ABSTRACT: This dataset includes trios of germline/constitutional, primary tumor (small bowel carcinoid), and metastatic tumor (liver) trios for 5 patients (i.e. 15 samples total). Constitutional, primary tumor, and metastatic tumor samples all underwent whole exome sequencing (WES or WXS). Primary and metastatic tumor samples underwent RNA sequencing (RNA-seq).

We performed scRNA-seq of the primary tumor and one lesion from the liver metastasis to perform comparitive analysis between the primary and metastic tumor compositions.

Molecular analysis of clinically defined subsets of high-grade serous ovarian cancer

Project description:The diversity and heterogeneity within high-grade serous ovarian cancer (HGSC) is not well understood. Comprehensive molecular analyses were performed including high-pass whole-genome sequencing, targeted deep DNA sequencing, RNA sequencing, reverse-phase protein arrays, mass spectrometry-based proteomics and phosphoproteomics, and immune profiling on primary and metastatic sites from highly clinically annotated HGSC samples. Samples were obtained pre-treatment based on a laparoscopic triage algorithm from patients who underwent R0 tumor debulking or received neoadjuvant chemotherapy (NACT) with excellent or poor response.

Proteomic analysis of primary tumor and lymph metastatic tissues as well as lung cancer cells

Project description:4 pairs of matched primary versus metastatic tumor tissues from formalin-fixed, paraffin-embedded (FFPE) tissue bank,and two frozen lung tumor tissues from patients with primary orlymph metastasis. Then performed tandem mass tag (TMT) labeling and quantitative mass spectrometry analysis. A549 Cells we used was overexpressed luceiferase and designated as L0,underwent 3rounds selection in vivo to form L2, L6 that were metastatic to the spinal. We cultured L0 cells in "light" medium, L2,L6 in "medium heavy" and "heavy" respectively. Harvesting of cells and combined in 1:1:1 ratio, peptides were seperated using high-PH RPLC and analyzed by LC-MS/MS.

Hepatic regeneration gene expression signature predicts late recurrence of hepatocellular carcinoma

Project description:While we and others have uncovered and validated several genomic predictors for metastatic recurrences, a molecular or genomic predictor that can reliably identify high-risk patients for late de novo recurrence has not been firmly established. We analyzed previously reported gene expression data from human livers that underwent partial hepatectomy or transplantation, which were representative physiological conditions that trigger liver regeneration signals. We generated gene expression data from tumor and matched non-tumor surrounding tissues of 72 hepatocellular carcinoma (HCC) patients who underwent surgical resection as the primary treatment. We used these gene expression data to develop a new prognostification model for recurrence of HCC after surgery.
