mRNA-Seq and 3'mRNA-Seq analyses of A2Lox mouse embryonic stem cells treated with control siRNA or siRNAs against Srrt or Ncbp1

Project description:The experiment was carried out to characterize new biological functions of components of the cap-binding complex. A2Lox mouse embryonic stem cells were transfected with Srrt- or Ncbp1-specific siRNA or a non-targeting siRNA control. Total RNAs were extracted at 48 hours post transfection and QC'd. For mRNA-Seq analyses, purified total RNAs were hybridized with oligo(dT) magnetic beads to isolate the poly(A) RNA fraction. Stranded mRNA sequencing libraries were then prepared using the Illumina TruSeq Stranded mRNA Library Kit and sequenced using an Illumina HiSeq 2500 instrument. For 3'mRNA-Seq, sequencing-ready libraries were produced using a QuantSeq 3' mRNA-Seq Library Prep Kit REV and sequenced using an Illumina HiSeq 2500 instrument.

Proteomics of thyroid tumours - Proteomics of thyroid tumours provides new insights into their molecular composition and changes associated with malignancy

Project description:Although most thyroid tumours are benign, thyroid cancer represents the most common malignancy of the endocrine system, comprising mainly follicular and papillary thyroid carcinomas (FTC and PTC, respectively). Previous studies have shed some light on the molecular pathogenesis of thyroid cancer but there have not been any comprehensive mass spectrometry-based proteomic studies to reveal protein expression differences between thyroid tumours and the molecular alterations associated with tumour malignancy. We applied a label-free quantitative mass spectrometry analysis to compare normal thyroid tissue with the three most common tumours of the thyroid gland: follicular adenoma, follicular carcinoma and papillary carcinoma.

HeLa cells were transfected with either a PNCTR-specific GapmeR antisense oligonucleotide or a non-targeting GapmeR control. Fatal Asthma and Non-Asthma Donor-Derived Airway Smooth Muscle Transcriptome Response to Glucocorticoid Treatment

Project description:Asthma is a chronic inflammatory respiratory disease affecting over 300 million people around the world. Some asthma patients remain poorly controlled by conventional therapies and experience more life-threatening exacerbations. While patients with severe, refractory disease represent a heterogeneous group, a feature shared by most includes glucocorticoid insensitivity. We sought to characterize differences in the airway smooth muscle transcriptome response to glucocorticoids in fatal asthma vs. non-asthma donors. RNA-Seq was used to measure airway smooth muscle transcript expression differences between 9 donors with fatal asthma and 8 non-asthma donors. Cells from each donor were treated with budesonide or with vehicle control. Poly(A)-selected RNA-Seq libraries were prepared with the Illumina TruSeq method. An Illumina HiSeq 2500 instrument was used to generate 125 base pair paired-end reads.

Hypoxis hemerocallidea (Afrtican potato) corm, leaf and flower transcriptomics and proteomics

Project description:The corm of Hypoxis hemerocallidea, commonly known as the African potato, is used in traditional medicine to treat several medical conditions, such as urinary infections, benign prostate hyperplasia, inflammatory conditions and testicular tumours amongst others. The metabolites of H. hemerocallidea have been identified in several studies. More recently, the terpenoids of the plant have been identified. However, the biochemical pathways and the enzymes involved in the production of metabolites have not been characterised. In this study, total RNA extracted from the corm, leaf and flower tissues of H. hemerocallidea was sequenced on the Illumina HiSeq 2500 platform. A total of 143,549 transcripts were assembled de novo using Trinity and 107,131 transcripts were functionally annotated between the nr, GO, COG, KEGG and SWISS-PROT databases. Additionally, the proteome of the three tissues was sequenced using LC-MS/MS, revealing aspects of secondary metabolism and serving as data validation for the transcriptome. Functional annotation led to the identification of numerous terpene synthases such as nerolidol synthase, germacrene D synthase and cycloartenol synthase amongst others. Transcripts were also annotated to encode for the terpene phytoalexin momilactone A synthase. Differential expression analysis using edgeR identified 946 transcripts differentially expressed between the three tissues and revealed that the leaf upregulates linalool synthase compared to the corm and the flower tissues. The transcriptome as well as the proteome of Hypoxis hemerocallidea presented here provide a foundation for future research.

RNA-seq of human melanoma cell line A375m2 treated with SB202190 OR BIRB796 against DMSO-treated controls

Project description:Melanoma cells can switch between a more differentiated, proliferative phenotype and a dedifferentiated, invasive phenotype in response to signals from the environment. We found that p38 MAPK inhibitors SB202190 and BIRB796 induce phenotype switching from the dedifferentiated, invasive phenotype to the more differentiated phenotype in A375m2 melanoma cells cultured in three-dimensional collagen. The phenotype switch is accompanied by a morphological transition from rounded, blebby, amoeboid shape to elongated, spindle-like morphology. We performed transcriptome profiling with RNA-seq to uncover the underlying gene expression changes. Cells kept in 3D collagen were treated either with 10 µM inhibitor or with 0.1% DMSO (the vehicle) only for 48 hours and total RNA was isolated using a TRIzol-like procedure. Sequencing libraries were prepared from poly(A) RNA and sequenced with Illumina HiSeq 2500 instrument.
