Greater amberjack genetic variants

ABSTRACT: We re-sequenced the whole genomes of 20 greater amberjacks and mapped the resulting sequences onto the reference genome sequences. About 186,000 nonredundant SNPs were successfully ordered on the reference genome.

Analysis of differential gene expression and alternative splicing is significantly influenced by choice of mapping genome

Project description:Purpose: To demonstrate that gene expression and splicing analysis varies considerably depending on the mapping reference genome. Methods: We mapped and analyzed submitted RNA reads using different tools and reference genomes to evaluate the influence of genome on DEG and alternative splicing tools. Results: We observed that these differences in transcriptome analysis are, in part, due to the presence of single nucleotide polymorphisms between the sequenced individual and each respective reference genome, as well as annotation differences between the reference genomes that exist even between syntenic orthologs. Conclusion: We conclude that even between two closely related genomes of similar quality, using the reference genome that is most closely related to the species being sampled significantly improves transcriptome.

Origins and functional evolution of Y chromosome gene repertoires across the class Mammalia

Project description:We collected (Illumina) RNA-seq data (polyadenylated RNA fraction) for a number of tissue samples from common marmoset and elephant. We developed a subtraction approach based on male/female RNA-seq data, Illumina genomic data and available genomes to identify and assemble Y transcripts. For marmoset samples, we added Y coding genes and noncoding sequences to the reference genomes in order to assess their expression levels. We then mapped all RNA-seq reads with TopHat 1.4.0 and used Cufflinks 2.0.0 (all mapped reads, embedded multi-read and fragment bias correction) to calculate the FPKM (Fragments Per Kilobase of transcript per Million mapped reads) values for all genes in the genomes with our refined annotations.

CNV in spruce

Project description:We developed a reliable CNV detection method for species lacking contiguous reference genome. We selected multiple probes within 14,078 gene sequences and developed comparative genome hybridization on arrays. Gene CNVs were assessed in three full-sib families from species with 20 Gb genomes, i.e. white and black spruce, and interior spruce - a natural hybrid. Results: We discovered hundreds of gene CNVs in each species, 3612 in total, which were enriched in functions related to stress and defense responses and narrow expression profiles, indicating a potential role in adaptation. The number of shared CNVs was in accordance with the degree of relatedness between individuals and species. The genetically mapped subset of these genes showed a wide distribution across the genome, implying numerous structural variations. The hybrid family presented significantly fewer CNVs, suggesting that the admixture of two species within one genome reduces the occurrence of CNVs.

Human Herpesvirus 6A encoded miRNAs: A role in viral lytic replication

Project description:We report the application of size selection of small RNA species isolated from Jjhan cells harboring the human herpesvirus 6A genome. We ammassed >3.4million reads of sequence from three different sources: Normal Brain cell total RNA, Jjhan total RNA and HHV-6A BAC transfected Jjhan total RNA. Sequences were mapped to the HHV-6A Uganda 1102 strain genome (GenBank: X83413.1) with no less than 100% match for reads >20nt and <23nt. The resulting pool of candidates was mapped to the HHV-6A genome. Single pass 36nt sequencing of samples either with or without HHV-6a genomes present.

Chondrosarcoma Validation Study

Project description:Agilent whole exome hybridisation capture was performed on genomic DNA derived from Chondrosarcoma cancer and matched normal DNA from the same patients. Next Generation sequencing performed on the resulting exome libraries and mapped to build 37 of the human reference genome to facilitate the identification of novel cancer genes. Now we aim to re find and validate the findings of those exome libraries using bespoke pulldown methods and sequencing the products.

small RNAseq - Plant parasitic cyst nematodes respond to viral infection through siRNA activation

Project description:In this project we sequenced smallRNAs to see how both BCN (H.schachtii) and PCN (G. rostochiensis line 19 and 22) react to different viruses. After adapter removal, small RNA analysis was performed on sequences from 18 to 28 nt in length. Also the smallRNAs are mapped to the reference genomes of the nematodes to look for smallRNAs.

RNAseq of DHX15-silenced endothelial cells

Project description:We performed RNAseq in immortalized mouse-liver sinusoidal endothelial cells with or without DHX15 gene silencing. The RNA-seq experiment allowed us to generate 122,968 paired-end reads that were successfully mapped to the mouse reference GRCm38 genome assembly. After quality control analysis, four samples per experimental condition were included in the analysis.

Project description:To understand the role of RBM10 in the apoptosis of vascular smooth muscle cells (VSMC), we quantified the whole genome transcriptomes of VSMC that were treated by Rbm10 adenovirus (n=3) or control (n=3) for 24 h using RNA-seq. In total, we obtained over 60 million clean reads from each library after trimming adaptor sequences, low quality reads and multiple mapped reads. The clean reads were mapped to 58337 genes annotated in the human reference genome.

RNA-seq of chemostat grown yeast (Y11335 BY4742 )

Project description:We profiled total-mRNA from yeast cells grown in identical conditions to match samples submitted for proteome-wide absolute quantification. Matching mRNA profiles to absolute protein copies numbers enables a more accurate comparison of transcript to final protein levels. Here we were able to show direct comparison results in a correlation of Rsquared of 0.58, show suggesting as much as ~40% of final protein levels in yeast cannot be determined from mRNA levels alone. Reads were mapped to a reference genome of S. cerevisiae, downloaded from the Saccharomyces Genome Database (SGD), using Bowtie version 1 (74). Mapped sequences were then assembled into transcripts and quantified using Cufflinks version 2.0 (75) (using the SGD reference genome GTF file).
