ABSTRACT: We aim to identify molecular subtypes of prostate cancer using consensus non-negative matrix factorization and correlate these with existing biomarkers to inform future immunotherapeutic strategies.

Consensus molecular classification of triple-negative breast cancers

Project description:The goal of this project was to establish a consensus molecular classification of triple-negative breast cancers (TNBC), ie. to identify TNBC robust subtypes. In order to optimize this process, we retrieved as much transcriptomic data as possible, measured by Affymetrix® microarrays (n = 886) and RNAseq (n = 699). In this last group, we included 48 new TNBC patients followed in our Cancer Centre. To our knowledge, this study is the largest one which aims at subtyping TNBC; it exploits a total of 1585 samples. Pooled data were standardized across different public datasets for both gene expression profiling technologies. Subsequently, clustering analysis revealed four robust subtypes.

Identifying the patients with rapid progression from hormone-sensitive to castration-resistant prostate cancer

Project description:We collected 78 biopsies and analyzed the proteomic expression by pressure cycling technology and Pulsed data-independent acquisition (PCT-PulseDIA) pipeline. Next, we explore the differentially expressed proteins (DEPs) in the discovery set (n=16) which contains short (S, n=8)- and long (L, n=8)- term progression. The progression-related proteins were further identified in another dataset, modeling set (n=62), utilizing the ANOVA estimation and random forest model. Multivariable Cox regression analysis was then conducted to determine clinical and protein variables significantly associated with the progression of HSPC in the whole sample set (n=78).
