ABSTRACT: Nasal epithelial cells of PCD and non-PCD patients grown at air-liquid interface for RNAseq analysis. A total of 10 non-PCD patients (ALI day 14), 9 non-PCD patients (ALI day 21), 8 non-PCD patients (ALI day 28), 4 PCD patients (ALI day 14, day 21 and day 28), and 23 PCD patients (ALI day 21). Non-PCD patients and the 4 PCD patients on the three ALI days were sequenced at a depth of 100M reads, the remaining 23 PCD patients were sequenced at a depth of 70M. Overall sequencing design was rRNA depletion and 150bp paired-end.

Untargeted Proteomics to Assess the Impact of Moderate Hyperoxia on Patient Sample-derived Neonatal Airway Epithelial Cells in 3D Culture

Project description:Neonatal Tracheal Aspirate-derived Airway Epithelial Cells (nTAECs) were isolated utilizing fresh tracheal suction aspirates from preterm (born at 23-28wks gestational age) and term infants (born at 37-42wks gestation). Included infants (especially term infants) did not have significant lung disease at the time of collection. Isolated cells were plated in 804g-cell-derived matrix coated T25, then expanded to a T75 flask and subsequently cultured in transwell inserts (0.4μm size pore) at 105 live cells/insert under air-liquid interface (ALI). Basal nTAECs have the capacity to differentiate into the full repertoire of mature airway epithelial lineages (ciliated, secretory club and mucus secreting goblet cells) during ALI culture. Cells were exposed to 60% O2 or room air control (21% O2) for 7 days (ALI day 7 to 14). On ALI day 14, cells will be harvested from the transwells and prepared for proteomic analysis using Data-independent acquisition (DIA) proteomics analysis. The samples will undergo several processing steps including chloroform/methanol extraction with trypsin digestion, Orbitrap Exploris 480 mass spectrometry analysis and eventual library construction and bioinformatics analysis. Utilizing 5 donor samples for each group, the proteomic workflow compared 4 exposure groups: a) Term nTAECs in Normoxia, b) Term nTAECs Hyperoxia, c) Preterm nTAECs in Normoxia, d) Preterm nTAECs in Hyperoxia.

Changes in microRNA and mRNA expression with differentiation of human bronchial epithelial cells [miRNA]

Project description:Normal human bronchial epithelial (NHBE) cells cultured in an air-liquid interface (ALI) system form a polarized, pseudostratified epithelium composed of basal, ciliated and goblet cells that closely resemble the in vivo airway epithelium structure. ALI cultures of NHBE cells provide a unique in vitro system to investigate airway epithelial biology, including developmental, structural and physiologic aspects. MicroRNAs (miRNAs) are short, single-stranded, non-coding RNAs of 20-23 nucleotides that down-regulate gene expression by either inducing degradation of target mRNAs or impairing their translation. They are phylogenetically well conserved, which probably implies an important role of miRNAs in biological processes. In this way, we wanted to shed some light on miRNA specific roles and the relationship with their mRNA targets during airway epithelium differentiation. By using microarrays, we studied the changes in expression of microRNAs in normal human bronchial epithelial cells as they differentiate from an undifferentiated monolayer to a differentiated pseudostratified epithelium after 28 days of air-liquid interface (ALI) culture, when epithelial cells differentially express basal, ciliated and goblet cell markers. Normal human bronchial epithelial cells were cultured in an air-liquid interface (ALI) system and harvested at three different time-points: subconfluent, confluent and day 28 of ALI. Samples were processed for total RNA (including small RNAs) extraction and hybridization on Affymetrix microarrays. All the experiments were performed by triplicate.

Reversible and irreversible PAH in a rat model for MCT+Shunt-induced PAH and hemodynamic unloading.

Project description:PAH was induced by 60mg/kg MCT and an aorto-caval shunt. At different timepoints of PAH progression (day 14, 21 and 28 after MCT-injection), the left lung with PAH was hemodynamically unloading by unilateral orthotopic transplatation into a syngeneic, healthy recipient. All day 14 and 7/10 day 21 transplanted lungs showed reversal of PAH after LTx. All day 28 and 3/10 day 21 transplanted lungs showed PAH progression after LTx. Lung tissue of Reversible and Irreversible PAH and normal controls, acquired at LTx, was compared using RNA-seq.

Bleomycin model of fibrosis and resolution phase in old and young mice

Project description:Bleomycin-induced pulmonary fibrosis in mice mimics major hallmarks of idiopathic pulmonary fibrosis, yet in this model it spontaneously resolves over time. We studied molecular mechanisms of fibrosis resolution and lung repair, focusing on transcriptional and proteomic signatures and the effect of aging. Young (3 months) and old (21 months) mice were treated with Bleomycin or with control saline solution and analyzed transcript and protein expression over 8 weeks (Day 0, 14, 21, 28, 35, 42, 49, 56).
