Nanopore RNA-seq of polyA+ RNA from HAP1 and HEK293 cell lines

Project description:Sequencing was performed to assess the ability of Nanopore direct cDNA and native RNA sequencing to characterise human transcriptomes. Total RNA was extracted from either HAP1 or HEK293 cells, and the polyA+ fraction isolated using oligodT dynabeads. Libraries were prepared using Oxford Nanopore Technologies (ONT) kits according to manufacturers instructions. Samples were then sequenced on ONT R9.4 flow cells to generate fast5 raw reads in the ONT MinKNOW software. Fast5 reads were then base-called using the ONT Albacore software to generate Fastq reads.

Analysis and comprehensive comparison of Pacbio and Nanopore-based RNA-sequencing in Arabidopsis transcriptome

Project description:Rapidly increased studies by third-generation sequencing [Pacific Biosciences (Pacbio) and Oxford Nanopore Technologies (ONT)] have been used in all kinds of research areas. Among them, the plant full-length single-molecule transcriptome studies were most used by Pacbio while ONT was rarely used. Therefore, in this study, we developed ONT RNA-sequencing methods in plants. We performed a detailed evaluation of reads from Pacbio and Nanopore PCR cDNA (ONT Pc) sequencing in plants (Arabidopsis), including the characteristics of raw data and identification of transcripts. We aimed to provide a valuable reference for applications of ONT in plant transcriptome analysis.

A nanopore long-read transcriptome in pancreatic cancer cells

Project description:This project aims to leverage Oxford Nanopore Technologies (ONT) long-read RNA sequencing to achieve a comprehensive analysis of the human pancreatic cancer transcriptome. Traditional short-read sequencing methods often struggle with accurately reconstructing full-length transcripts and discerning complex splicing events due to their limited read lengths. In contrast, ONT's long-read sequencing can generate reads that span entire RNA molecules, facilitating precise identification of transcript isoforms, alternative splicing patterns, and poly(A) tail length. By applying this technology, we seek to enhance the annotation of the pancreatic cancer transcriptome, uncover novel transcripts, and gain deeper insights into gene expression dynamics. The findings from this study have the potential to advance our understanding of gene regulation and contribute to the development of novel therapeutic strategies.

Nanopore long-read RNA sequencing shows region-specific sex differences in wild-type mouse brain mRNA isoform expression and usage

Project description:To address differences in splicing across brain regions (cerebellum, cortex, hippocampus, and striatum) and sexes, we used long-read Oxford Nanopore Technologies (ONT) RNA sequencing to sequence 40 wild-type mouse brain cDNA libraries from 10 mice and calculated differential expression and transcript usage. We found that there is differential gene expression, differential transcript expression, and differential transcript usage across all brain regions. We found that the brain region with the most differential expression and transcript usage is the cerebellum, potentially driven by differences in cell type composition. Additionally, our findings suggest there is much differential splicing across brain regions and to a lesser extent, within brain regions across sexes.
