RNA-seqs of SRSF3 and hnRNPK depleted C2C12 cells

Project description:Total RNA was extracted from C2C12 cells transfected with the indicated siRNA using TRIZOL (Thermo Fisher Scientific), and was further purified with Quick-RNA Miniprep Kit (Zymo research) according to the manufacturer’s instructions. The extracted RNA was subjected to RNA-seq at Macrogen, Japan. Briefly, a sequencing library was prepared using the TruSeq Stranded mRNA kit (Illumina), and the library was read on Illumina NovaSeq 6000 (150 bp paired-end reads).

Project description:Tbx21-/- TCL1 cells were generated to explore the effect of T-bet expression in malignant B cells. Single-cell suspensions from spleens of Tbx21 knockout and control TCL1 mice were prepared and splenocytes were enriched in TCL1 cells, resulting in a purity above 97% of CD5+ CD19+ cells. RNA sequencing libraries were prepared using the Illumina TruSeq Stranded mRNA Kit and sequenced on the Illumina NovaSeq 6000.

Transcriptional profiling of estrogen-responsive uterine genes in Rptorf/f Pgrcre/+ mice

Project description:To investigate the molecular mechanisms by which mTORC1 signaling inactivation contributes to thin endometrium, we performed uterine transcriptomic profiling in ovariectomized Rptorf/f Pgrcre/+ mice (n=3) and Rptorf/f control (n=3) mice 24 hours after estrogen stimulation. RNA was extracted with TRIzol, and quality-confirmed (A260/280 >1.8, RIN >8.0). Stranded mRNA libraries were prepared (TruSeq Stranded mRNA LT Kit) and sequenced on Illumina Novaseq 6000. Reads were aligned to GRCm38.p6 (HISAT2), and gene expression was quantified as FPKM (Cufflinks) and read counts (HTSeq-count).

Bulk RNA-seq of in vitro-expanded human spinal cord central canal-derived cell cultures

Project description:Adult human spinal cord tissue was obtained from organ donors under institutional research ethics approval. Primary spinal cord central canal-derived cell cultures were established and expanded in vitro. Bulk RNA sequencing was performed on six donor-derived cultures. Total RNA was extracted and libraries were prepared using the Illumina TruSeq Stranded mRNA kit. Sequencing was performed on an Illumina NovaSeq 6000 (paired-end, 150 bp). Transcript abundances were quantified using Salmon against the GENCODE v35 transcriptome. Raw FASTQ files and processed quantifications are provided.

Project description:Three-dimensional engineered skeletal muscle (C2C12) was used to examine transcriptomic changes induced by sustained TNF-α. Constructs received TNF-α (100 ng/mL, 72 h) or vehicle (n = 3/group), during which electrically evoked force declined under TNF-α. RNA-seq libraries were prepared with TruSeq Stranded mRNA and sequenced on an Illumina NovaSeq 6000 (PE 2×151 bp). Processed data include a gene-by-sample raw count matrix (raw_counts.tsv); raw FASTQ files are linked via SRA.
