Project description:We performed data independent acquisition (DIA)-based proteomics to characterize the proteomes of 67 PDAC resection specimens. Patients received either neoadjuvant chemotherapy or neoadjuvant combined chemo-radiation therapy. We employed DIA, yielding a proteome coverage in excess of 3,500 proteins. The two neoadjuvant therapies yielded highly distinguishable proteome profiles of the residual tumor mass.

Project description:The aim of the study was to characterize a common molecular mechanism for paclitaxel resistance in Patu-T and Suit-2.028 PDAC cell lines. Despite the ATP-binding cassette (ABC) trasnsporters were already shown to be involved in various chemo-resistant forms of cancers but not in PDAC, the most likely impact of ABCB1 overexpression in PDAC cell models was taken into account in this dataset.

Expression data from peripheral blood in pancreatic ductal adenocarcinoma (PDAC) patients

Project description:The presence of some malignancies, such as cancer, impacts on peripheral blood mononuclear cells (PBMCs) gene expression profiling, suggesting the potential suitability of these genes as diagnostic and prognostic markers. The objective of this study was to identify new markers in peripheral blood that differentiate between PDAC patients and healthy controls as a means of facilitating early detection of the disease. 18 patients with unresectable PDAC were recruited. The diagnosis of PDAC was based on a positive biopsy of the pancreatic mass during the surgery. 18 gender, age, and habits matched healthy controls were also included. Whole genome cDNA microarray hybridization of PBMC samples was performed to identify potential PDAC markers.

Single-cell RNA-Sequencing of pancreatic and PDAC stromal cells

Project description:Most cancers including pancreatic ductal adenocarcinoma (PDAC) are infiltrated by PNS neurons participating in their complex tumor microenvironment. However, their cell bodies and nuclei are located in the para- and pre-vertebral PNS ganglia located far from the tumor mass itself. Thus, molecular information on healthy organ- vs. cancer-infiltrating neurons is currently lacking in any sequencing dataset of healthy or tumor tissue. Here, we specifically isolate fibroblasts, immune, endothelial and PDAC cells and subject them to single-cell RNA-Sequencing using the 10x genomics platform.

KLF5 interacts with RUVBL1/2 to activate classical and basal lineage identities in PDAC [CRISPR]

Project description:We identify KLF5 as a lineage master regulator and a dependency in classical and basal subtypes of human PDAC. We integrate proteomic and genetic screens to reveal RUVBL1 and RUVBL2 as transcriptional coactivators of KLF5 in PDAC. We use biochemical and epigenomic methods to validate that KLF5-RUVBL1/2 complexes directly activate lineage identity genes in PDAC.

RNA-Seq of human fibroblasts exposed to X-ray radiation

Project description:This dataset is composed by the transcriptomic, proteomic and phosphoproteomic profile of primary human fibroblasts exposed to two different doses of radiation: an acute X-ray radiation dose, and an accumulative X-ray radiation dose. These data were employed to apply and evaluate different computational approaches to model and infer cellular signaling processes through the combination of prior knowledge and omic data. We employed RNA-Seq and Mass Spectrometry (MS) to generate the transcriptomic and proteomic data from the RNA and protein samples, respectively.

Project description:Following exposure to chemoradiation, EAC cells increase their mitochondrial content and associated metabolic processes, which drives treatment resistance. Inhibition of this response using clinically applicable inhibitors of ESRRA in combination with (chemo)radiation shows promising anti-tumor activities and could be further developed for clinical use.
