Project description:Purpose:Next generation sequencing has been done to compare differrent transcriptome profiling between control groups and cold treated groups of Saposhnikovia divaricate (Turcz.) Schischk. Methods:Retinal mRNA profiles of 48d-old control samples (CK)and 6h/48h cold treated under 4°C were generated by deep sequencing, in triplicate, using Illumina NovaSeq 6000 Platform. Results: Using an optimized data analysis workflow, we obtained 6.1 GB of clean reads with an impressive Q30 percentage > 91.58%. We mapped about 20 million sequence reads per sample. Conclusions: Our study represents the first detailed analysis of Saposhnikovia divaricate (Turcz.) Schischk trascriptomes, with biologic replicates.

Project description:We enriched circulating and hepatic CD161N, CD161P and MAIT cells through flow sorting from heathy donors and HBV-infected patients to perform next-generation sequencing (NGS). Illumina mRNA-seq sample preparation kit was used to perform paired-end library sequencing with Illumina novaseq 6000 and sequence analysis was determined using the Illumina data analysis pipeline. Based on the comparison results, we performed the GO and KEGG pathway enrichment analysis. That might suggest the different status of CD161N,CD161P and MAITcells from healthy donors and HBV-infected patients.

ATAC-seq of liver samples in Mettl3 flox/flox and hepatocyte-specific Mettl3 knockout (HKO) mice

Project description:Purpose: The goal of this study is to determine whether hepatic deletion of Mettl3 affects chromatin accessibility. Methods: Liver samples were pooled from livers of Mettl3 HKO and Mettl3 flox/flox mice (n=4 for each group). Nuclei was extracted from liver samples, and the nuclei pellet was resuspended in the Tn5 transposase reaction mix. The transposition reaction was incubated at 37°C for 30 min. Equimolar Adapter1 and Adatper 2 were added after transposition, PCR was then performed to amplify the library. After the PCR reaction, libraries were purified with the AMPure beads and library quality was assessed with Qubit. The clustering of the index-coded samples was performed on a cBot Cluster Generation System using TruSeq PE Cluster Kit v3-cBot-HS (Illumina) according to the manufactuer’s instructions. After cluster generation, the library preparations were sequenced on an Illumina NovaSeq 6000 platform and 150 bp paired-end reads were generated. ATAC-seq analysis was performed using a standard protocol. Results: The hepatic chromatin accessibility in Mettl3 flox/flox and HKO mice were characterized.

Total RNA was extracted from 7 samples (3 control, 4 Prrx1 knockdown), sequenced on an Illumina NovaSeq 6000 platform with 150bp paired-end reads, and processed to quantify gene expression as raw counts.
