Project description:Nijmegen breakage syndrome (NBS) results from the absence of the NBS1 protein, responsible for detection of DNA double-strand breaks (DSBs). NBS is characterized by microcephaly, growth retardation, immunodeficiency, and cancer predisposition. Here we show successful reprogramming of NBS fibroblasts into induced pluripotent stem cells (NBS-iPSCs). Our data suggest a strong selection for karyotypically normal fibroblasts to go through the reprogramming process. NBS-iPSCs then acquire numerous chromosomal aberrations and show a delayed response to DSB induction. Furthermore, NBS-iPSCs display slower growth, mitotic inhibition, a reduced apoptotic response to stress and abnormal cell cycle-related gene expression. Importantly, NBS neural progenitor cells (NBS-NPCs) show down-regulation of neural developmental genes, which seems to be mediated by P53. Our results demonstrate the importance of NBS1 in early human development, shed new light on the molecular mechanisms underlying this severe syndrome and further expand our knowledge of the genomic stress cells experience during the reprogramming process. Project description:Crosslinking mass spectrometry (CXMS) is a powerful technique to study protein structures and interactions. However, software tools for CXMS data analysis suffer from poor speed and credibility, especially at a proteome scale. Here, we introduce pLink 2, a search engine with higher speed and credibility for proteome-scale identification of crosslinked peptides. With a novel two-stage open search strategy facilitated by fragment indexing, pLink 2 is ~40 times faster than pLink 1 and 3~10 times faster than Kojak. Furthermore, four new analysis methods, using simulated datasets, synthetic datasets, 15N metabolically labeled datasets, and entrapment databases, were designed to evaluate the credibility of ten state-of-the-art search engines, this systematic evaluation showed that pLink 2 achieved the highest precision and sensitivity. Finally, four whole-cell lysate datasets, previously analysed by pLink 1 in months, were reanalysed by pLink 2 only in days, with up to 27.4% more crosslinks identified. The new search engine pLink 2 and the new evaluation methods are well positioned to become new benchmarks in the CXMS research field.
Project description:We seek to investigate the genetic relationships between different Bantu-speaking populations and the migratory routes they followed during various phases of the Bantu expansion. Genomic and whole genome amplified DNA were genotyped on the Illumina InfiniumOmni2.5Exome-8v1.3 array. For quality control filtering, we used the PLINK v1.9 software and custom scripts.
Project description:Hepatocellular carcinoma has a hidden onset and is often found at an advanced stage clinically. Moreover, because it is insensitive to radiotherapy and chemotherapy, its treatment is often difficult. Therefore, we constructed a new type of ultrasound contrast agent RSL3@O2-ICG NBS, combined with low frequency ultrasound irradiation, to realize the integration of diagnosis and treatment of hepatocellular carcinoma. At the same time, next-generation high-throughput RNA sequencing (RNA-seq) was performed to accurately analyze the differential expression of mRNA and lncRNA targets after adding RSL3@O2-ICG NBS and using low-frequency ultrasound (LFU)
