ABSTRACT: This dataset contains two sets of samples. The reference sample set consists of a total of 669 samples that had been reported previously to be euploid by the NIPTIFY screening test. The validation sample set is based on a previously published validation study by Zilina et al. (1), consisting of 423 samples, of which 259 were high-risk pregnancies that had undergone diagnostic invasive prenatal analysis (1). All samples were sequenced with Illumina NextSeq 500 platform, producing 85 bp single-end reads with an average per-sample coverage of 0.32ÃƒÂ— at the University of Tartu, Institute of Genomics Core Facility, according to the manufacturerÃ¢Â€Â™s standard protocols, as described previously (1). Proteomic Analysis of Post-hatch Bursa of Fabricius

Project description:Duplicate samples of bursal B- and stroma cells were isolated from four 21-day-old Ross 508 chickens as described (McCarthy, Burgess et al, 2005) except that we kept the stromal cells that do not pass through sterile gauze. Samples were analysed by DDF-MudPIT and the resulting spectra searched against an avian subset (AvDb; search term: gallus; 01/15/05) of the NRPD (NCBI) using Bioworks Browser 3.2 (ThermoElectron) as described (McCarthy, Burgess et al, 2005). The peptide (MS precursor ion) mass tolerance was set to 1.5 Da and the fragment ion (MS2) mass tolerance was set to 1.0 Da. Peptide matches were considered genuine if they had ÃƒÆ’Ã‚Â¢??Cn ÃƒÆ’Ã‚Â¢?Ãƒâ€šÃ‚Â¥ 0.1 and X correlation ÃƒÆ’Ã‚Â¢?Ãƒâ€šÃ‚Â¥ 1.9 (+1), 2.2 (+2), 3.75 (+3).

mCRPC LuCaP PDXs ChIP-seq

Project description:Informed consent was obtained to collect human mCRPC tissues and generate the patient-derived xenograft tumors as described previously (Labrecque et al., 2019; Nguyen et al., 2017). The study was approved by the University of Washington Human Subjects Division institutional review board (no. 39053). All animal studies were approved by University of Washington IACUC and performed according to NIH guidelines. Molecular characterization of AR+ mCRPC LuCaP PDXs 70CR, 78CR, 81CR, 96CR, 105CR, 136CR and 147CR was previously described (Labrecque et al., 2019; Nguyen et al., 2017). LuCaP PDX 167CR was established from a liver metastasis of 77-year-old Caucasian male who died of abiraterone-, carboplatin- and docetaxel-resistant CRPC. LuCaP 167CR expresses AR, responds to castration and is negative for synaptophysin. PDX cellular morphology recapitulates the original liver metastasis (Supplementary Figure S8A).

Circadian expression of genes: modelling the Arabidopsis circadian clock

Project description:Our aim is to study the circadian expression of genes to aid in our attempt of modelling the Arabidopsis circadian clock. Circadian microarray data have previously been published for plants after white light (WL)-dark cycles, using the 8k chip (Harmer et al. 2000). We intend to repeat this experiment using the 26k chips and are coordinating with Dr. Harmer, who is pursuing complementary experiments in UC Davis. Plants will be transferred to continuous WL after entrainment to 12h:12h light dark cycles. RNAs will be harvested every 4 hours over two days, with the same accession and sampling intervals used previously by Harmer et al. The two days of sampling provide internal replication. Our experience shows that this is the most economical design: it is easier to identify rhythms over a two-day timecourse than in two replicates of a single day. Hence: 13 RNA samples on 13 chips in total. METHOD: Seed was sown on MS agar plates with 3% sucrose, imbibed at 4 C for 96 hours. Seed was then entrained for 7 days at 22C, in cycles of 12 hours white light, 12 hours darkness. After 7 days they were transferred to constant white light at 22 C: this is time 0h. Strain-specific differences in lactation performance of mice

Project description:The QSi5 inbred strain of mice was established from an outbred Quackenbush-Swiss strain by full-sib inbreeding and selection on the basis of increased litter size and shortened inter-litter interval in the Department of Veterinary Physiology (later REPROGEN) , University of Sydney (Holt et al., 2004). The strain has an average litter size of more than 13 pups, and females commonly nurse up to 18 pups with greater than 90% survival to weaning. Along with an increased body weight (BW), these traits are clearly indicative of enhanced lactation performance (Knight et al., 1986). Indeed lactation performance, assessed by a weigh-suckle-weigh method, was 3-fold greater in QSi5 mice than the CBA strain (Riley et al., 2006). In this study, we utilize the divergent phenotypes of QSi5 and CBA/CaH mice to identify genes associated with enhanced mammary gland capacity. Keywords: Strain differences

Gene expression studies of barley low tillering mutants

Project description:Barley (Hordeum vulgare) uniculm2 (cul2) plants produce no tillers, while absent lower laterals (als), uniculm4 (cul4) and low number of tillers (lnt1) plants produce fewer tillers than wild-type barley plants. Gene expression was studied in comparison to wild-type cv. "Bowman" plants in embryo, crown, inflorescence and seedling tissue. Gene expression studies for uniculm2 (Okagaki et al., Funct Integr Genomics (2013) 13:33–41), absent lower laterals (Dabbert et al., Theor Appl Genet (2009) 118:1351–1360) and low number of tillers (Dabbert et al., Theor Appl Genet (2010) 121:705–715) plants have been previously published.

head and neck squamous cell carcinoma samples

Project description:Patient selection and specimen collection. Thirty-six freshly frozen tumor samples were prospectively collected from patients undergoing surgery or biopsy for HNSCC at the University of North Carolina (UNC) at Chapel Hill (21 patients) and Vanderbilt University (15 patients). All tissues were snap-frozen in liquid nitrogen within 30 minutes of surgical resection or biopsy, and kept at -80oC until further processing. All patients consented to participation in this study under protocols approved by IRB at the two institutions. This set includes the samples previously deposited into GEO including 8 additional samples and adjustment for protocol changes. A gene signature in histologically normal surgical margins is predictive of oral carcinoma recurrence

Project description:Samples were prospectively collected from patients with histologically normal surgical resection margins. 96 tissue samples (histologically normal margins, oral carcinoma and adjacent normal tissues) from 24 patients comprised the training set. Our study design was guided by the hypothesis that the expression of genes present in oral squamous cell carcinoma (OSCC) but not in healthy oral tissues would be indicative of recurrence in advance of histological alteration. We used meta-analysis of five published microarray data sets (GEO accession GDS2520, Kuriakose et al. 2004; GDS1584, Toruner et al. 2004; GSE6791, Pyeon et al. 2007; GSE9844, Ye et al. 2008; and GSE10121, Sticht et al. 2008), in conjunction with the current training set, to identify genes reliably over-expressed in OSCC. This reduced gene set was used to train a risk model to predict recurrence based on over-expression of a subset of these genes in histologically normal surgical resection margins. Validation of the risk signature was performed using quantitative real-time reverse-transcription PCR in an independent set of 136 samples from an independent cohort of 30 patients.

Single-cell RNA-seq of ASPM mutant ferret embryonic forebrain

Project description:As described in our paper "Aspm knockout ferret reveals an evolutionary mechanism governing cerebral cortical size" (Johnson et al., Nature 2018), we used the standard Drop-seq method and analysis of Macosko et al. (2015) to capture, sequence, and analyze mRNA from single cells from Aspm wild-type, heterozygous, and knock-out littermate ferrets at embryonic day 35. Bulk reference samples were processed using standard Illumina mRNA-seq library prep and sequencing protocols, and the samples were described previously (Johnson, Wang et al., Nature Neurosci 2015)
