Alzheimer's Disease in Kazakh population

ABSTRACT: This project presents a comprehensive genotyping dataset for 88 healthy Kazakh individuals and 92 Kazakh individuals with Alzheimer’s disease diagnosis. The analysis was performed with Illumina Array Analysis CLI v.2.1 software. Genomic DNA was collected from local medical stations across Kazakhstan and genotyped using the Illumina Infinium ImmunoArray-24v2-0. The study contributes to understanding the genetic basis of Alzheimer’s disease in the Kazakh population

Ileal S100A9 expression distinguishes Crohn’s disease patients by age at diagnosis

Project description:Crohn’s disease (CD) is a debilitating gastrointestinal disorder that can impact the entirety of the GI tract. While substantial progress has been made in the medical management of CD, it remains incurable, frequently relapses, and is a significant financial and medical burden. The pathophysiology of CD is not well understood, but it is thought to arise in genetically susceptible individuals upon an environmental insult. Further elucidation of the disease etiology promises to expose additional therapeutic avenues, with the hope of reducing the burden of CD. One approach to understanding disease pathophysiology is to identify clinically relevant molecular disease subsets using transcriptomics. In this report, we use hierarchical clustering of the ileal transcriptomes of 34 patients to identify two CD subsets. Clinically, these clusters differed in the age of the patients at CD diagnosis, suggesting that age of disease onset impacts the pathophysiology of the disease. We found that the ileal transcriptomes of the early diagnosis cluster are enriched in inflammatory transcripts, including S100A9, which encodes a calprotectin subunit. Furthermore, levels of S100A9 distinguished individuals diagnosed before the age of 30 from those diagnosed after 30. Together, these findings suggest that medical management of CD patients should consider their age at diagnosis and therapeutic blockade of calprotectin may be beneficial in patients diagnosed earlier in life.

DNA methylation contributes to natural human variation

Project description:DNA methylation analysis using the Infinium HumanMethylation450 BeadChip platform (Illumina) of 96 Caucasian American, 96 Han Chinese American and 96 African American LCL samples determined differences in terms of differentially methylated sites. Importantly, the observed differences were confirmed in primary blood samples of 10 healthy Caucasian, 10 African American (GSE36064) and 10 Asian individuals. Genes associated to differentially methylated site suggest an influence of DNA methylation on phenotype differences. Interestingly, methylation differences could be partially traced back to genetic polymorphisms. DNA was quantified by Quant-iT PicoGreen dsDNA Reagent (Invitrogen) and the integrity was analyzed in a 1.3% agarose gel. Bisulfite conversion of 600 ng of each sample was perform according to the manufacturer's recommendation for Illumina Infinium Assay. Effective bisulphite conversion was checked for three controls that were converted simultaneously with the samples. 4 ul of bisulfite converted DNA were used to hybridize on Infinium HumanMethylation 450 BeadChip, following Illumina Infinium HD Methylation protocol. Chip analysis was performed using Illumina HiScan SQ fluorescent scanner. The intensities of the images are extracted using GenomeStudio (2010.3) Methylation module (1.8.5) software. Methylation score of each CpG is represented as beta value.

This study was designed to elucidate gene expression signatures in the event of Lymph Node Tuberculosis. Total RNA was extracted from lymph node tissue samples of LNTB patients in BSL3 facility and together with healthy lymph node RNA samples (commercially purchased) their global transcriptome profiling was performed using Illumina HumanHT-12 V4 expression beadchip.

Epigenome analysis of whole-blood samples of septic and healthy preterm neonates

Project description:Neonatal sepsis is an important health-care concern worldwide occurring more frequently in premature newborns and for which diagnosis is yet a challenge, causing delays in therapy and increasing the risk of death. DNA methylation, involved in regulating gene expression, has been associated with the development and progression of sepsis. Actually, the detection of differentially methylated regions (DMRs) is a promising epigenetic tool used for diagnosis and prognosis in complex diseases. The present study focuses on two different bioinformatic methods, DMRcate and mCSEA, with the aim of obtaining different methylation traits using Illumina Infinium Human Methylation EPIC data of neonatal sepsis patients. The DMR sets obtained by both approaches can also be overlapped to obtain a reliable set of DMRs which can contribute to improve our understanding on the molecular pathways underlying disease.
