Genomic characterization of Uruguayan Creole cattle by medium density single nucleotide polymorphism panels

ABSTRACT: The two main herds of Uruguayan Creole cattle were evaluated using a medium density genotyping chip and compared with commercial breeds present in Uruguay to assess their genetic identity and structure.

A comparison of high density oligonucleotide and PCR-based array platforms for chIP chip in yeast

Project description:ChIP chip data was obtained for the factors Tec1, Ste12 and Sok2 in S. cerevisiae using high density oligonucleotide arrays. This data was then compared to results obtained previously for the same factors under the same growth conditions but using spotted PCR arrays (Borneman et al Genes Dev 2006). This showed the high density arrays to be more reproducible using fewer numbers of replicates. In addtion, the high density arrays provided increased accuracy, sensitivity and reproducibity when compared to the PCR arrays. Keywords: ChIP-chip

Project description:Apolipoprotein B100 (apoB100) is the main structural protein on Low-density Lipoproteins (LDL) and is the principal ligand for the LDL receptor (LDLR). Because the tertiary structure of apoB100 on LDL has not been determined, the detailed molecular interaction between apoB100 and LDLR is unknown. Here we present the structures of LDL bound to the LDLR and an apoB100 nanobody complex at 4.18Å resolution and a second LDL-LDLR interface at 4.83Å resolution.

Genome-wide chromatin accessibility changes in cultured primary human monocytes cultured at low density and high density.

Project description:ATAC sequencing of primary human monocytes cultured at low and high density. Monocytes isolated from PBMCs of 3 healthy donors were cultured at low density (1 x 10^6 cells/mL) or at high density (1 x10^7 cells/mL) for 24hrs and harvested for ATAC sequencing. Protein expression of FcgR2b is higher on monocytes in high density conditions compared to low density conditions, where expression is negligble. This study provides information on genome-wide chromatin accessibility changes that occur in high density culture in order to study associations with FcgR2b expression.

Proteomic characterization of probiotics

Project description:The manufacturing processes of commercial probiotic strains may be affected in different ways in the attempt to optimize yield, costs, functionality, or stability, influencing gene expression, protein patterns, or metabolic output. Aim of this work was to compare different samples of a high concentration (450 billion bacteria) multispecies (8 strains) formulation produced at two different manufacturing sites, USA (US) and Italy (IT), by applying functional proteomics analyses. Several protein-profile differences were detected between IT- and US-made products, with Lactobacillus paracasei, Streptococcus thermophilus, and Bifidobacteria being the main affected probiotics/microorganisms. Integration of omics platforms with in vivo analysis emerged as a powerful tool to assess manufacturing procedures.

Transgenerational Sperm DMRs and Low CpG Density Sites Escape Methylation Erasure in Embryonic Epigenetic Inheritance

Project description:Previous studies have suggested an erasure of DNA methylation is required to develop the stem cells in the morula embryo. An exception involves imprinted genes that escape this DNA methylation erasure. Transgenerational differential DNA methylation regions (DMRs) have been speculated to also escape this erasure. The current study was designed to assess if morula embryos escape erasure of DDT (dichloro-diphenyl-trichloroethane)-induced transgenerational sperm DMRs. Observations demonstrate that the transgenerational sperm DMR sites are not erased, so are imprinted-like DMR sites. Interestingly, we also found that the majority of low-density CpG genomic sites had a significant increase in DNA methylation in the morula embryo compared to sperm. The general erasure of DNA methylation during embryogenesis appears applicable for high-density CpG islands, but not low-density CpG deserts.
