Project description:Proteomics is continually being applied to a wider range of applications, now including the analysis of archaeological samples and anatomical specimens, in particular, collagen-containing tissues such as bones and teeth. Here we present the application of a chemi-cal digestion-based proteomics sample preparation protocol to the analysis of fresh, anatomical and archaeological samples. We are describing and discussing two protocols, one using hydroxylamine as an additional step of the proteomic workflow, applied to the insoluble fraction, and another focusing directly on demineralized bones and teeth. We demonstrate the additional information that can be extracted using both protocols, including increasing the sequence coverage and number of peptides detected in modern and archaeological samples, and increasing the number of proteins identified in archaeological samples. Targeting research related to collagens or extracellular matrix proteins, the use of this protocol will open new insights considering both fresh and ancient mineral-ized samples.

Project description:Although genome-wide association study is an important tool for linking genetic variation to common complex diseases, it remains difficult to identify the causal variants underlying susceptibility loci. Recent work demonstrated mapping chromatin accessibility across different individuals can be a powerful method for interpreting genetic variant function, existing assays to measure chromatin landscapes (e.g., DNaseI-seq) are labor intensive and require very large numbers of cells preventing their application in real-world settings. This project aims to assess the ability of a novel assay for chromatin accessibility, ATAC-seq, to detect chromatin structure variation among individuals. We will apply ATAC-seq in 24 GBR HapMap lymphoblastoid cell lines (LCLs), which are a model system for studying the function of human genetic variation. We will also employ a novel approach to molecular quantitative trait locus identification which utilizes both population quantitative trait locus and allele-specific signatures, and gives increased mapping power in small sample sizes.This data is part of a pre-publication release. Project description:We performed chromatin immunoprecipitation according to standard protocols. Mouse embryonic stem cells were treated with formaldehyde to cross-link proteins to DNA. Cell lysates were sonicated to break up DNA. The histone deubiquitinase Mysm1 was then immunoprecipitated from the sonicated cell lysates. Mysm1-bound (and control antibody-bound) DNA fragments were purified after proteinase K treatment and cross-link reversal. Input DNA was purified directly from the sonicated cell lysates. Project description:This project contains the raw proteomic files (.raw) of membraneless organelles (MLOs) obtained using the Phase-APEX2-MS technique. Phase-APEX2-MS is a newly developed, photo-activatable, and highly specific proximity labeling method for targeting MLOs. It enables the proteomic analysis of specific MLOs within living cells in just 120 seconds. The technique shows high specificity, allowing for the capture of core MLO components while significantly minimizing interference from other cellular compartments. The project includes four datasets, corresponding to batches 1 to 4 mentioned in the publication, which cover two types of MLOs: the nucleolus and stress granules. The data acquisition instruments and experimental procedures for each dataset are described in the "Methods" section of the paper.

Project description:Various test protocols to improve the 3' pull down transcript profiling protocol, aiming to produce a pipeline library prep protocol. This data is part of a pre-publication release. Chemically fragmented RNA was enriched for the 3 ends by pulled down using an anchored polyToligo attached to magnetic beads. An RNA oligo comprising part of the Illumina adapter 2 was ligated to the 5 end of the captured RNA and the RNA was eluted from the beads. Reverse transcription was primed with an anchored polyT oligo with part of Illumina adapter 1 at the 5 end followed by 12 random bases, then an 8 base indexing tags, then CG and 14 T bases. An Illumina library with full adapter sequence was produced by 20 cycles of PCR. This data is part of a pre-publication release. Project description:High-throughput RNA sequencing of the olfactory system of newborn mice.With this study we aim to assess the expression profile of the main olfactory epithelium (MOE) and the vomeronasal organ (VNO) at birth in C57BL/6J mice. Tissue was collected from P0.5 pups and three to four individuals were pooled for each sample. Three biological replicates were obtained for each organ. RNA was extracted using the Qiagen RNeasy kit using standard protocols. All six RNA samples were multiplexed together and sequenced in two lanes on the Illumina HiSeq platform.This data is part of a pre-publication release.
