Project description:This submission consists of processed single-cell RNA-seq data of knockout village samples, provided as filtered feature–barcode matrices generated using Cell Ranger v7.1.0 with default parameters. We previously deposited the same biological samples and data processed by STAR under GEO accession GSE288587. The corresponding raw FASTQ files are available in ENA under accession ERP168459. The supplementary file (reanalysis_samples.xlsx) provides a reference table linking each sample in this submission to its corresponding GSM in GSE288587, which contains the detailed experimental descriptions of culture information, genotypes, and differentiation stages.

Project description:RNA-seq was performed to quantify host gene-expression changes in human embryonic lung fibroblast (HELF) cells following infection with the human cytomegalovirus (HCMV) HAN strain. HELF cells harvested at 72 hours post infection and mock-infected controls were profiled, with two biological replicates per condition (HELF_1/2 for mock; HCMV_HELF_1/2 for infected). Libraries were sequenced on an Illumina platform with paired-end 150-bp reads, and reads were aligned to the human reference genome (GRCh38) for gene-level quantification. The submission includes a cross-sample expression matrix (raw counts and FPKM) and a differential-expression results table comparing infected versus mock conditions, enabling reuse of the dataset for downstream analyses. Raw FASTQ files are deposited in SRA under the corresponding BioProject and BioSample accessions.

Project description:This dataset contains bulk RNA sequencing data from paired aganglionic and ganglionic colonic tissue specimens obtained from three pediatric patients diagnosed with Hirschsprung disease (HSCR, OMIM 142623). RNA was extracted and sequenced to investigate transcriptomic alterations and signaling pathway dysregulation associated with HSCR pathogenesis. Raw paired-end FASTQ files generated by Illumina NovaSeq 6000 sequencing are provided for each sample, enabling downstream analyses of differential gene expression between diseased and unaffected intestinal segments.

Project description:Purpose:To understand the change in transcriptome for the overxepression of ΔCSP in HepG2 cells. Methods:Total RNAs of ΔCSP stable expressing or control HepG2 cells were extracted using TRIzol (Invitrogen), following the manufacturer's instructions. RNA-seq and bioinformatic data analysis were performed by Shanghai Sangon Bio Ltd. Briefly, sequencing libraries were generated using VAHTSTM mRNA-seq V2 Library Prep Kit for Illumina® (Vazyme Biotech, Nanjing, China) following manufacturer's recommendations and were sequenced on HiSeq XTen sequencers (Illumina, San Diego, CA). Raw reads in FASTQ format were subjected to quality control using FastQC. RNA-seq reads were aligned to the reference genome using Bowtie. Uniquely mapped reads were used for further analysis. Gene expression levels are expressed as TPM (Transcripts per million reads) and differences in gene expression were calculated with rSeq. Results:There were 492 genes differentially expressed in ΔCSP-overexpressing HepG2 cells compare to the control group respectively (fold change >2 or < 0.5).

Project description:Transcriptome profiling (RNA-Seq) to evaluate the connection the metabolic enzyme UGDH on gene expression. The RNA libraries were prepared and sequenced at University of Houston Seq-N-Edit Core per protocols. Total libraries were prepared with Ovation® Universal Plus mRNA-Seq (NuGen) using 200 ng input RNA. The size selection for libraries were performed using SPRIselect beads (Beckman Coulter) and purity of the libraries were analyzed using the High Sensitivity DNA chip on Bioanalyzer 2100 (Agilent). The prepared libraries pooled and sequenced using NextSeq 500 (Illumina), generating ~15 million 2×76 bp paired-end reads per samples. The RNA-seq raw fastq data were processed with RNA-Seq Express app within the Illumina BaseSpace app suite (www.basespace.illumina.com), which performed alignment with STAR aligner, assignment of aligned reads to genes, and differential gene expression with DESeq2 Analysis was performed comparing controls (shNT) against individual knockdowns (shU1 or shU2). Then, results from both analyses were compared for the intersection to identify commonly altered genes.

Project description:Persistent type I interferon activity is a hallmark of systemic lupus erythematosus (SLE) and contributes to extra-renal organ injury, yet the temporal transcriptomic response of human cardiomyocytes has not been mapped. To address this gap, AC16 ventricular cardiomyocytes were stimulated with recombinant IFN-α (1 000 U mL⁻¹) under three time courses: a single 24 h pulse (acute), a 24 h pulse followed by a 5-day recovery (chronic-hold), and two 24 h pulses separated by a 4-day recovery (repeat). Triplicate RNA-seq profiles captured robust induction of canonical interferon-stimulated genes immediately after exposure, whereas expression largely returned to baseline after the recovery periods, indicating that the cardiomyocyte interferon response is transient rather than self-sustaining. The dataset comprises raw FASTQ files, md5 checksums, gene-level count tables, and TPM matrices, providing a reference for benchmarking innate immune–cardiac interactions, validating bioinformatic pipelines, and integrating multi-omics studies. Proteomic and metabolomic measurements from the same biological replicates are being deposited separately in public repositories and can be cross-referenced to extend analyses of interferon kinetics.
