Study the somatic variant due to tissue culture and transformation

ABSTRACT: For inspecting the level of the somatic variation from tissue culture and transformation, there were eight treatments applied on rice. The variety is Tainung67 (TNG67), which widely used in genomic study in Taiwan and with a large poplation T-DNA insertional lines, the Taiwan Rice Insertional Mutagenesis (TRIM).

Stage-specific protein regulation during somatic embryo development of Carica papaya L. ‘Golden’

Project description:Somatic embryogenesis is an important biotechnological technique for large-scale propagation of elite genotypes. Correlations of stage-specific compounds associated with somatic embryo development can help elucidate the ontogenesis of Carica papaya L. somatic embryos and improve tissue culture protocols. To identify the stage-specific proteins that are present during the differentiation of C. papaya somatic embryos, proteomic analyses of embryos at the globular, heart, torpedo and cotyledonary stages were performed. Comparative proteomic analysis revealed a total of 801 proteins, 392 of which were classified as differentially accumulated proteins in at least one of the developmental stages. The globular stage presented a higher number of unique proteins (16), 7 of which were isoforms of 60S ribosomal proteins, suggesting high translational activity at the beginning of somatic embryogenesis. Proteins related to mitochondrial metabolism accumulated to a high degree at the early developmental stages, after which they decreased with increasing development, contributing to cell homeostasis in early somatic embryos. On the other hand, a progressive increase in the accumulation of vicilin, late embryogenesis abundant proteins and chloroplastic proteins leading to somatic embryo maturation was observed. Additionally, the differential accumulation of acetylornithine deacetylase and S-adenosylmethionine synthase 2 proteins correlated with increased contents of putrescine and spermidine, suggesting that polyamine metabolism is important to somatic embryo development. Taken together, the results showed that somatic embryo development in C. papaya is regulated by the differential accumulation of proteins, with ribosomal and mitochondrial proteins being more abundant during the early somatic embryo stages, while proteins involved in seed maturation are more abundant during the late stages.

Cell-of-origin specific 3D genome structure acquired during somatic cell reprogramming [Expression]

Project description:We studied genome topology dynamics during reprogramming of different somatic cell types with highly distinct genome conformations. We find large-scale TAD repositioning and alterations of tissue-restricted genomic neighborhoods and chromatin loops, effectively erasing the somatic cell specific genome structures while establishing an embryonic stem cell-like 3D genome. Yet, early passage iPSCs carry topological hallmarks that enable discerning their cell-of-origin. These hallmarks are not remnants of somatic chromosome topologies. Instead, the distinguishing topological features are acquired during reprogramming, as we also find for cell-of-origin dependent gene expression patterns.

Somatic reprogramming of pteropus bat cells provides new insights in bat antiviral response

Project description:Bats are natural reservoirs for a large range of emerging viruses that cause lethal diseases in humans and domestic animals, but remain asymptomatic in bats. Understanding the host-pathogen interactions relies on the availability of relevant models including susceptible cells, derived from viral target tissues. To obtain bat cell types pertinent for the study of viral infection, we applied somatic reprogramming approach to Pteropus primary cells as initial substrates. Using the novel combination of three transcription factors: ESRRB, CDX2 and c-MYC, we generated reprogrammed cells exhibiting stem cells features.

RNAseq of a cohort series of 18 pediatric MBs in Taiwan

Project description:Background: Since 2016, a project for molecular diagnosis of childhood medulloblastoma (MB) was initiated in Taiwan. We aimed to integrate molecular classification, molecular and clinical risk factors, somatic mutations, and phenotypic traits for up to date adaptive care. Method: 18 MBs in children with frozen tumor tissue were assembled. Clinical data were retrieved. RNA-Seq and DNA methylation array data were generated. Molecular subgrouping and molecular-clinical correlation were performed. Subgroup-based risk stratification included an adjusted Heidelberg risk stratification scheme were defined and evaluated. We selected 51 genes for somatic variant calling using RNA-Seq. Relevant phenotypic traits were defined for the linkage of genetic predisposition. Results: Four core molecular subgroups (WNT, SHH, Group 3, and Group 4) were identified. Genetic backgrounds of metastasis at diagnosis and extent of tumor resection were observed. The overall survivals of the adjusted Heidelberg scheme matched with the definition of each risk subgroups. Somatic mutations in DNA damage response were detected. Conclusion: The findings of this study provide valuable information for adaptive risk stratified treatment and personalized care of childhood MBs in our cohort series and in Taiwan.
