MutationalPatterns2: The one stop shop for the analysis of mutational processes: DNA repair deletions

ABSTRACT: We developed MutationalPatterns2, a package for the analysis of mutational processes. To show how the package can be used to generate novel biological insights, we applied it on genome mutation data of cell lines in which we deleted specific DNA repair processes. We generated HPRT-only knockout lines as well as the combination of HPRT with MSH2, UNG and XPC. Whole genome sequencing was performed on generated clones and subclones. By subtracting variants present in the clones from those in the subclones, the somatic mutations, that accumulated in between the clonal steps, were determined.

WGS Exploration of mutational processes in human cancer cell lines

Project description:Approximately 25 cell lines representative of 11 mutation signatures have been selected and will be grown from a single cell, referred to as parental clone, for a period of 3 months to allow accumulation of mutations. Following that period, we will obtain 2 subclones from each of the parental clone for analysis by exome-sequencing . In total we will therefore be sequencing 2 parental clones and 4 subclones per cell line for approximately 25 cell lines. Once the data has been analysed and the potential ongoing mutation processes determined, we will perform whole-genome sequencing of the parental clones and subclones of the candidate cell lines.

Targeted deletions of large syntenic regions in Arabidopsis thaliana

Project description:Plant genomes have undergone multiple rounds of whole genome duplication and polyploidy over time. As a result, many plant species, including Arabidopsis thaliana, have numerous retained duplicate blocks or syntenic regions within their genomes, resulting in the retention of paralogous genes. We deleted four large duplicated blocks, ranging from ~115 kb to ~684 kb using Staphylococcus aureus Cas9 (SaCas9) to explore the effects of knocking out these retained blocks in Arabidopsis. Deletions were subsequently verified using whole genome sequencing, which revealed that there were limited off-target effects. The number of deleted genes ranged from 16 to 60, and deleted transposable element (TE) genes ranged from 4 to 112 among the four deleted retained blocks. Two deletion lines showed distinct phenotypes resulting from the loss of many genes, while two other deletions displayed no obvious defects for flowering time or hypocotyl elongation. Moreover, RNA sequencing (RNA-seq) analysis of the deleted lines revealed that expression compensation was not a general response to the deleted regions. Thus, it is possible to obtain viable plants when deleting large genomic regions that may be redundant or regions that contain non-essential genes. These results demonstrate that large chromosomal deletions can be used as a tool for various genome engineering approaches, such as genome minimization in plants and allele replacement using homology-directed repair mechanisms and other precision editing methods. Targeted deletions of large chromosome fragments will be a valuable tool for research and biotechnology applications.

Expression data from the subclones of Lewis Lung Carcinoma (LLC) cells

Project description:Medium conditioned by LLC cells stimulates thermogenic gene expression when added onto primary adipocytes. We generated single cell colonies from parental LLC cells. Media conditioned by the subclones stimulated thermogenic gene expression in primary adipocytes at varying degrees. Subclones 2, 3, 6 and 28 produce significantly larger amount of thermogenic activity than the subclones 18, 19, 23 and 24. We compared gene expression profiles of these subclones to identify secreted factors enriched in the more thermogenic clones.

High-resolution clonal mapping of multi-organ metastasis in triple negative breast cancer

Project description:Most triple negative breast cancers (TNBCs) are aggressively metastatic with a high degree of intratumoral heterogeneity. We employed patient-derived xenograft models established from the breast tumors of patients with treatment-naïve metastatic TNBC to study clonal dynamics during metastasis. Genomic sequencing coupled with high-complexity barcode-mediated clonal tracking revealed robust alterations in clonal architecture between primary tumors and corresponding metastases that were deterministic rather than stochastic. The presence of numerous rare subclones in each metastatic lesion demonstrated that polyclonal seeding occurred and that heterogeneous populations of low-abundance clones were maintained in metastases. An identical population of subclones was enriched in lung, liver, and brain metastases, demonstrating that primary tumor clones harbor properties enabling them to seed and thrive in multiple organ sites. Further, clones that dominated multi-organ metastases shared a genomic lineage. Thus, intrinsic properties of rare primary tumor subclones enable the seeding and colonization of metastases in multiple organ sites.

Project description:Retaining the mutational pattern of tumors, immortalized cell lines represent excellent tools for the molecular study of genetic aberrations. Tumors can consist of subclones which develop under selective forces driven by mutational alterations. This explains why after therapy, relapsed clones can be genetically distinct from clones at diagnosis. We analyzed the mutational patterns of pairs of cell lines raised at early and late phases of development from patients with a hematopoietic tumor named pre-B acute lymphoblastic leukemia (ALL). All cell lines tested showed mutations that typically occur in this tumor. We also observed clonal differences in sister cell lines, genetic aberrations developing during disease progression. Especially noteworthy was the presence of two mutations which are hitherto undescribed in cell lines.
