ABSTRACT: This dataset contains: 1.) Whole-genome sequencing (WGS) data (~6x) of 259 cfDNA samples obtained from 50 colorectal cancer (CRC) patients and 61 healthy controls. Paired-end sequencing was performed with 2x101 bp reads on the NovaSeq 6000 system. Data is provided as mapped .bam files (aligned to GRCh38/hg38). 2.) WGS data (~1x) of 50 tumor biopsy and 45 saliva samples from CRC patients. Paired-end sequencing was performed with 2x101 bp reads on the NovaSeq 6000 system. Data is provided as mapped .bam files (aligned to GRCh38/hg38).

Transcriptomic profiles of Huh7 and HLF hepatocellular carcinoma cells under 2D and 3D culture conditions

Project description:This study investigates transcriptomic changes in human hepatocellular carcinoma (HCC) cell lines (Huh7 and HLF) cultured under different microenvironmental conditions, including 2D monolayer, 3D Inject-Embed, and 3D Mix-Embed cultures. RNA-seq was performed on total RNA using Illumina NovaSeq 6000 with paired-end 150 bp reads. Raw sequencing reads were aligned to the Homo sapiens reference genome (GRCh38/hg38) using STAR, and gene-level quantification was performed using featureCounts. The dataset includes raw FASTQ files and processed count and FPKM matrices for each sample. This resource provides insights into the impact of 3D culture on liver cancer gene expression.

Project description:Library preparation for ATAC-Seq was performed on 1000-5000 cells with Nextera DNA Sample Preparation kit (Illumina), according to previously reported protocol55. 4 ATAC-seq libraries were sequenced per lane in HiSeq 2500 System (Illumina) to generate paired-end 50-bp reads. Reads were mapped to hg38 using BWA (0.7.15) using default parameters. Duplicate reads, reads mapped to mitochondria, an ENCODE blacklisted region or an unspecified contig were removed (Encode Project Consortium, 2012). MACS (2.2.5) was used to call peaks in mapped reads.

Dual RNA-seq of clinical adult sepsis samples (TOPS study) to characterize host-pathogen interactions

Project description:Blood samples (0.5 ml) of 8 adults with blood culture-confirmed bacterial sepsis and 3 healthy adults were collected. A previously optimized host-bacterial RNA extraction protocol was used to isolate leukocyte and bacterial RNA. Purified RNA was depleted or rRNA and underwent deep sequencing using a 150 bp paired-end sequencing run on a NovaSeq 6000 (Illumina). Host and bacterial sequencing reads were aligned in silico and bioinformatic analyses were used to explore host and bacterial transcriptional responses during sepsis.

mRNA-seq study performed on MCF-7 breast cancer cells treated with a combination of vitamins A and D

Project description:MCF-7 breast cancer cells were grown and maintained and treated with a combination of Vitamin D2 and D3 and all trans-retinoic acid (ATRA) at 1.5 µg/ml for four hours. The cells were harvested, RNA was isolated and analyzed for integrity using Agilent 4200 TapeStation and RNA Screen Tape. RNA-seq libraries were prepared using a Universal Plus mRNASeq kit, and library fragment size distribution was confirmed by electrophoresis using a 2200 TapeStation system with D1000 ScreenTape. Sequencing was carried out on NovaSeq 6000, SP flowcell, 2x50 nt reads. General quality-control metrics were obtained using FastQC and raw reads were aligned to human reference genome hg38 using STAR and BWA MEM. ENSEMBL genes were quantified using FeatureCounts, and differential expression statistics were computed using edgeR. Specific gene expression was measured and verified using qPCR.
