Longitudinal analysis of treatment induced genomic alterations in gliomas

ABSTRACT: Here, we report the longitudinal whole exome sequencing analysis of a patient with a primary GBM and two recurrences, demonstrating the heterogeneity caused by the therapy induced molecular changes and their implications for clinical decision-making. This analysis revealed the impact of temporal evolution for tumors under the pressure of treatment. We presented that while targeted treatments eliminated some sensitive clones, there were clones that were enriched leading to resistance. This study demonstrates the importance of longitudinal genomic profiling to adjust to the dynamic nature of therapy induced molecular changes to improve the outcomes of precision therapies.

Reduction of TLR7/8-Induced IFN-I Responses by Plasmacytoid Dendritic Cells in a Longitudinal Cohort of Trans Men

Project description:Type I interferons (IFN-I) are important mediators of antiviral immunity and autoimmune diseases. Plasmacytoid dendritic cells (pDCs) from females exert an elevated capacity to produce IFN-I in response to activation of toll-like receptor 7 (TLR7) compared to male pDCs, and both hormones and genes encoded by the X chromosome have been implicated in these sex-specific differences. Using longitudinal samples collected from a cohort of trans men receiving testosterone injections as gender-affirming hormone therapy (GAHT), the impact of testosterone on TLR7-mediated IFN-I production by pDCs was assessed. GAHT induced testosterone and estradiol levels within male reference ranges and increased hemoglobin and hematocrit levels, demonstrating biological activity of testosterone. scRNA seq of pDCs showed downregulation of IFN-I-related gene expression signatures, but also revealed inter-donor heterogeneity on the transcriptional level. Longitudinal quantification of IFN-I protein production by pDCs following TLR7-stimulation showed significant and continuous reduction of IFN-I production in trans men, and reduced expression of IFN-I-stimulated genes. These longitudinal studies in trans men demonstrate that testosterone can reduce IFN-I production by pDCs, and provide novel insights into the immune-modulatory role of testosterone in sex differential IFN-I-mediated immune responses.

RNA-seq of human fibroblasts during pseudo-longitudinal in-vitro aging and long-term Metformin or Rapamycin treatment

Project description:This dataset contains longitudinal transcriptomic profiles of human fibroblasts across in-vitro aging and pharmacological modulation with Metformin and Rapamycin. Longitudinal sampling of human cells is inherently challenging. Thus, we model aging in non-proliferative fibroblast cultures maintained at confluency, which recapitulate key transcriptomic signatures of in-vivo aging. Four female donor fibroblast lines were cultured for six months in a non-proliferative state, with sampling every 30 days to capture pseudo-longitudinal transcriptomic changes. Parallel cultures were treated with the anti-aging compounds Metformin or Rapamycin over the same period to assess their impact on age-associated transcriptional trajectories. We compare transcriptomic aging changes of in-vitro aging to a cohort of donors from 20-90 years. In addition, stable fibroblast lines expressing the neuronal transcription factors Ngn2 and Ascl1 were generated, enabling direct conversion of fibroblasts into induced neurons (iNs) at baseline and after six months of in-vitro aging. This design allows integrative analyses of transcriptomic aging signatures across cell states and pharmacological interventions.

Longitudinal Genome Wide Analysis of Chronic Lymphocytic Leukemia Reveals Complex Evolution of Clonal Architecture at Disease Progression and at the Time of Relapse

Project description:Little is known about the extent of intraclonal heterogeneity of CLL tumor cells. We performed longitudinal whole genome analysis in 22 CLL cases with evidence of clinical progression and/or clinical relapse post therapy. We demonstrate the striking and unanticipated presence of genetic clonal heterogeneity, with at least 27% of patients exhibiting clonal evolution and 18% showing evidence of multiple subclones. We show that CLL progression can occur with multiple genetic subclones evolving either in a linear or branching manner. The analysis reveals a shift in the relative dominance of subclones with the emergence of initially minor clones after therapy all of which were very resistant to secondary therapies. This study uncovers the clinical importance of tracking subclone diversity in CLL.

Micro RNA Analysis of the Ossification of Posterior Longitudinal Ligament (OPLL).

Project description:Proteomics analysis was conducted using sera from 31 OPLL patients and 17 healthy individuals, detecting a significantly defective protein in the former as compared with the latter. The continuous and mixed types of OPLL were compared, demonstrating a lower level of the protein in the former than the latter. Clinically, the continuous type, i.e., the ossification of the entire longitudinal ligament, was frequently detected in severe cases.

(Phospho)-proteomic characterization of longitudinal biopsies from HCC patients treated with sorafenib

Project description:Tumor response rates to targeted therapy are generally low. This poses an urgent medical need to identify molecular mechanisms that determine responsiveness, to inform drug development and therapy. Here, we performed a proteomics and phospho-proteomics (p)proteomics analysis on longitudinal tumor biopsies from eight hepatocellular carcinoma (HCC) patients treated with sorafenib. Three of the patients were responders (group R) and five were nonresponders (group NR). Importantly, the patients clustered by therapy response based on proteomics and p-proteomics data. NR tumors showed increased EMT, glycogen storage, splicing and mitochondrial translation, and decreased carbohydrate metabolism. Furthermore, resistance did not correlate with mTOR signaling but with increased MAPK and decreased AMPK pathway activity. Additionally, phosphorylation of uncharacterized sites (p-sites) in NOTCH pathway components might promote resistance. Our findings suggest potential novel biomarkers for sorafenib-resistant HCC.

Longitudinal transcriptome profiling of post-treatment Lyme disease syndrome

Project description:Most Lyme disease patients treated with appropriate antibiotics recover rapidly and completely, but a minority of patients develop persistent symptoms correlating with disseminated disease, a greater severity of illness at presentation, and delayed antibiotic therapy. When lingering or recurrent symptoms are associated with a functional decline and persist for greater than 6 months, patients are considered to meet clinical criteria for post-treatment Lyme disease syndrome (PTLDS), although the exact molecular mechanisms underlying this condition remain unknown. We performed longitudinal whole transcriptome sequencing of PTLDS patients' immune cells. No immune mechanism specific to PTLDS were uncovered to date.

Longitudinal Analysis of Progression to Androgen Independence

Project description:Following androgen ablation therapy (AAT), the vast majority of prostate cancer patients develop treatment resistance with a median time of 18-24 months to disease progression. To identify molecular targets that aid in prostate cancer cell survival and contribute to the androgen independent phenotype, we evaluated changes in LNCaP cell gene expression during 12 months of androgen deprivation. At time points reflecting critical growth and phenotypic changes, we performed Affymetrix expression array analysis to examine the effects of androgen deprivation during the acute response, during the period of apparent quiescence, and during the emergence of highly proliferative, androgen-independent prostate cancer cells (LNCaP-AI). We discovered alterations in gene expression for a host of molecules associated with promoting prostate cancer cell growth and survival, regulating cell cycle progression, apoptosis and adrenal androgen metabolism, in addition to AR co-regulators and markers of neuroendocrine disease. These findings illustrate the complexity and unpredictable nature of cancer cell biology and contribute greatly to our understanding of how prostate cancer cells likely survive AAT. The value of this longitudinal approach lies in the ability to examine gene expression changes throughout the cellular response to androgen deprivation; it provides a more dynamic illustration of those genes which contribute to disease progression in addition to specific genes which constitute a malignant androgen-independent phenotype. In conclusion, it is of great importance that we employ new approaches, such as the one proposed here, to continue exploring the cellular mechanisms of therapy resistance and identify promising targets to improve cancer therapeutics. Longitudinal multi-organ transcriptomic atlas of salt-induced hypertension

Project description:Salt-sensitive hypertension is a common form of hypertension characterized by an exaggerated blood pressure response to dietary salt intake. The molecular mechanisms linking salt-induced hypertension to multi-organ damage remain poorly defined. To address this issue, we generated a longitudinal multi-organ transcriptomic atlas by performing RNA sequencing on the kidney cortex, kidney medulla, liver, and heart across four stages of hypertension in male Dahl salt-sensitive rats. These data provide a valuable resource for identifying organ-specific transcriptional responses involved in the pathogenesis of salt-induced hypertension.
