BLUEPRINT Gene expression analysis during human B-cell differentiation using the Affymetrix Human Genome U219 Array

ABSTRACT: We performed gene expression analysis using the Affymetrix Human Genome U219 Array of 9 subpopulations covering the complete B-cell maturation program: hematopoietic progenitor cells (HPC); pre-B-I cells (preB1C); pre-B-II cells (preB2C); naive B cells from peripheral blood (naiBC); naive B cells from tonsil (t-naiBC); germinal center B cells (gcBC); plasma cells from tonsil (t-PC); memory B cells from peripheral blood (memBC) and plasma cells from bone marrow (bm-PC). All the samples were isolated from healthy donors and, with the exception of bm-PC (only 1 replicate), we used 3 to 11 biological replicates of each subtype.

Project description:We performed DNA methylation analysis in 6 different mature B-cell subpopulations using the Illumina HumanMethylation 450K BeadArray. In particular, we analyzed naive B cells from peripheral blood (naiBC); naive B cells from tonsil (t-naiBC); germinal center B cells (gcBC); plasma cells from tonsil (t-PC); memory B cells from peripheral blood (memBC) and plasma cells from bone marrow (bm-PC). All the samples were isolated from healthy donors and we analyzed 3 to 9 biological replicates of each subtype.

Project description:Waldenströms macroglobulinemia (WM) is a rare lymphoproliferative disorder with apparent morphologic and immunophenotypic heterogeneity and its origins are still poorly understood. In this study, using Gene-Expression Profiling (GEP), we compared the global mRNA expression patterns of CD19+ WM B cells (WM-BC) and CD138+ WM plasma cells (WM-PC) with those of normal CD19+ peripheral blood B cells (PB-BC), tonsil-BC (T-BC), CD138+ T-PC and bone marrow PC (N-PC). Experiment Overall Design: The sample cohort studied consisted of CD19-selected peripheral blood B cells (PB-BC; n = 7), tonsil B cells (T-BC; n = 7), bone marrow B cells from WM (WM-BC; n = 12), tonsil plasma cells (T-PC; n = 9), bone marrow plasma cells from healthy donors (N-PC; n = 10), WM plasma cells (WM-PC, n = 9), and MM plasma cells (MM-PC; n = 11).

Project description:We used whole-genome bisulfite sequencing (WGBS) to generate unbiased DNA methylation maps of six purified B-cell subpopulations: hematopoietic progenitor cells (HPC); pre-B-II cells (preB2C); naive B cells from peripheral blood (naiBC); germinal center B cells (gcBC); memory B cells from peripheral blood (memBC) and plasma cells from bone marrow (bm-PC). Project description:Chromatin accessibility of bone marrow-resident Aire expressing cells was compared to those of bone marrow plasma cells and B cells via ATAC-seq Bone marrow (BM) harbors a large repertoire of regulatory T (Treg) cells, which are essential in hematopoiesis and peripheral tolerance. Treg cell accumulation in BM has been viewed as a consequence of preferential immigration of thymus-derived Treg cells. Here we report a novel subset of antigen presenting cells, which expresses the autoimmune regulator (Aire). These BM Aire-expressing cells resemble a subset of CD138+B220-TACI+Blimp-1+MHC-II+ plasma cells (pc-BMACs) and express a diverse repertoire of tissue-restricted self-antigens. pc-BMACs present self-antigens to na ve CD4+ T cells and can efficiently convert these into functionally competent CD25+Foxp3+ bona fide peripheral Treg cells (pTregs) capable of exerting immune suppression in vitro and in vivo. Aire expression may contribute to the tolerogenic function of pc-BMACs as it regulates the expression of genes involved in pTreg induction and function, including Icosl and retinoic acid synthesis-related genes, Aldh1a2 and Aldh1b1. Our data thus demonstrate an Aire-expressing plasma cell subset in the BM capable to promote peripheral tolerance by ectopically expressing tissue-restricted self-antigens and generating pTregs.

Transcriptional profiling of the maturation of human in vivo-generated plasma cells

Project description:In vivo antigen (Ag)-induced differentiation of B lymphocytes into plasma cells (PCs) takes place in extra-follicular foci and germinal centers of the secondary lymphoid organs (SLOs). Most of these SLO PCs are short-living and only relatively few PCs, characterized by secreting high-affinity antibodies (Ab), travel through the circulation and finally home in specialized survival niches of the bone marrow (BM) and, at a lesser extent, in the SLOs, where they become long-living Ab-secreting PCs. Initially, we have employed whole genome microarray expression profiling as a discovery platform to identify genes with the potential to distinguish between human circulating Ag-induced PCs in comparison with tonsil and BM PCs distinctively regulate genes involved in cell proliferation. Now, moreover, to characterize further the B-cell transition into PC, transcriptomes from human naïve B lymphocytes were also included in the analysis, and genes showing significant changes in the comparison between B lymphocytes and every of the three PC subsets were selected as the PC signature.

Network analysis identifies proinflammatory plasma cell polarization for secretion of ISG15 in human autoimmunity

Project description:Plasma cells (PCs) as effectors of humoral immunity produce immunoglobulins to match pathogenic insult. However, emerging data suggests more diverse roles for PCs as regulators of immune and inflammatory responses via secretion of factors other than immunoglobulins. The extent to which such responses are pre-programmed in B-lineage cells or can be induced in PCs by the microenvironment is unknown. Here we dissect the impact of IFNs on the regulatory networks of human plasma cells. We show that core PC programs are unaffected, while PCs respond to IFNs with distinctive transcriptional responses. The ISG15-system emerges as a major transcriptional output induced in a sustained fashion by IFN-Î± in PCs and linked both to intracellular conjugation and ISG15 secretion. This leads to the identification of ISG15-secreting plasmablasts/PCs in patients with active SLE. Thus ISG15-secreting PCs represent a distinct pro-inflammatory PC subset providing an immunoglobulin-independent mechanism of PC action in human autoimmunity B-cells were isolated from the peripheral blood of three adult donors and differentiated in vitro (see individual samples for culture conditions)

Transcriptome reprogramming of CD11b+ bone marrow cells by pancreatic cancer extracellular vesicles

Project description:Pancreatic cancers (PC) are highly metastatic with poor prognosis, mainly due to delayed detection. We previously showed that PC-derived extracellular vesicles (EVs) act on macrophages residing in the liver, preparing pre-metastatic niches that support metastasis to this organ. This process involves the binding of PC-EVs to Kupffer cells, followed by TGFβ secretion and upregulation of fibronectin production by hepatic stellate cells, which supports hepatic accumulation of CD11b+ bone marrow (BM) cells and PC liver metastasis. We here show that PC-EVs preferentially bind to CD11b+ BM cells and induce the expansion of this cell population. Transcriptomic characterization shows that PC-EVs upregulate IgG and IgA genes, which have been linked to the presence of monocytes/macrophages in tumor microenvironments. We also report here the transcription downregulation of genes linked to monocytes/macrophages activation, trafficking and expression of inflammatory molecules. Together, these results demonstrate the existence of a PC-BM communication axis mediated by EVs with a potential role in PC tumor microenvironments.
