Application of this method allowed for discovery of a novel CTCF binding motif from ChIP-exo data.

Project description:Linguistic and cultural evidence suggests that Madagascar was the final point of two major dispersals of Austronesian and Bantu speaking populations. Today, Mikea are described as the last known Malagasy population reported to be still practising a hunter-gatherer life-style. It is unclear, however, whether Mikea descend from a remnant population that existed before the arrival of Austronesian and Bantu agriculturalists or whether it is only their life-style that separates them from the other contemporary populations of South Madagascar. In order to address these questions we have performed a genome wide analysis of >700,000 SNP markers on 21 Mikea, 24 Vezo and 24 Temoro individuals together with 50 individuals from Bajo and Lebbo populations from Indonesia. Our analyses of these data in the context of data available from other Southeast Asian and African populations reveal that all three Malagasy populations are derived from the same admixture event involving Austronesian and Bantu sources. In contrast to the fact that most of the vocabulary of the Malagasy speakers is derived from the Barito group of the Austronesian language family we observe that only one third of their genetic ancestry is related to the populations of Java-Kalimantan-Sulawesi area. Because no additional ancestry components distinctive to for the Mikea were found, it is likely that they have adopted their hunter-gatherer way of life by through cultural reversion.

Project description:Transcriptomic sequencing was performed to obtain the key functional genes involved in the adaptation of oxidative stress induced by hydrogen peroxide (H2O2) in the Arctic bacterium Pseudoalteromonas sp. A2. Exposure to 1 mmol/L H2O2 resulted in large alterations of the transcriptome profile, including significant upregulation of 109 genes and significant downregulation of 174 genes. Functional classification of differentially expressed genes revealed that most of genes affiliated with biological adhesion, negative regulation of biological process, enzyme regulator activity, protein binding transcription factor activity and structural molecular activity were upregulated, and most of genes affiliated with multicellular organismal process and extracellular region were downregulated. It was notably that fifteen genes affiliated with flagella and four genes affiliated with heat shock proteins were significantly upregulated. Meanwhile, nine genes affiliated with cytochrome and cytochrome oxidase, and five genes affiliated with TonB-dependent receptor, were significantly downregulated. However, eighteen genes with antioxidant activity categorized by GO analysis showed differential expressions. Project description:MicroRNAs (miRNAs), a class of short non-coding RNAs, often act post-transcriptionally to inhibit gene expression. We used a bead-based flow cytometric profiling method to obtain miRNA expression data for 93 primary human breast tumours, 21 cell lines and five normal breast samples. Of 309 human miRNAs assayed we identify 133 miRNAs expressed in human breast and breast tumours. We used mRNA expression profiling to classify the breast tumours into Luminal A, Luminal B, Basal-like, HER2+/ER- and Normal-like. A number of miRNAs are differentially expressed between these molecular tumour subtypes and individual miRNAs are associated with clinicopathological factors. Furthermore, we find that miRNAs could classify basal versus luminal tumour subtypes in an independent data set. Project description:Recently, a number of advances have been implemented into the core ChIP-seq (chromatin immunoprecipitation coupled with next-generation sequencing) methodology to streamline the process, reduce costs or improve data resolution. Several of these emerging ChIP-based methods perform additional chemical steps on bead-bound immunoprecipitated chromatin, posing a challenge for generating similarly treated input controls required for artifact removal during bioinformatics analyses. Here we present a versatile method for producing technique-specific input controls for ChIP-based methods that utilize additional bead-bound processing steps. This reported method, termed protein attached chromatin capture (PAtCh-Cap), relies on the non-specific capture of chromatin-bound proteins via their carboxylate groups, leaving the DNA accessible for subsequent chemical treatments in parallel with chromatin separately immunoprecipitated for the target protein. Application of this input strategy not only significantly enhanced artifact removal from ChIP-exo data, increasing confidence in peak identification and allowing for de novo motif searching, but also afforded discovery of a novel CTCF binding motif.
