Melanoma of the skin is a common cancer only in Europeans, whereas it arises in internal body surfaces (mucosal sites) and on the hands and feet (acral sites) in people throughout the world. Here we report analysis of whole-genome sequences from cutaneous, acral and mucosal subtypes of melanoma. Transcriptome profiling of EGFP and TEADi expressing podocytes

Project description:EGFP (control) and TEADi expressing podocytes were generated by lentivirus transduction to analyze transcriptional signaling by YAP/TAZ-TEAD. Tetracycline-inducible TEADi is a GFP-tagged inhibitor of the interaction of YAP1 and TAZ with TEAD transcription factors. pInducer20 EGFP-TEADi was a gift from Ramiro Iglesias-Bartolome (Addgene plasmid # 140145 ; http://n2t.net/addgene:140145 ; RRID:Addgene_140145). TEADi was previously described: YAP1/TAZ-TEAD transcriptional networks maintain skin homeostasis by regulating cell proliferation and limiting KLF4 activity. Placental DNA methylation as mediators of assisted reproduction and parental metabolic risk on offspring phenotype: a multiethnic cohort study

Project description:Alterations in genomic imprinting are posited as a mechanism for effects of assisted reproduction technologies (ART) and in vitro fertilization (IVF) on long term offspring phenotype. Our previous work has investigated the role of fetal cord tissue DNA methylation in mediating these relationships (Huang, et al. 2021. DOI: 10.1038/s41467-021-25899-4). To study the extent to which fetal-derived placental DNA methylation may mediate these relationships, we conducted a nested cohort study within the Growing Up in Singapore Towards healthy Outcomes (GUSTO) prospective parent-offspring study. We assayed DNA methylation in 408 bulk placental tissue samples arising from 200 placenta obtained at the time of live singleton birth. We oversampled on the basis of conceptions via IVF (ART group) and spontaneous conceptions amongst couples where the father had one or more cardiometabolic risk factors (advanced age, obesity, hypertension, or diabetes history; SC_HIGHRISK group). We then took a random sample of all other spontaneous conceptions (SC_RANDOM). For each of 200 placentas, one sample each was taken from the fetal-facing and maternal facing side of the (fetal-derived) placenta. An additional 8 technical replicated were assayed resulted in the 408 total samples. After QC and elimination of replicates, DNA methylation data were available from 196 unique fetal-facing and 195 maternal-facing placental bulk tissue samples. These repeated measures were used to reduce residual technical and unmeasured confounding biases in downstream analyses.

Ablation of Max expression induces meiotic onset in sexually undifferentiated germ cells

Project description:MAX (MYC Associated Factor X) is generally known as a mandatory partner for MYC transcription factor, which activates various genes involved in cell growth and metabolism. On the other hand, MAX, when interacting with MGA, forms the polycomb repressive complex (PRC) 1.6, one of the subtypes of PRC1, which directs the transcriptionally repressed chromatin state. Although physiological significance is not known at present, we have previously demonstrated that mouse embryonic stem cells (ESCs) bear a potential to onset meiosis, albeit not germ cells, and PRC1.6 prevent ESCs from their ectopic onset of meiosis (Suzuki et al., 2016, Nat. Commun. 7:11056 doi: 10.1038/ncomms11056). In this study, we aimed to investigate the role of Max in germ cells in vivo by performing the primordial germ cell-specific knockout of the Max gene.

Photo-isolation chemistry for high-resolution and deep spatial transcriptome with tissue sections

Project description:We established a high-depth spatial transcriptomics technology, photo-isolation chemistry (PIC; Honda, et al., Nat Commun, 2021), which is able to isolate gene expression profiles only from photo-irradiated region out of whole tissues. In the original protocol, only the fresh-frozen sections were available, but we have now optimized it applicable to formalin-fixed frozen and formalin-fixed paraffin sections. Here, we provide an updated protocol of PIC.

Single-cell gene expression profiles of hESC-derived retinal organoid progenitor cells and photoreceptor precursors from deep full-length scRNA-seq.

Project description:Human retinal organoids have been invaluable in vitro models of retinal development and disease. To investigate whether cell states and gene expression changes observed in human fetal cone development are accurately replicated in organoids, we produced H9 hESC-derived retinal organoids using two published methods (Kuwahara et al. 2015, Nat Comm 6, 6286, https://doi.org/10.1038/ncomms7286; Zhong et al. 2014, Nat Comm 5, 4047, https://doi.org/10.1038/ncomms5047). We then FACS-enriched cone and rod precursors and retinal progenitor cells every two weeks from 55-140 DIC, as well as at 225 DIC, and performed deep, full-length scRNA-seq chemistry. These data were used to identify maturation differences related to the organoid production method, identify aberrant cell populations or gene expression timing relative to human fetal retina, and define cone and rod photoreceptor trajectories in the retinal organoid setting.

RNA sequencing of PIK3CA-WT/WT and PIK3CA-WT/H1047R primary mouse embryonic fibroblasts

Project description:Gene targeting was carried out by Taconic Artemis (Cologne, Germany) to introduce a point mutation resulting in conversion of CAT (H) to CGT (R) in the C-terminal p110α kinase domain, and a neo selection cassette flanked by frt sites (publication doi: 10.1038/s41467-017-02002-4). MEFs were made from PIK3CA-H1047R/WT and PIK3CA-WT/WT E13.5 embryos (4 independent MEFs per genotype), treated with 1 μM 4-OHT for one day and gathered 48h after the start of 4-OHT induction were subjected to mRNA sequencing to determine changes in gene expression upon short term PIK3CA activation in the absence of other transforming mutations. PIK3CA-H1047R/WT MEFS exhibited altered expression of 71 genes (q cutoff <0.05).
