Single-cell gene expression profiles of cells from primary colorectal cancer and adjacent normal tissue [scRNA-Seq]

Project description:Colorectal cancer (CRC) is the third malignancy worldwide. RAS mutant CRC has a worse prognosis and resistant to immune therapies. Current research on the tumor microenvironment of RAS-mutant CRC remains limited, with few studies systematically characterizing its cellular composition or functional dynamics. A total of 36 clinical surgical samples (tumors and paired adjacent normal tissues) from 18 patients with primary CRC were collected for single-cell transcriptome sequencing.At the same time, each patient underwent genome sequencing, and 18 patients were divided into RAS gene mutation group (n=10) and wild-type group (n=8). Therefore, revealing the functional cell types and mechanism of immune evasion in RAS mutant CRC by scRNA-seq may contribute to discover new therapeutic targets.

Transcriptomics analysis of gene expression in human urothelial carcinoma of the bladder (UCB) and adjacent normal tissues.

Project description:36 cases of UCB and 29 adjacent normal bladder tissues (22 pairs) were derived from patients diagnosed with UCB and received radial cystectomy at Sun Yat-sen University Cancer Center (SYSUCC, Guangzhou, China). Total RNA was isolated using TRIzol® Reagent (Ambion). The RNA concentration and quality were determined with NanoDrop, Qubit and agarose gel analysis. The Dynabeads® mRNA Purification Kit (Ambion) was used to enrich the mRNAs, which were used as templates for RNA-Seq library construction. RNA-Seq libraries was directly constructed by using KAPA mRNA Stranded mRNA-Seq Kit (KAPA) according to the manufacturer’s instructions. The libraries were sequenced on the Illumina HiSeq X-Ten platform at Novogene (Tianjin, CA) with paired-end 150 bp read length. The different genes expression between the UCB and adjacent normal tissues were detected. Several genes related to cancer pathways were dysregulated.

Whole transcriptome analysis identifies differentially regulated networks between osteosarcoma and normal bone samples

Project description:We performed whole transcriptome analysis of osteosarcoma bone samples. Initially we sequenced total RNA from 36 fresh-frozen samples (18 tumoral bone samples and 18 non-tumoral paired samples) matching in pairs for each osteosarcoma patient. We also performed independent gene expression analysis of formalin-fixed paraffin-embedded (FFPE) samples to verify the RNAseq results. The use of FFPE samples allowed to analyse the effect of chemotherapy. Data were analysed with DESeq2 and Reactome packages of R. We found 6775 genes expressed differentially between the normal bone and osteosarcoma tissues with an FDR below 0.1, of which 4092 genes were up-regulated and 2683 were down-regulated. Among those genes, BTNL9, MMP14, ABCA10, ACACB, COL11A1 and PKM2 were expressed differentially with the highest significance between tumor and normal bone. Functional annotation with the Reactome identified significant changes in the pathways related to the extracellular matrix degradation and collagen biosynthesis. Analysis of independent FFPE samples largely verified our findings in fresh frozen samples, indicating that osteosarcoma is characterized by massive bone loss. We also found that chemotherapy induced the bone formation and reverses the bone loss caused by sarcoma. Taken together, our results indicate that changes in the degradation of extracellular matrix seem to be an important mechanism of osteosarcoma and efficient chemotherapy induces the genes related to bone formation.

Project description:Although multi-omics studies of glioblastoma (GBM) have improved understanding of its biology nature and accelerated targeted therapy, data for paired adjacent normal tissues remains limited. Here, we report transcriptomes from 2 paired and 1 non-paired tumor and adjacent normal tissues (NAT) of glioblastoma (GBM) patients sequenced using Illumina Novaseq platform, and 150 bp paired-end reads were generated. This dataset provides a resource of paired GBM and normal tissues to identify novel tumor-specific oncogenes or tumor-suppressor genes.

Local adaptation patterns in red coral populations subjected to climate change using transcriptomics

Project description:RNA sequencing paired-end data. This study involves Corallium rubrum, with data of two populations from contrasting environments (shallow vs mesophotic), exposed to a control and a temperature stress treatment in a common garden experiment. RNAseq samples were taken every 5 days from each individual. This experiment includes the following design: Shallow Population (15-18m): Shallow (N=3 individuals)x 3T (T0, T5, T10) = 9 replicates Deep Population (48m): Mesophotic (N=3 individuals)x 3T (T0, T5, T10) = 9 replicates N=18 replicates in each condition, for a total of N = 36 replicates for the total study.
