The genomic echoes of the last Green Sahara on the Fulani and Sahelian people

ABSTRACT: By performing high coverage whole genome sequencing of the Sahelian Fulani herders, we confirmed the presence of a non-negligible non-sub-Saharan ancestry component that was further analyzed in the frame of the available ancient DNA data, possibly tracing its origin back to the last Green Sahara 12,000-5,000 years ago.

Merkel cell formation in hairy and glabrous skin

Project description:We describe Merkel cell formation in glabrous skin during embryogenesis. In our study, we first found that Merkel cells were specified at E15.5, 24 hours later, comparing to the back skin. Interestingly, by performing lineage-tracing experiments, we found that unlike back skin, SOX9(+) cells do not give rise to Merkel cells in glabrous skin. We performed transcriptional profiling of Merkel cells of the back and glabrous skin and showed that their transcriptoms are very similar. Taken together, Merkel cells in back skin and glabrous skin are similar, and their formation is controlled by a common genetic program, although their precursor cells might differ.

Whole Genome Amplification – surveying yield, reproducibility and heterozygous balance, reported by MIPs targeting STRs

Project description:Whole Genome Amplification (WGA) is a crucial first step to nearly all single cell genomic analyses with following steps focusing solely on its products. Therefore, bias and variance caused by the WGA process add numerous challenges to the world of single cell genomics. Short Tandem Repeats (STRs) are sensitive genomic markers used widely in population genetics, forensics and retrospective lineage tracing. By extending a previous evaluation of common WGA kits(T, O et al. 2021) targeting ~1000 STR loci across the male X chromosome, to ~12,000 across the entire genome via a DuplexMIPS system, heterogeneous STR loci can be discovered in abundance, and better used to analyze the efficacy and effectiveness of various WGA kits. We show that while best overall yield is obtained using RepliG-SC, maximum uniformity between alleles and reproducibility across cells is maximized by Ampli1, rendering it as the best candidate for comparative heterozygous analysis of SC genomes.

Genetic lineage tracing defines myofibroblast origin and function in the injured heart

Project description:Cardiac fibroblasts convert to myofibroblasts with injury to mediate healing after acute myocardial infarction and to mediate long-standing fibrosis with chronic disease. Myofibroblasts remain a poorly defined cell-type in terms of their origins and functional effects in vivo. Methods: Here we generate Postn (periostin) gene-targeted mice containing a tamoxifen inducible Cre for cellular lineage tracing analysis. This Postn allele identifies essentially all myofibroblasts within the heart and multiple other tissues. Results: Lineage tracing with 4 additional Cre-expressing mouse lines shows that periostin-expressing myofibroblasts in the heart derive from tissue-resident fibroblasts of the Tcf21 lineage, but not endothelial, immune/myeloid or smooth muscle cells. Deletion of periostin+ myofibroblasts reduces collagen production and scar formation after myocardial infarction. Periostin-traced myofibroblasts also revert back to a less activated state upon injury resolution. Conclusions: Our results define the myofibroblast as a periostin-expressing cell-type necessary for adaptive healing and fibrosis in the heart, which arises from Tcf21+ tissue-resident fibroblasts.
