ABSTRACT: 94 human adipocyte samples isolated from whole adipose tissues using collagenase digestion of tissue and flotation of lipid-laden adipocytes, followed by RNA isolation and RNA sequencing (SMARTer Stranded Total RNA-Seq library preparation, HiSeq 4000 100-bp paired-end reads). Adipocyte samples comprise subcutaneous and visceral adipocytes isolated from obese and lean people (N=24 obese-subcutaneous, N=24 obese-visceral, N=22 control-subcutaneous, N=24 control-visceral). Human adipocyte RNA sequencing data are provided as BAM files.

Adipocyte Epigenetic Alterations and Potential Therapeutic Targets in Transgenerationally Inherited Lean and Obese Phenotypes Following Ancestral Exposure to Environmental Toxicants

Project description:This study examines the transgenerational adipocyte (fat cell) epigenetic alterations in F3 generation obese and lean rats ancestrally exposed to DDT and atrazine. Adipocytes were isolated from the gonadal fat pad of F3 generation 1-year old rats ancestrally exposed to DDT, atrazine, or vehicle control in order to obtain adipocyte DNA for DNA methylation analysis. Observations indicate that there were differential DNA methylated regions (DMRs) in the adipocytes with the lean or obese phenotypes compared to control normal (non-obese or lean) populations. Interestingly, there were epigenetic changes that were distinct when comparing the lean and obese DMRs between the control and exposure lineage groups. DMR gene associations were identified which included common set of genes previously shown to associate with adipocyte pathology. The comparison of epigenetic alterations indicated that there were substantial overlaps between the different treatment lineage groups for both the lean and obese phenotypes. Novel correlated genes and gene pathways associated with DNA methylation were identified, and may aid in the discovery of potential therapeutic targets for metabolic diseases such as obesity.

A transcriptomic analysis of primary mature adipocytes from lean, obese, and type 2 diabetic subjects: role of the extracellular matrix

Project description:Type 2 diabetes is associated with obesity, and is characterized by insulin resistance in target tissues of the hormone combined with insufficient systemic insulin. Insulin resistance apparently begins in subcutaneous adipocytes that fail to further accumulate triacylglycerol. To understand the pathogenesis of transition from lean to obesity and to diabetes, we performed transcriptome profiling by RNA-sequencing of isolated primary human adipocytes. Half of identified transcripts were protein-coding and shared between individuals, while non-protein-coding transcripts were subject specific. Differential gene expression between lean and diabetes reflected corresponding changes in 7 of 12 characterized insulin-signaling proteins. In the tissue, adipocytes are surrounded by extracellular matrix (ECM) providing a dynamic scaffold. However, excess ECM is implicated in obesity and diabetes. Bioinformatic analyses of transcriptomes revealed major upregulation of genes related to ECM in obese compared with lean, which was reversed in diabetes. However, biochemical analysis of adipose tissue demonstrated reduced ECM in obesity or diabetes compared with lean. We conclude that marked changes in the adipocyte transcriptome related to ECM do not reflect global adipose tissue fibrosis, but likely control the pericellular milieu surrounding the adipocyte; and excess ECM is not a feature of subcutaneous adipose tissue in obesity or diabetes.

Microarray of isolated adipocytes from subcutaneous adipose tissue of severely obese patients compared to lean controls

Project description:The aim of the project was to compare global gene expression in adipocytes from obese patients and lean controls. Subcutaneous adipose tissue was collected from severely obese patients undergoing bariatric surgery (average body-mass index (BMI) of 45.5 kg/m2 (n = 12, thereof 4 men) and healthy lean patients undergoing hernia repairs (average BMI of 24.2 kg/m2 (n = 12, thereof 7 men), between 27 and 56 years of age. Adipocytes were isolated by collagenase treatment of adipose tissue, followed by filtering and centrifugation. Floating adipocytes were lysed in Qiazol before RNA purification and microarray analysis.

Gene expression analysis of subcutaneous and omental adipose tissue from obese, insulin-resistant women

Project description:The association between central obesity and insulin resistance reflects the properties of visceral adipose tissue. Our aim was to gain further insight into this association by analysing the lipid composition of subcutaneous and omental adipose tissue in obese women with and without insulin resistance. Subcutaneous and omental adipose tissue and serum were obtained from 29 obese nondiabetic women, 13 of whom were hyperinsulinemic. Histology, and lipid and gene profiling were performed. In omental adipose tissue of obese, insulin-resistant women, adipocyte hypertrophy and macrophage infiltration were accompanied by an increase in GM3 ganglioside and its synthesis enzyme ST3GAL5; in addition, phosphatidylethanolamine (PE) lipids were increased and their degradation enzyme, PEMT, decreased. ST3GAL5 was expressed predominantly in adipose stromovascular cells and PEMT in adipocytes. Insulin resistance was also associated with an increase in PE lipids in serum. Total RNA was isolated and up to 400 ng of total RNA per sample was labelled and hybridized to Illumina HumanHT-12_V4 expression BeadChip platform. Paired subcutaneous and omental samples from 6 women were analysed.
