Project description:In the past decades, the incidence of esophageal adenocarcinoma has increased dramatically in Western populations. Better understanding of disease etiology along with the identification of novel prognostic and predictive biomarkers are urgently needed to improve the dismal survival probabilities. Here, we performed comprehensive RNA (both coding and non-coding) profiling in various samples from 17 patients diagnosed with esophageal adenocarcinoma, high-grade dysplastic or non-dysplastic Barrett’s esophagus. Per patient, a blood plasma sample, and a healthy esophageal and disease tissue sample were included. In total, this comprehensive dataset consists of 102 RNA-seq libraries from 51 samples. The raw data for this study have been deposited to the controlled access archive EGA under submission EGAS00001004939.

Project description:Investigating essential physiological processes in diapausing mites by analyzing genome wide gene expression changes using custom-built microarray. We investigated the molecular biology of facultative reproductive diapause in the chelicerate Tetranychus urticae (Acari: Tetranychidae) by analyzing genome-wide gene expression differences in diapausing and non diapausing T. urticae, using an Agilent custom-built two color gene expression microarray. Analysis of this dataset showed that a remarkable number, 11% of the total number of predicted T. urticae genes, were differentially expressed. Gene Ontology analysis revealed that many metabolic pathways were affected in diapausing females. Genes related to digestion and detoxification, cryo-protection, carotenoid synthesis and the organization of the cytoskeleton were profoundly influenced by the state of diapause. We also further confirmed the importance of horizontally transferred carotenoid synthesis genes in diapause and different color morphs of T. urticae. We made one comparison: diapausing mites (DIA) vs non-diapausing mites (NON-DIA), in 4 replicates. Both types of mites belonged to the T. urticae LS-VL strain. In this strain, approximately 30% of mites enter diapause under the experimental conditions applied. Hence, we were able to sample RNA of mites with similar genetic background that were reared under identical environmental conditions. The labeled cRNA samples were pooled and hybdrized to a custom Sureprint genome wide G3 Gene Expression 8x60K microarray. Data was normalized by Agilent Feature Extraction software (using protocol GE2_107_SEP09). Genespring software (Agilent technologies) was used for the statistical analysis of the data.

Project description:Description: The pluripotency of an embryonic stem cell makes it an attractive target for differentiation strategies aimed at producing tissues for therapeutic purposes. Yet, even though we know that ES cells have tremendous capacity for differentiation, we do not fully understand the molecular paths taken by these cells as they differentiate. In addition, it is unclear how important the removal of leukemia inhibitory factor is to ES cell differentiation. Moreover, it is unclear how the path of ES cell differentiation relates to the molecular decisions made by tissues undergoing normal development. The motivation behind this work is to increase our understanding of this relationship and its potential limitations. Dataset is a murine embryonic stem cell differentiation timecourse consisting of 14 timepoints spanning 17 days of differentiation. Samples were harvested at 24 hour intervals on days 0,1, 2, 3, 4, 5, 6, 7, 8, 9, 11, 13, 15, and 17. There two replicates of each sample in this series. Additionally, there are 14 identically stated differentiation samples, where growth was conducted in ES cell media containing LIF. A common reference design was employed.
