Tissue neutrophil heterogeneity

Project description:Purpose: The goals of this study are to compare bulk RNAseq profiles of tissue neutrophils. Methods: Bulk RNAseq of sorted neutrophils from bone marrow, spleen, blood, lung, peripheral blood, skin and intestine from wild-type (WT) mice, in triplicate, using Illumina. The sequence reads that passed quality filters were analyzed at the gene level with RSEM which mapped about 26 million sequence reads per sample to the mouse genome (build mm10/GRCm38) and identified 32328 genes.

Altered Metabolomics and Inflammatory Transcriptomics in Human Bone Marrow Adipocytes After Acute High Calorie Diet and Acute Fasting

Project description:Investigated bone marrow metabolism in response to acute overnutrition (high calorie diet) and calorie deprivation (fasting). Bone marrow serum and peripheral serum were collected before and after each dietary intervention. Using proteomics analyses of the sera, we characterized nutritional influences on the local and systemic environments. In brief, proteomic analysis of the bone marrow serum after high calorie diet showed an upregulation of proteins related to an inflammatory/complement pathway, while bone marrow serum after fasting showed a significant downregulation of inflammatory/complement pathway proteins. In contrast, the peripheral serum showed signs of an increased inflammatory response that may be due to a rapid increase in body weight and fat mass seen in participants after 10 days of a high calorie diet. After fasting, peripheral serum did show a strong inflammatory response, but there was evidence of increased lipid biosynthesis. Overall, our results demonstrate key differences in inflammatory response and lipid metabolism between high calorie diet and fasting, despite a nearly identical bone marrow adipose phenotype.

Finding new Chimeric RNAs in RNA-seq data, a test study in Acute Myeloid Leukemia patient cells

Project description:In this strudy, we seek out new chimeric RNA in RNA-seq data from acute myeloid leukemia (AML) patient cells as new biomarkers to improve diagnosis and prognosis in cancer. Total RNA were extracted from bone marrow or peripheral blood mononuclear cells in three AML patients. polyA+ cDNAs were sequenced to generate stranded paired-end reads. RNA-seq analyses were performed using Crac and CracTools software. In particular using these tools, we classified chimeric RNA in four classes, finding new chimeric RNAs. By analysis a larger cohort by qPCR, we were able to define new chimeric RNA as new biomarkers in AML patients.

RNA-seq of tissue neutrophil

Project description:Purpose: Neutrophils in lung at steady states seems have different characteristics from blood neutrophils even both of them located intravascular regions. The goals of this study are to identify what make lung neutrophils different from other neutrophils from bone marrow and peripheral blood. Methods: Sorted CD11b+ Ly6G+ cells from bone marrow, blood, and lungs of C57BL/6 were investigated with RNAseq using Illumina. Results: Qualified sequence reads per sample to the mouse genome (mm10) with Bowtie2 or STAR were processed with StringTie and identified genes. Neutrophil mRNA profiles from bone marrow, blood and lung of 8 weeks old wild type C57BL/6. Conclusion : 2,032 genes were significantly different in lung neutrophils compared to blood neutrophils.

miRNA expression in AML and healthy controls

Project description:Acute myeloid leukemia (AML) is a hematopoietic malignancy with a dismal outcome in the majority of cases. A detailed understanding of the genetic alterations and gene expression changes that contribute to its pathogenesis is important to improve prognostication, disease monitoring, and therapy. The expression of 636 human miRNAs was compared between samples from 52 patients with AML and 13 healthy individuals by locked nucleic acid (LNA) based microarray technology. 143 miRNAs were expressed at detectable levels, and 64 of these were significantly differentially expressed between AML and healthy peripheral blood, bone marrow, and/or CD34+ cells. Reference: A Rommer et al, Overexpression of primary microRNA 221/222 in acute myeloid leukemia, BMC Cancer, 2013. 52 AML, 5 peripheral blood (PB), 5 bone marrow (BM), and 3 CD34+ cell samples from healthy donors were subjected to miRNA microarray analysis.
