ABSTRACT: This dataset contains the genotypes jointly-called from whole genome sequencing data of 177 self-reported Peranakans in Singapore. Reads were aligned to GRCh37 reference genome and jointly-called with other WGS samples. Basic quality control measures and population phasing without reference were performed on the called genotypes. The data are stored in VCF v 4.3 format, and one .vcf.gz file stored the genotypes from one of the 23 chromosomes (22 autosomes+X chromosome).

Aedes aegypti response to bloodfeeding and bacterial ingestion in midgut tissues of females from two strains

Project description:Rockefeller and Singapore strain Aedes aegypti female mosquitoes differ in the number of bacteria present in the midgut. Females from each strain were either maintained on 3% sucrose solution, fed a sterile blood meal, or fed a blood meal containing a cocktail of bacteria. Differential transcript abundance was compared between females from each strain/treatment combination and a common reference sample pool. The overall goal was to determine how gene expression in Rockefeller females differs from Singapore females in order to better understand why the gut microbiome differs between the strains.

Evolutionary shift of X aneuploid targets from X chromosome to Autosomeand their dose dependent expression are mitigated by maleless gene.

Project description:During sexual dimorphism, the loss of one entire X chromosome in Drosophila males is achieved largely via a broad genome-wide aneuploid effect. Exploring how MSL proteins and two large non coding RNAs (roX1 and roX2) modulate trans-acting aneuploid effect for equality to females, we employ a system biology approach (microarray) to investigate the global aneuploid effect of maleless(mle) mutation by disrupting MSL binding. A large number of the genes (144) that encode a broad spectrum of cellular transport proteins and transcription factors are located in the autosomes of Drosophila melanogaster. We find these autosomal targets are sensitive to the aneuploid effect and are poorly conserved in primitive Drosophila species and Anopheles gambiae autosomes. It is expected that during evolutionary process, they shifted gradually from their X chromosomal position in primitive Drosophila to autosomes in melanogaster, suggesting that MSL favors inverse counteraction of these autosomal targets along with X-linked genes. These findings suggest a remarkable and previously unsuspected level of complexity among aneuploid-sensitive genes, that creates a functional shift of the aneuploid effect from X to autosomes during evolution, which is resolved by the binding of MSL complex on the X chromosome.. Drosophila larvae were selected based on genotypes particularly with Tb phenotypes. Total cellular RNA were extracted from each genotypes and hebridized with affymetrix Drosophila Microarray chip. Surgical Debulking Prior to Peptide Receptor Radionuclide Therapy in Well Differentiated Gastroenteropancreatic Neuroendocrine Tumors

Project description:This phase IV trial evaluates how well giving standard of care (SOC) peptide receptor radionuclide therapy (PRRT) after SOC surgical removal of as much tumor as possible (debulking surgery) works in treating patients with grade 1 or 2, somatostatin receptor (SSTR) positive, gastroenteropancreatic neuroendocrine tumors (GEP-NETs) that have spread from where they first started (primary site) to the liver (hepatic metastasis). Lutetium Lu 177 dotatate is a radioactive drug that uses targeted radiation to kill tumor cells. Lutetium Lu 177 dotatate includes a radioactive form (an isotope) of the element called lutetium. This radioactive isotope (Lu-177) is attached to a molecule called dotatate. On the surface of GEP-NET tumor cells, a receptor called a somatostatin receptor binds to dotatate. When this binding occurs, the lutetium Lu 177 dotatate drug then enters somatostatin receptor-positive tumor cells, and radiation emitted by Lu-177 helps kill the cells. Giving lutetium Lu 177 dotatate after surgical debulking may better treat patients with grade 1/2 GEP-NETs

A Whole Transcriptional Linkage Analysis of Gene Co-Regulation in Insecticide Resistant House Flies, Musca domestica

Project description:Illumina HiSeq 2000 RNASeq was conducted on the mRNA fraction of three adult female Musca domestica strains. Two strains were the insecticide susceptible strains CS and aabys, which has five distinct recessive morphological markers, one on each of the five autosomes in M. domestica. The third strain was ALHF, which is a highly insecticide resistant strain obtained in Alabama. The reference transcriptome was generated de novo using Trinity. The coding trimmed sequences from Augustus were then used as the mapping reference for the individual FASTQ files from each strain. trace reads were mapped using RSEM to generate FPKM estimates. Gene expression levels were compared to the ALHF strain using EdgeR to identify genes that were downregulated in both aabys and CS.

Host gene expression signatures of H1N1, H3N2, HRV, RSV virus infection in adults

Project description:Consider the problem of designing a panel of complex biomarkers to predict a patient's health or disease state when one can pair his or her current test sample, called a target sample, with the patient's previously acquired healthy sample, called a reference sample. As contrasted to a population averaged reference, this reference sample is individualized. Automated predictor algorithms that compare and contrast the paired samples to each other could result in a new generation of test panels that compare to a person's healthy reference to enhance predictive accuracy. This study develops such an individualized predictor and illustrates the added value of including the healthy reference for design of predictive gene expression panels. The objective is to predict each subject's state of infection, e.g., neither exposed nor infected, exposed but not infected, pre-acute phase of infection, acute phase of infection, post-acute phase of infection. Using gene microarray data collected in a large-scale serially sampled respiratory virus challenge study, we quantify the diagnostic advantage of pairing a person's baseline reference with his or her target sample.

miRNA expressions in non-cancerous and cancerous human gastric tissues

Project description:We investigated the involvement of microRNAs (miRNAs) in gastric cancers. MiRNA expression was profiled from 40 cancerous and 40 non-cancerous tissues obtained from the National Cancer Centre, Singapore, and Singhealth Tissue Repository, Singapore. We identified 80 differentially expressed miRNAs in tumors compared with normal tissues. Among these miRNAs, we identified hsa-mir-486-5p (mir-486) as a significantly downregulated miRNA in GC. Subsequent functional characterization revealed that mir-486 playing a tumor suppressor role. We also observed frequent genomic deletion of mir-486 in 20-30% of GCs. To our knowledge, mir-486 represents one of the first tumor suppressor miRNAs in GC inactivated through genomic deletion.

Acquiring and sequencing of all 24 single human chromosomes

Project description:Haplotype phased whole genome sequencing of individuals is a technical challenge when family members are unavailable for determining chromosome of origin and variant linkage. Completely phasing genome sequences with single chromosomes has been shown to be feasible however amplifying all the single chromosomes for subsequent whole genome sequencing has been proposed but not performed to date. We acquired single chromosome of one of each of the autosomes and sex chromosomes to assess the feasibility of this sequencing library template preparation process.

Transcriptomic analysis of silver-resistant Saccharomyces cerevisiae mutant obtained by evolutionary engineering

Project description:Silver-resistant Saccharomyces cerevisiae mutant was obtained by evolutionary engineering method. Briefly, genetic diversity in reference strain, CEN.PK.113-7D, was increased by ethyl methane sulfonate (EMS)-mutagenesis. The mutant population was passaged several times in gradually increasing silver stress. Several mutant individuals were selected from the final population. Among selected mutant individuals, one of them was much more resistant to silver stress than the reference strain, called as 2E. Whole-genome transcriptomic analysis was performed to identify the silver resistance mechanisms in the silver-resistant mutant strain.

Viral fitness correlates with the magnitude and direction of the perturbation induced in the host's transcriptome: the tobacco etch potyvirus - tobacco case study.

Project description:Determination of fitness for viral genotypes is a standard practice in virology an essential to evaluate their evolutionary potential. Darwinian fitness, defined as the advantage of a given genotype respect to a reference one, is a macroscopic property that captures into a single figure differences in performance at every stage of viral infection. To which extent the expression of certain host genes determines viral fitness? Can we identify host’s genes whose expression have a significant effect on viral fitness? To which functional classes and regulatory networks do belong these genes? We compared the transcriptomes of tobacco plants infected with seven genotypes of tobacco etch potyvirus (TEV) that differ in fitness. The larger the fitness differences among genotypes, the more dissimilar the transcriptomic profiles are. Some genes were significantly altered by all genotypes while others depend on viral fitness. We identified genes whose expression showed a positive correlation with TEV fitness and genes with a negative one. To validate these correlations, we analyzed the expression of four positively and five negatively correlated genes. Over-expression of the first group activates hormone-mediated plant defense pathways. Under-expression of the second group reduces metabolism, growth and development and/or plant viral resistance, resulting in higher susceptibility
