Expression Profiling of Adult Male Germ Cell Tumors

Project description:Expression profiling of a panel of 101 adult male germ cell tumors and 5 normal testis specimens was performed on Affymetrix U133A and U133B microarrays. This data has been used to: 1) generate a gene classifier that predicts histology (see PMID 15870693). 2) identify candidate target genes on 12p, a region that is gained in almost 100% of germ cell tumors (see PMID 16424014) 3) identify pluripotency associated genes through comparison of pluripotent embryonal carcinoma vs. undifferentiated seminoma. Dynamic genetic regulation of gene expression during cellular differentiation

Project description:The impact of genetic regulatory elements on gene expression can change during differentiation and across cell types and environments. We mapped expression quantitative trait loci (eQTLs) throughout differentiation to elucidate the dynamics of genetic effects and the associated cell type specific mechanisms. To do so, we generated high resolution time-series RNA-sequencing data, capturing differentiation from induced pluripotent stem cells to cardiomyocytes with 16 time points in 19 human cell lines. Genetic effects on gene regulation in these data show clear temporal structure. We identified hundreds of dynamic eQTLs that change significantly over time, with enrichment in enhancers of relevant cell types. We also found nonlinear dynamic eQTLs, which have effects only during intermediate stages of differentiation. These include a variant associated with body mass index, highlighting that transient genetic effects can contribute to disease.

Testicular gene expression in SCARKO mice during prepuberty

Project description:To unravel the molecular mechanisms mediating the effects of androgens on spermatogenesis, testicular gene expression was compared in mice with a Sertoli cell-selective androgen receptor knockout (SCARKO) and littermate controls on postnatal d 10. At this age testicular cell composition is still comparable in SCARKOs and controls. Microarray analysis identified 692 genes with significant differences in expression. A more than 2-fold up- or downregulation by androgen action in Sertoli cells was observed for 28 and 6 genes respectively. The biological relevance of the “strongly” upregulated genes was supported by the finding that several of them were previously described to be androgen-regulated or essential for spermatogenesis. Serine protease inhibitors were overrepresented in the same subgroup suggesting a role for androgens in cell junction dynamics and tissue restructuring events during spermatogenesis. A time course experiment (d8-d20), followed by cluster analysis allowed the identification of typical expression patterns of differentially expressed testicular genes during initiation of spermatogenesis. Three genes with a pattern closely resembling that of Pem, a prototypal androgen-regulated gene in Sertoli cells, were selected for confirmation by RT-PCR and further analysis. The data confirm that the SCARKO model allows identification of novel androgen-regulated genes in the testis. This series represents the time course data from d 8, d 10, d 12, d 16 and d 20. Large-scale characterization of DNA binding landscape of eukaryotic C2H2 zinc fingers

Project description:This SuperSeries is composed of the SubSeries listed below. Cys2-His2 zinc finger (C2H2-ZF) proteins represent the largest class of putative human transcription factors (TFs). However, it is unknown whether most C2H2-ZFs even bind DNA, or what sequences they bind. Using a combination of bacterial one-hybrid (B1H) assays, protein-binding microarrays (PBMs), and ChIP-seq, we have found that most natural C2H2-ZFs bind DNA both in vitro and in vivo.
