LNCAP xenograft prostate cancer progression model in NOD-SCID mice

Project description:Xenografts are useful in vivo tumour models for investigating cancer progression, therapeutic responses and predicting anti-cancer drug response in patients with cancer of a similar phenotype. We have generated bulk RNA-seq data from LNCaP xenografts of a large and well-annotated prostate cancer progression study, investigating responsiveness and subsequent resistance to therapies targeting the androgen receptor (AR). LNCaP xenograft tumour establishment and initial growth are dependent on androgens in male mice (PRE-CX / pre-castration group). Upon castration, AR activity and tumour growth are suppressed (POST-CX / post-castration group), however, this initial responsiveness to castration reproducibly gives way to castration-resistance (CRPC / castration-resistant prostate cancer). Further treatment of CRPC with the AR targeting drug enzalutamide (ENZ) initially provides a therapeutic response (ENZ Sensitive; ENZS), however, resistance emerges in time (ENZ Resistant; ENZR).

Project description:To demonstrate the on-target binding of the MAGE-A4 antibody to the target HLAp GVYDGREHTV, we developed a reverse immunopeptidomics strategy that uses the HLAp-targeting antibody as a bait to enrich interacting HLAp from A375 xenografts. For this purpose, we immobilized the IgG-format of the MAGE-A4 TCR-like antibody on Protein A beads by cross-linking, and exposed the molecule to the solubilized proteome, including membrane bound HLAp, of the A375 xenografts. We subsequently eluted the interacting HLAp bound to the MAGE-A4 antibody and purified the HLA-associated peptides through a 5 kDa molecular weight filter before liquid chromatography tandem mass spectrometry analysis for sequence determination.

Identification of Myc target genes in xenograft tissue derived from human lung cancers

Project description:All three transforming members of the Myc family play a significant role in the development of both SCLC and NSCLC. NSCLC constitutes 80% of all lung cancer, and cMyc expression is most often deregulated, compared with N-Myc and L-Myc, in this disease. Thus, although we are interested in understanding the regulation and function of the entire Myc family in all lung cancers, we focused our research on cMyc deregulation in NSCLC. To identify target genes whose regulatory regions are bound in response to deregulated cMyc in NSCLC, we analyzed mouse xenograft tumours established in immune-compromised mice from monolayer cell lines derived from primary adenocarcinoma NSCLCs. These xenografts were chosen for further study because they show a genetic profile similar to their respective primary tumour (MGH8, RVH6849, A549, MGH24). High c-myc expression positively correlates with the ability of NSCLC cell lines to form xenografts, suggesting that Myc contributes towards the ability of the cells to grow in vivo. We conducted Myc-specific ChIP-chip and the corresponding normal IgG control using the Agilent genome-wide oligonucleotide promoter arrays on 3 biological replicates, of each of the four xenograft tumours. Following pre-processing using variance-stabilizing normalization and statistical analysis using general linear models we identified a list of 2,207 genes significantly enriched for c-Myc binding.

Quantifying HLA transcripts by genotype in chimeric mixtures at single-cell resolution [scrHLAtyping_MAS-seq]

Project description:Gene products from the highly variable major histocompatibility locus, including HLA, are essential for self-recognition and immune surveillance of malignancy. Following allogeneic hematopoietic cell transplantation (alloHCT), genetic and epigenetic alterations in HLA can drive disease recurrence, making precise HLA assessment critical for determination of future therapy. However, current methods lack the sensitivity to quantify HLA transcripts at the single cell level, limiting their clinical utility. We introduce scrHLA-typing, a novel method that accurately identifies and quantifies HLA transcripts in single cells using hybridization capture and long-read sequencing. When applied to samples from patients with post-transplant relapse, scrHLA-typing successfully detected allele-specific expression of MHC gene products at clinically actionable levels. By characterizing allele expression in residual leukemia cells, our assay identified differences in expression patterns among patients. This capability highlights scrHLA-typing’s potential to improve risk stratification and guide the selection of appropriate salvage therapies, enhancing personalized treatment strategies after post-transplant relapse.
