ABSTRACT: Single RNA-Seq of CD11b Beads selected tumor associated macrophages (TAMs) of 3 gliomablastoma patients treated with small molecule inhibitors. The sequencing was done on HiSeq 4000 with the SmarTer Ultra Low Input RNA v4 and NEBNext ChIP-Seq Kit. The TAMs were treated with GW2580, BLZ945 and PLX3397 and DMSO as control.

Regulation of tumor associated macrophages by cooperative inflammatory signaling

Project description:Tumor associated macrophages show signs of both, classical pro-inflammatory as well as alternative macrophage activation. The aim of this study was to compare TAMs across tumor types, to characterize their phenotype in detail and to identify the signaling nodules involved regulating classical and alternative activation traits. To identify gene expression profiles and pathways differentially activated in tumor-associated macrophages (TAMs) we isolated TAMs from in vivo animal models of EG7 thymoma (n=3), glioma (n=3) and neuroblastoma (n=3) by tumor digestion and subsequent enrichment of CD11b+ cells using Miltenyi magnetic beads. Thymomas grown in WT or Myd88-/- mice (n=5 per group) were used to identify TLR/IL1R dependent signaling in TAMs. RNA extracted from CD11b+ TAMs was analyzed using the Affymetrx HT_MG-430_PM arrays. For in-depth analysis of the role of inflammatory signaling by TNFR1 (Tnfrsf1a) and/or Myd88, EG7 TAM populations A (CD11b+, Ly6G-, Ly6C+, MHCII-) and C (CD11b+, Ly6C-, MHCII+) were isolated by flow cytometric sorting from WT, TNFR1-/-, Myd88flox/flox; Tie2-Cre and TNFR-/-; Myd88flox/flox; Tie2-cre mice and extracted RNA was analyzed by microarray using the Mouse Gene 2.0 GeneChip arrays (n=2 per genotype and population).

RNA sequencing comparing the effect of the introduction of RUNX1-D171N in Csf3r-d715 mice bone marrow cells

Project description:To address how Csf3r and RUNX1 mutations in combination with CSF3 administration affect hematopoiesis in vitro, we performed hematopoietic expansion cultures in LODISH stem cell expansion medium. Lineage-negative Csfr-d715 BM cell cells were retrovirally transduced with the patient specific RUNX1-D171N (RHD) mutant or an empty vector control and subsequently treated with puromycin to select for the transduced cells. Lineage- c-Kit+ (LK) cells were FACS sorted in TRIzol 2, 5 and 9 days after puromycin selection and subsequently used for RNA isolation according to the manufacturer’s protocol. SMARTer Ultra Low Input RNA kit for sequencing (Clontech, v4 Cat# 634891) was used to generate cDNA. Sequencing libraries were generated using TruSeq Nano DNA Sample Preparation kits (Illumina, Cat# 20015964), according to the low sample protocol and paired-end sequenced on a HiSeq 2500 (Illumina).

Transcriptome of sorted ILC2s in mice fed high-fiber and control diet

Project description:To determine the activation patterns of ILC2s and associated ILC2-intrinsic functional molecules triggered by the high fiber diet, we administered either a control or high fiber diet in WT mice and performed RNA sequencing of FACS-sorted ILC2s from mouse colons. RNAseq libraries were prepared from 1,000 sorted colonic lamina propria ILC2s (CD45+Lin-CD90.2+CD127+KLRG1+) by the Epigenomics Core at WCM using the Clontech SMARTer® Ultra® Low Input RNA Kit V4 (Clontech Laboratories). Libraries were sequenced on an Illumina HiSeq 2500, generating 50 bp single-end reads. Two samples from two control diet-fed WT SPF mice and two samples from two high fiber diet-fed WT SPF mice were used.

Project description:Genome-wide histone modification profiling using ChIP-seq of diabetic or non-diabetic murine bone marrow derived macrophages (BMDM) and haematopoietic stem cells (HSC). Chromatin fragments were selected using anti-Histone H3 (tri methyl K4) (ab8580) or anti-histone H3 (acetyl K27) (ab4729). Sequencing libraries were prepared using the NEBNext Ultra II DNA Library Prep Kit. instructions. The final libraries were purified using SPRI Ampure XP beads to remove adaptor dimers and sequenced by the Biomedical Sequencing Facility (BSF) at CeMM using the Illumina HiSeq 3000/4000 platform and the 50-bp single-read configuration.

Transcriptome profiling of HCC1937 vector and wtBRCA1 cell lines which were treated with OTX-015

Project description:Purpose: To compare the transcriptomes of HCC1937 vector and wtBRCA1 cells which were treated with OTX-015. Methods: HCC1937 vector and wtBRCA1 cells were treated with 5 micromolar OTX-015 for 24 hours. Total RNA was extracted and processed with NEBNext Ultra Directional RNA Library Prep Kit for cDNA library preparation. The data are in duplicate and raw data were generated by Illumina 2500 sequencer. The Fastq format data were then processed with Tophat for genome mapping. After getting the bam files, they were further analyzed with cuffdiff for gene expression of different groups. Results: From the transcriotome profiling and analysis, we got gene expression data of DMSO control group and OTX-015 treatment group for the HCC1937 BRCA1 isogenic cell lines. Conclusion: The gene expression data revealed the transcriptome variation by OTX-015 treatment.

RNA sequencing comparing the effect of the introduction of CSF3R-d715 in control- or SCN- hematopoietic progenitor cells (HPCs)

Project description:To address how CSF3R mutations affect hematopoiesis in a severe congenital neutropenia (SCN) background we used SCN patient, or control, derived induced pluripotent stem cells (iPSC). HPCs were generated from CRISPR-Cas9 genome edited CSF3R-d715 SCN or control-derived iPSCs with the STEMdiff™ Hematopoietic Kit (STEMCELL Technologies). Floating cells were harvested at Day 12 of the hematopoietic induction protocol. CD34+CD45+ HPCs were FACS sorted in TRIzol and RNA was isolated according to the manufacturer’s protocol. SMARTer Ultra Low Input RNA kit for sequencing (Clontech, v4 Cat# 634891) was used to generate cDNA. Sequencing libraries were generated using TruSeq Nano DNA Sample Preparation kits (Illumina, Cat# 20015964), according to the low sample protocol and paired-end sequenced on a HiSeq 2500 or Novaseq 6000 (both Illumina).

RNA sequencing comparing different stages of leukemic progression in a mouse model of severe congenital neutropenia (SCN)

Project description:To address how Csf3r and RUNX1 mutations in combination with CSF3 administration affect hematopoiesis in vivo, we performed serial transplantation experiments. Lineage-negative Csfr-d715 BM cell cells were lentivirally transduced with the patient specific RUNX1-D171N (RHD) mutant or an empty vector control. An additionaly acquired mutation in Cxxc4 in mouse 29 transformed the pre-leukemic condition, characterized by excess pheripheral lineage- c-kit+ (LK) myeloblasts, into acute myeloid leukemia (AML). LK blasts were FACS sorted in TriZol and RNA was isolated according to the manufacturer’s protocol. SMARTer Ultra Low Input RNA kit for sequencing (Clontech, v4 Cat# 634891) was used to generate cDNA. Sequencing libraries were generated using TruSeq Nano DNA Sample Preparation kits (Illumina, Cat# 20015964), according to the low sample protocol and paired-end sequenced on a HiSeq 2500 (Illumina).

Nascent RNA profiles of WT and MED23-KD 293T cells

Project description:To profile the nascent RNAs, we performed 4SU-seq. Briefly, WT or MED23-KD 293T cells were seeded at 50% confluence in a 10 cm dish and cultured overnight. The newly transcribed RNAs in living cells were then transiently labelled with 4SU at a final concentration of 1 mM for 15 minutes. The labelled cells were harvested immediately with TRIzol. Total RNA was extracted with phenol/chloroform/isoamyl alcohol. The 4SU-labelled RNAs were biotinylated and enriched using streptavidin beads. Finally, the enriched nascent RNAs were subjected to library construction using a NEBNext Ultra Directional RNA Library Prep Kit for Illumina for sequencing.
