WES data from 165 tumor/germline samples with muscle invasive bladder cancer.

ABSTRACT: In this study, a total of 300 patients with MIBC receiving chemotherapy were included; 62 received NAC before cystectomy and 245 received first-line chemotherapy upon detection of locally-advanced (T4b) or metastatic disease. Treatment response, defined as pathological downstaging (< pTa,CIS,N0) after NAC or complete or partial response after first-line treatment (RECIST criteria). WES was performed using DNA from 165 tumors (76x median coverage) and associated germline DNA (46x median coverage). Data provided here consist of 5,828 fastq files for WES.

DNA methylation analysis was performed using DNA from 72 patients. We used 500 ng genomic DNA for bisulfite conversion followed by whole-genome amplification prior to hybridization to EPIC BeadChip (Illumina, San Diego, CA) overnight as described by the manufacturer and then scanned with the Illumina iSCAN system. Data provided here consist of 144 idat files.

Expression data of squamous cervical carcinoma after chemotherapy

Project description:The patients with locally advanced squamous cervical cancer (SCC) were examined in this study. All patients received neoadjuvant chemotherapy followed by radical hysterectomy. Tumor response against NAC was determined based on RECIST criterior. Gene-expression profiles of SCC were determined using Human Genome GeneChip arrays U133. SCC patients who had undergone radical hysterectomy after NAC were studied. To identify molecular signatures to predict response to NAC using Irinotecan/Nedaplatin, gene expression profiles were compared between NAC Reponder and Non-responder.

Project description:Neoadjuvant chemotherapy (NAC) has been of recent interest as an alternative to upfront surgery followed by adjuvant chemotherapy in patients with pancreatic ductal adenocarcinoma (PDAC). However, a subset of patients does not respond to NAC and may have been better managed by upfront surgery. Hence, there is an unmet need for accurate biomarkers for predicting NAC response in PDAC. This project aimed to identify upregulated proteins in tumor tissue from poor- and good-NAC responders.

Whole Exome and RNA sequencing of synchronous female bilateral breast cancers

Project description:Synchronous bilateral breast cancer (sBBC) occurs after both breasts have been affected by the same germline genetics and environmental exposures. For a genome-scale molecular characterization of sBBC, we performed tumor-normal whole exome sequencing (WES) and tumor RNAseq on a cohort of 6 patients with sBBC who were treated with neoadjuvant chemotherapy (NAC), including pre-NAC samples and post-NAC samples when there was residual disease. We also performed tumor-normal WES on a validation cohort of 7 patients with sBBC treated with front-line surgery.
