PREDO_EGA_methylation_data_and_gestation_ages

ABSTRACT: This data set contains two data files. First data file (file name: PREDO_GA_EGA_methylation_data.csv) includes methylation data from 485512 sites accross human genome from 96 individuals acquired from Illumina 450K -chip. The other data file (file name: PREDO_GA_EGA_phenotypes.csv) contains the gestation ages and the genders of the 96 samples.

Project description:scRNAseq of chicken basilar papilla at P7 and P11 as controls, and 12, 16, 20, 24, 30, 38, 48, and 96 hours post sisomicin administration. Cells were isolated using FACS and underwent Smartseq-2 protocol for single cell RNA seq with paired-end sequencing. Processed data file contains SingleCellExperiment object with all metadata. The dataset has undergone quality control using scater package in R, normalized using SCnorm, and normalized counts were log2 transformed (found in RDS file here). Only genes expressed in at least 3 cells are included for a total of 16,302 genes. A total of 2,625 high quality cells are in the normalized dataset. Raw sequence data for all 3,831 sequenced cells pre-quality control is also included.

Blood DNA methylation profiles in a Dutch population

Project description:Genome wide DNA methylation profiling of whole blood in schizophrenia patients and healthy subjects of different ages. The Illumina Infinium 450k Human DNA methylation Beadchip v1.2 was used to obtain DNA methylation profiles across approximately 480,000 CpGs. Dataset included 62 schizophrenia patients and 33 healthy subjects from Dutch descent. Bisulphite converted DNA from the 96 samples were hybridised to the Illumina Infinium 450k Human Methylation Beadchip. Publication: Steve Horvath, Yafeng Zhang, Peter Langfelder, René S. We sequenced the DNA using Oxford Nanopore and compared the signals from the whole genome amplified DNA to the native DNA to infer sites at which the native DNA was methylated. Comparative proteomic analysis of mouse CD4+Foxp3+ regulatory T cells and CD4+Foxp3- conventional T cells

Project description:In this study, we compared the proteomes of mouse CD4+Foxp3+ regulatory T cells (Treg) and CD4+Foxp3- conventional T cells (Tconv) in order to build a data set of proteins differentially regulated in these two cell populations. The data set contains mass spectrometry results from the analysis of 7 biological replicates of Treg/Tconv cell samples purified by flow cytometry, each experiment performed from a pool of 4-5 mice. Global proteomic analysis of each sample was performed by single-run nanoLC-MS/MS, using chromatographic separation of peptides on 50cm C18 reverse-phase columns, with either a 480min gradient on LTQ-Velos orbitrap mass spectrometer (replicates 1 and 2) or a 300min gradient on Q-Exactive orbitrap mass spectrometer (replicates 3-7). Several MS injection replicates were performed for some experiments, leading to 27 raw files composing the data set. The detailed description of each analysis (file name, sample type, biological replicate number, MS technical replicate number, MS instrument used, sample name in MaxQuant ouput) is given in the table “Files list.txt”.
