Identification of loci of interest for poultry production

ABSTRACT: We did the identification of genomic regions in the chicken that control important economical traits. For this purpose we performed whole-genome re-sequencing of few parental animals from a TT broiler line using Illumina technology. From sequencing data, we performed SNP calling identifying novel and existing variants.

Genomic Analysis Reveals Pleiotropic Alleles at EDN3 and BMP7 Involved in Chicken Comb Color and Egg Production

Project description:Dongxiang blue-shelled chicken, an indigenous chicken breed in China, has segregated significantly for the dermal hyperpigmentation phenotype. Two lines of the chicken have been divergently selected with respect to comb color for over 20 generations. The recent selection has also resulted in a significant difference in egg production. The red comb line (RCL) chicken produces significantly higher number of eggs than that by the dark comb line (DCL) chicken. The objective of this study was to explore potential mechanisms involved in the relationship between comb color and egg production among chickens. We performed genome-wide association study to identify candidate genes associated with chicken comb color using SNP array data, and we conducted selective sweep analysis to identify putative regions of selection harboring pleiotropic genes affecting both comb color and egg production.

Mapping of Nab3 RNA-binding sites in Saccharomyces cerevisiae with suboptimal expression of PIC2.

Project description:Using CRAC, we compared the transcriptomic occupancy of Nab3 in a Saccharomyces cerevisiae BY4741 parental strain (PIC2-GFP, i.e., WT) and two derived mutants overexpressing (pTEF1-PIC2) or lacking (KO) PIC2. The purpose of the experiment was to check whether overexpressing or preventing the expression of PIC2 (an established Nab3 mRNA target which, when overexpressed or deleted, causes severe cellular defects) would cause a re-distribution of Nab3 binding among its other target transcripts. Sequencing outputs were processed using the pyCRAC pipeline and peak calling was performed with DBPeaks, our newly developed package for identification and comparison of binding sites defined by RNA-binding footprinting techniques (e.g., CRAC, iCLIP, PAR-CLIP, etc.).

Morphological and transcriptomic effects of endocrine modulators on the gonadal differentiation of chicken embryos: the case of tributyltin (TBT)

Project description:Chicken eggs (Gallus gallus domesticus) were incubated, after 24 h of incubation either non-injected (control, C), or injected with the solvent sesame oil (Oleum Sesame Raffinatum, solvent control, SC), and the substances Tributyltin (TBT, 10pg TBT-SN/g egg) or 17alpha-Methyltestosteron (MT, 30 pg/g egg). Animals were decapitated on breeding day 19, 2 days before anticipated hatching. Right and left gonads of female and male chicken were accurately separated from adhesing tissues, stored in RNA lysis buffer (Promega) at -80°C until until RNA isolation with the SV Total RNA Isolation System Kit according to manual 048 (Promega). Sequencing was performed on Illumina’s Genome Analyzer IIx, and subsequent base calling was carried out by Illumina’s GAPipeline. Our study represents the first detailed analysis of whole chicken gonad transcriptomes, with biologic replicates, generated by SuperSAGE technology.

Project description:The alpha-herpesvirus Varicella-Zoster Virus (VZV), the causative agent of chicken pox, infects most humans worldwide and remains latent in peripheral neuronal cells for life. Its reactivation triggers herpes zoster and sporadic disseminated infection, in particular in the central nervous system (CNS) where it is associated with severe pathologies. VZV replication is efficiently controlled with antivirals, however the emergence of treatment-resistant VZV variants constitutes an increasing healthcare issue, calling for in-depth analysis of molecular VZV-host interactions to foster general knowledge and promote identification of novel therapeutic targets. Here we conducted a mass spectrometry-based survey in neuronal SK-N-BE2 cells, combining proteome analysis of VZV-infected cells with systematic characterization of VZV proteins’ functions through identifying their individual host partners and effects on the host proteome. In this dataset, we systematically assessed proteome changes elicited by the expression of individual viral proteins – the so called “effectome”, which allowed us to gain unprecedented insights in the activity of individual VZV ORFs.
