A unified spatial transcriptome profiling of ten mouse organs

Project description:Spatial transcriptomics has enabled numerous deep learning models in this area, and training them requires large amounts of high-quality data, especially expression matrices paired with histological images. Here, we present a unified spatial transcriptomic dataset generated using the Stereo-seq platform, covering 10 mouse organs—including brain, kidney, lung, thymus, large intestine, skin, spleen, ovary, testis, and uterus—encompassing 23 tissue sections generated from 21 chips, each with matched ssDNA or H&E staining images. The dataset comprises single-cell-resolution (cell-bin) or square bin-50 (25 µm × 25 µm) expression matrices for each sample, accompanied by corresponding cell type annotations. Annotation robustness was further supported by concordance across different sections of the same tissue and corroboration with canonical marker gene expression patterns. Finally, we compared the characteristics of the cell-bin and bin-50 expression matrices and demonstrated the advantages of cell-bin resolution for cell annotation. This dataset provides a standardized resource for spatial transcriptomics method development, benchmarking, and multimodal analysis.

The tissue sections were analysed by desorption electrospray ionisation mass spectrometry imaging (DESI-MSI) according to the procedure outlined in the associated publications. The data files are made available in centroid- and profile-mode imzML format. Additionally, H&E-stained optical images are included.

single cell RNA-seq of tumor tissues from 10 small cell lung cancer patients with or without treatment

Project description:This single cell RNA-seq experiment was performed to quantify DLL3 expression in tumor cells in small cell lung cancer patients.Tumors were rapidly dissociated after the surgical procedure using the Miltenyi Biotec Human Tumor Dissociation kit (cat# 130-095-929). Libraries were constructed using the VDJ NextGEM v1.1 10x Genomics Chromium kit according to the manufacturer's instructions. Samples were sequenced on a NextSeq 550 sequencer (Illumina). GBM-Space: Spatial Transcriptomic Profiling of Glioblastoma (10x Genomics - Visium)

Project description:Cancer cells display heterogeneous and dynamic states in glioblastoma, but how these malignant states arise and whether they follow a tractable cellular trajectory across tumours is poorly understood. Here, we generate a deep single cell and spatial multi-region atlas of 12 isocitrate dehydrogenase wild-type (IDH-wt) primary glioblastomas that integrates transcriptomic, epigenomic and genomic analysis to comprehensively characterise their tumour heterogeneity. This submission contains the Space Ranger processed outputs from Visium spatial transcriptomic sequencing (10x Genomics), including paired high-resolution H&E tissue images. We also provide an integrated single cell and spatial dataset across 97 Visium sections, including gene expression, cell state abundances, and histopathological annotations.
