Project description:The paper "Metabolomic Machine Learning Predictor for Diagnosis and Prognosis of Gastric Cancer" addresses the need for non-invasive diagnostic tools for gastric cancer (GC). Traditional methods like endoscopy are invasive and expensive. The authors conducted a targeted metabolomics analysis of 702 plasma samples to develop machine learning models for GC diagnosis and prognosis. The diagnostic model, using 10 metabolites, achieved a sensitivity of 0.905, outperforming conventional protein marker-based methods. The prognostic model effectively stratified patients into risk groups, surpassing traditional clinical models. I have successfully reproduced the diagnosis model from the paper. This machine learning-based system differentiates GC patients from non-GC controls using metabolomics data from plasma samples analyzed by liquid chromatography-mass spectrometry (LC-MS). The model focuses on 10 metabolites, including succinate, uridine, lactate, and serotonin. Employing LASSO regression and a random forest classifier, the model achieved an AUROC of 0.967, with a sensitivity of 0.854 and specificity of 0.926. This model significantly outperforms traditional diagnostic methods and underscores the potential of integrating machine learning with metabolomics for early GC detection and treatment.

Project description:The aim of the underlying study was to identify protein signatures for the detection of endometrial cancer in minimally invasive samples such as cervico-vaginal fluid and blood plasma. Plasma and Delphi Screener-collected cervico-vaginal fluid samples were acquired from post-menopausal women who were symptomatic with (n=53)and without(n=65)endometrial cancer. Digitised proteomic maps were developed for each sample by sequential window acquisition of all theoretical mass spectra (SWATH-MS). Machine learning was employed to identify the most discriminatory proteins and a set of high-perfoming biomarker signatures obtained.

A Clinical Urine Metabolomics Dataset for Urological Malignancies

Project description:Renal cell carcinoma, bladder cancer, and prostate cancer rank among the most common urological malignancies, yet clinically satisfactory non-invasive screening tools for these cancers are still lacking. Here we present an untargeted urine metabolomics dataset generated by liquid chromatography coupled with high-resolution mass spectrometry from 368 clinical urine samples, comprising 249 patients with urological malignancies (194 renal cancer, 39 bladder cancer, and 16 prostate cancer), 62 patients with benign renal , and 57 healthy controls. Clear cell renal cell carcinoma (ccRCC) was the dominant histological subtype in the renal cancer subgroup (170 cases, 87.6%). Chromatographic separation was carried out on an ACQUITY UPLC I-Class system, and detection was performed on a Q Exactive Orbitrap high-resolution mass spectrometer in both positive and negative electrospray ionization modes. Raw data were processed through peak detection, baseline correction, alignment, annotation, and a multi-step normalization pipeline, yielding a final set of 472 metabolic features common to all three groups. The full dataset, along with clinical metadata, data processing scripts, and heatmap visualization code, has been deposited on figshare to support urinary biomarker discovery, diagnostic modeling, and metabolic pathway investigation in urological oncology.
