The biosynthesis of nitrous oxide in the green algae Chlamydomonas reinhardtii

Project description:This data was generated to identify the molecular pathways responsible for nitrous oxide synthesis by the green algae Chlamydomonas reinhardtii, when supplied with nitrite under aerobic conditions (oxia). RNA samples were collected at three time points, 15 min, 3 hours, and 24 hours after the start of the experiment. The control and treatment groups were grown under the same conditions, except treatment group was supplied with 10mM nitrite at time 0. Illumina TruSeq stranded RNA libraries were synthesised from the resulting RNA before sequencing on a HiSeq2500 (125bp). The resulting sequence run generated 241,151,809 paired-end 125bp reads, of which 200,946,839 remained following quality filtering. The short data was mapped to the published genome and read counts were generated with HT-Seq count with the default settings. The raw read count data was analysed by DESeq2 in order to identify genes differentially expressed during nitrous oxide production.

Bulk RNA-seq of in vitro-expanded human spinal cord central canal-derived cell cultures

Project description:Adult human spinal cord tissue was obtained from organ donors under institutional research ethics approval. Primary spinal cord central canal-derived cell cultures were established and expanded in vitro. Bulk RNA sequencing was performed on six donor-derived cultures. Total RNA was extracted and libraries were prepared using the Illumina TruSeq Stranded mRNA kit. Sequencing was performed on an Illumina NovaSeq 6000 (paired-end, 150 bp). Transcript abundances were quantified using Salmon against the GENCODE v35 transcriptome. Raw FASTQ files and processed quantifications are provided.

Genome-wide maps of TLR3 activated human keratinocytes compared with control human keratinocytes

Project description:In the present study, RNA sequencing of 6 human keratinocytes cell samples was performed. They are 3 samples of Poly (I:C)-treated cells, and 3 samples from un-treated control cells, from 3 different human donors. Total RNA was isolated from the cell samples and one RNA sequencing library was prepared from the 6 RNA samples with the Illumina TruSeq Stranded mRNA HT technolog. This approach uses fragmentation, a poly-T oligo pulldown and sequencing adaptor ligation. RNA sequencing was performed on the Illumina NextSeq500 next generation sequencing system and its high output mode with 1x75 bp single-end red chemistry.

Healthy Subject, 2.Healthy Subject, 3.Healthy Subject; 4. T1D subject, 5. T1D subject, 6. T1D subject; deeep sequencing, using Ovation SoLo RNA-seq Library Preparation KIt (NuGen), Library were prepared for sequencing on NextSeq 500 (llumina technology) Results: Principal component analysis and unsupervised clustering showed that TR3-56 cells from healthy donors are transcriptionally different from TR3-56 cells isolated from T1D subjects. Conclusions: Several genes are differently regulated between TR3-56 cells from T1D and healthy donors.

RNA-seq profiling of gene expression in Ezh2-deficient and control murine lung epithelial and stromal cell populations at day E16.5

Project description:Epithelial (CD31-CD45-EpCAM+) and stromal (CD31-CD45-EpCAM-) lung cells were derived by FACS from ShhCre;Ezh2fl/fl and control ShhCre;Ezh2fl/+ mouse embryos at day E16.5 (3 biological replicates per genotype-tissue combination). Total RNA extracted from the samples was subjected to NGS library preparation using TruSeq Stranded Total RNA with Ribo-Zero (Illumina). Completed libraries from different samples were sequenced on HiSeq 2000 TruSeq with SBS Kit v3 - HS reagents (Illumina) as 100 bp single end reads at the Australian Genome Research Facility.
