The study was approved at the University Hospital Basel, following the approval of the ethical committee for mutational analysis of anonymized samples (Ã¢Â€ÂœEthikkommission beider BaselÃ¢Â€Â ref. 274/12). Informed consent was obtained from all 12 patients. All tumor samples were evaluated by an experienced bone pathologist to conÃ¯Â¬Ârm the diagnosis. WES and low coverage WGS are aligned against the reference genome GRCh37. More details in the associated publication.

Gene expression profiling of human gliomas and human glioblastoma cell lines

Project description:To identify signaling pathways that are differentially regulated in human gliomas, a microarray analysis on 30 brain tumor samples (12 primary glioblastomas (GBM), 3 secondary glioblastomas (GBM-2), 8 astrocytomas (Astro) and 7 oligodendrogliomas (Oligo)) and on 5 glioblastoma cell lines (LN018, LN215, LN229, LN319 and BS149) was performed. Normal brain tissue (NB) and normal human astrocytes (NHA) were used as a control. Kinase expression in each tumor was compared to expression in normal brain and expression values from normal human astrocytes were used as an additional control. Keywords: Kinase expression in each tumor was compared to expression in normal brain and expression values from normal human astrocytes were used as an additional control. Frozen tissue samples of human gliomas and normal brain obtained from the operating room were processed according to the guidelines of the Ethical Committee of the University Hospitals of Basel. Human brain tumor cell lines were derived from human patients. The BS149 cell line was generated at the University of Basel, Switzerland while the “LN” series were a kind gift of Erwin van Meir in Lausanne, Switzerland. Normal human astrocytes (NHAs) were purchased by Cambrex (Walkersville, MD) and cultured according to manufacturer’s recommendations.

Effects of long-term treatment with tamoxifen on endometrial gene expression in women.

Project description:The aim was to examine changes in gene expression of the endometrium exposed to long-term tamoxifen treatment in comparison to age matched controls. To achieve this, endometrial tissues were obtained from women receiving tamoxifen treatment who were undergoing a hysterectomy. Using cDNA microarrays, gene expression changes in the postmenopausal endometrium of these women was compared with that in endometrium of age matched women not receiving tamoxifen. Endometrial tissue from post-menopausal women was obtained following ethical approval from the Leicester NHS Trust. None of the women had received any hormonal treatment for two months prior to the procurement of the specimens. Tissues were taken from untreated women (n=6) or those treated for 4 to 5 years with tamoxifen (20mg/day) (n=4), aged 58-82 (65 Â± 9.1, mean Â± SD). Total RNA was extracted. Controls were pooled. RNA labelling, hybridisation and analysis of fluorescence was carried out as described by Turton et al (2001). Cy3/Cy5 Dye swap labelling was carried out on samples from each patient. RNA-sequencing of human embryonic and fetal urinary bladder and genital tissues

Project description:The general aim is to provide knowledge of transcriptomic profiles of the developing urinary bladder in order to shed light on gene expression important in the mechanisms behind the developmental defects of bladder exstrophy. Human bladder tissues and gential tissues, as control samples, were surgically removed from terminated fetuses after informed consent and ethical approval. Gene expression data were extracted and analysed after high throughput sequencing of paired-end mRNA libraries (Illumina).

Profiling the transcriptome of human thymic epithelial cell subsets

Project description:RNA-seq libraries were generated on thymic epithelial cell (TEC) subsets from thymic samples (11 days to 3 months of age). Cells were sorted to isolate cortical TEC (cTEC), MHC low medullary TEC (mTEClo) and MHC high medullary TEC (mTEChi). Between 7,575 and 50,000 cells were isolated for each sample. TEC were isolated using CD45 MACS depletion followed by the sorting protocol described in Stoeckler et al. J Vis Exp 2013 (PMID 24084687; doi: 10.3791/50951). The study has been granted ethical approval and is publicly listed (IRAS ID 156910, CPMS 19587).

Transcriptional regulation of human pterygial-derived fibroblasts in response to FCS and TGFbeta

Project description:Pterygium is an ocular disease that involves a fleshy growth from the conjunctiva across the cornea. It demonstrates accelerated fibroblastic proliferation, matrix deposition and neovascularisation, which is closely linked to inflammation. Growth factor levels are elevated in human pterygium through the enriched blood supply and these are believed to drive physiological events. For this reason, human fibroblasts derived from surgically removed pterygium samples (obtained with full ethical approval) were treated for 24 hours with 10% foetal calf serum (FCS), to mimic an enriched growth factor environment, Transforming growth factor beta2 (TGFÎ²2), which is often associated with fibrosis and has previously been detected in pterygium, or maintained in serum-free control medium (Eagle's minimum essential medium (EMEM)). To ascertain gross changes in gene expression as a consequence of these treatment groups a HumanHT-12 v4 Expression BeadChip Kit was employed.

Novel coronary atherothrombosis genes identified by blood cell transcriptome profiling

Project description:Transcriptome profiling of naïve and platelet-stimulated monocytes from healthy human subjects separated into two different age groups. Ethical approval was obtained from the Derby Main Research Ethics Committee (REC 06/Q2401/134) and the institutional Research and Development Department (RM61056) at the University of Leicester, UK. Briefly, two groups of 17 healthy Northern European Caucasian males were recruited divided by age (age range 18-40, or 40-65 years). Exclusion criteria comprised any pre-existing illness, pharmacotherapy, or family history of premature coronary artery disease (CAD), cerebrovascular disease, or sudden cardiac death. All subjects were fasted for a minimum of 10 hours and had refrained from consuming caffeine for a minimum of 12 hours prior to blood sampling. Clinical and laboratory data were generated using standard methods in the Departments of Cardiology and Clinical Chemistry, Glenfield Hospital, University of Leicester, UK. Informed consent was obtained from all participants.
