Project description:Genome wide DNA methylation profiling of non-tumoral and infiltrating ductal breast cancer (tumoral) samples. The HumanMethylation450 BeadChip was used to obtain DNA methylation profiles across approximately 450,000 CpG in non-tumoral and tumoral samples. Non-tumoral samples included six frozen non-neoplastic breast tissues from reduction mammoplasties and tumoral samples included eight frozen tumors from each BC subtype, i.e. luminal A (LA), luminal B (LB), luminal-HER2 (LH), HER2 (H) and triple-negative (TN) (Total: 40 tumors).

Comprehensive PTP and proteome profiling from human liver tissues

Project description:The extent to which PTP (Protein tyrosine phosphatase) expression may be evident and contribute to the progression to non-alcoholic fatty liver disease (NAFLD)/metabolic dysfunction-associated steatotic liver disease (MASLD) in obesity and the development of hepatocellular carcinoma (HCC) remains unknown. We conducted a comprehensive analysis of the total proteome and PTP expression patterns, using liquid chromatography-tandem mass spectrometry (LC-MS/MS) analysis of human liver samples. The cohort included liver biopsies obtained from individuals presenting varying degrees of liver disease, encompassing steatosis, Non-alcoholic steatohepatitis (NASH), HCC, and control samples from individuals without evidence of liver damage.

Detection of Early Prognostic Biomarkers for Metastasis of Ewing’s Sarcoma in Pediatric Patients

Project description:Ewing’s sarcoma (ES) is a highly aggressive bone tumor, and the second most prevalent pediatric bone malignancy. The presence of metastasis at diagnosis decreases the three-year survival rate to 20% and contributes to diminished prognosis. Researches are indispensable for the early characterization of the disease and prediction of metastatic-prone patients, through biomarkers identification. Moreover, there is currently no available data on ES utilizing non-biopsy samples, such as plasma. This study utilizes a proteomic analysis of Ewing's sarcoma patient’s plasma samples and biopsies. Initially, the ES group was compared with the control counterpart. In a next step, the ES arm was further stratified into either initially metastatic and non-metastatic, or poor and good chemotherapy responder groups to identify protein expression profiles that can predict metastatic proneness and chemotherapy response, respectively.

Microarray analysis of liver and mammary gland biopsies of dairy cows supplemented with vitamins B9 and B12 alone or in combination

Project description:Data from one animal from B9_B12 group (Cow 31) were not taken into account for the liver samples Treated animals were compared to control (non supplemented cows) Twenty four multiparous Holstein cows were assigned to 6 blocks of 4 animals according to their 305-d milk production during the previous lactation to one of the following treatments: injections saline 0.9% NaCl (Ctl); folic acid (B9); vitamin B12 (B12) or folic acid and vitamin B12 (B9_B12). Biopsies of hepatic (foie for liver) and mammary (mam for mammary gland) tissues were taken from these 24 cows. Microarray analyses were performed on samples from both tissues for 3 animals per treatment in CTL, B9 and B9_B12 and for 4 animals in B12 treatment. Data for hepatic tissue of animal 31 (group B9_B12) were not included. For both tissues, treated animals were compared to control.

Microarray expression data for tumor and adjacent non-tumor tissues from hepatocellular carcinoma patients

Project description:Here we aimed to develop a new molecular prognostic stratification system for hepatocellular carcinoma (HCC) patients after liver resection based on common prognostic factors for primary tumors (PTs) and adjacent non-tumor tissues (ANTTs). We studied global mRNA expression profiles from 115 PT tissue samples and 52 ANTT samples derived from 115 HCC patients. Methods for the study included gene expression analysis, Functional Annotation/Gene Ontology analysis and unsupervised survival prognosis approach based on Cox hazards prognosis model. This study provides a practical prognostic system for reliable identification of the high-risk HCC patients subgroup with clearly described deregulated molecular machinery in both PTs and ANTTs.
