Project description:affy_eqtl_sunflower - eqtl - Abiotic stress and more specifically drought is the major limiting factor for sunflower production. ABA is a key hormone for drought stress response in plants and sunflower. This experiment aims at identifying ABA responsive pathways in order to better understand sunflower responses to drought. The ultimate goal will be improve sunflower breeding through selection of key drought response genes. The experiment consisted of 1 or 2 (and 3 for the sample 209) repeats of 113 recombinant imbred lines and 11 repeats of the population parents SF1935 (INRA code XRQ), 11 SF326 (INRA code: PSC8) and the F1 hybrid 10 INEDI. The genotypes were grown in growth chamber conditions and submitted to a 6-hour-treatment of 0.5 µM absissic acid or not. Growth conditions were 14h light at 23°C and 10h night at 18°C under fluorescent bulbs. Plants were grown in 18 hydroponic boxes (9 for ABA treatment, 9 for control) containing 20 litres of aerated liquid culture medium (as described in Massonneau et al., 2001 Planta). Leaves (not cotyledons) from the 15-day-old-plantlets of sunflower were harvested 6 hours after treatment; the three repeats were pooled for each genotype and frozen immediately in liquid nitrogen.

Project description:Structural and functional approaches were used to study cotton (Gossypium) genes implicated in water-deficit stress. A genetic map representing the hypothetical ancestral diploid genome (Consensus Map) was used to map 1,907 of 15,784 tentative consensus sequences (TCs). These TCs represent 25,119 cotton ESTs derived from various tissues under irrigated and water-limited condition. The correspondence of mapped TCs and 42 stress-related quantitative trait loci (QTLs) revealed that 391 of the initial 1907 TCs co-localized within a QTL interval. About 31% of these TCs were annotated as genes involved in plant responses to abiotic stress. By comparison, only 18% of the total annotated TCs mapped on the Consensus map were classified as abiotic stress genes. The enrichment of stress-related TCs that map to stress-related QTLs could not be explained by chance (P = 1.5 x 10-7). Gene expression profiling experiments were carried out using a microarray composed of 12,006 oligonucleotides. Transcriptional responses to imposed water-deficit stress in root and leaf tissue of 8-week old cotton plants revealed 1401 transcripts identified as drought responsive. A total of 158 (84 drought-induced and 74 drought-repressed) genes were mapped, of which 22 (8 induced and 14 repressed) genes co-localized with a QTL. A total of 539 unique genes were identified in the drought-stressed libraries. However, only 91 of these genes are contained on the array. Of these genes, 12 showed significant changes in transcript abundance between stressed and irrigated leaf and root. Forty-five candidate genes implicated in drought-stress response at some level of characterization were identified. Keywords: stress response

Project description:Salinity is a major abiotic stress at critical stages of seed germination and seedling establishment. Germination rate (GR) and field emergence rate (FER) are the key traits that determine the basic number of plants stand under field conditions. To explore molecular mechanisms in upland cotton under salt stress, a population of 177 recombinant inbred lines (RILs) and their parents were evaluated for seed germination traits (GP, germination potential; GR; FW, fresh weight; DW, dry weight; GL, germinal length) and seedling traits (FER; SH, seedling height; NL, Number of main stem leaves) in 2016-2018. Based on the linkage map contained 2,859 single nucleotide polymorphism (SNP) and simple sequence repeats (SSR) markers, traits under salt stress (E1) and normal condition, (E2) and the converted relative index (R-value) of three years’ trials were used to map quantitative trait loci (QTL). A total of three QTL and two clusters were detected as salt-tolerant QTL. Three QTL (qGR-Chr4-3, qFER-Chr12-3, qFER-Chr15-1) were detected under salt stress and R-value, which explained phenotypic variance of 9.62%-13.67%, and 4.2%-4.72%, 4.75%-8.96%, respectively. Two clusters (Loci-Chr4-2 and Loci-Chr5-4) harboring the QTL for four germination traits (GR, FER, GL, NL) and six seedling traits (GR, FER, DW, FW, SH, NL) were detected related under salt stress. A total of 691 genes were found in the candidate QTL or clusters. Among them, four genes (Gh_A04G1106, Gh_A05G3246, Gh_A05G3177, Gh_A05G3266) showed expression changes between sensitive and tolerant lines under salt stress, and were assigned as candidate genes in response to salt stress. The consistent salt-tolerance QTL identified in both germination and seedling stages will facilitate new information for cotton breeding.

Project description:In this study, early infection by F. graminearum was characterized in a doubled-haploid population derived from the cross of the moderately FHB resistant wheat genotypes Wuhan 1 and Nyubai. Three significant QTL were identified: 1AL was associated with reduced deoxynivalenol levels, and 4BS and 5A were associated with reduced F. graminearum levels at 2 days after infection. The early resistance alleles for 1AL and 4BS were inherited from Wuhan 1, and those for the 5A QTL were inherited from Nyubai. The LOD support interval for the 5A QTL was in the same region as FHB5, a QTL previously associated with field resistance to FHB. Cis and trans eQTL were identified using RNA sequencing data from infected head samples. In total, 240 cis eQTL and 17,401 trans eQTL were identified within LOD support intervals for the three QTL. Hotspots for trans eQTL were identified within LOD support intervals for the 1AL and 4BS QTL. Differential gene expression analysis revealed twenty genes with cis eQTL within one of the 3 QTL support intervals, that had higher expression associated with FHB early resistance, and 17 genes with higher expression associated with FHB early susceptibility. Among those, genes with a cis eQTL peak coinciding with QTL peaks were enriched in functions related to signaling and protein-protein interaction, including NBS-LRR, BAH, LRR/F-box and TPR domain-containing proteins. Several genes located within one of the three QTL support intervals also had a trans eQTL with a peak at the same position as QTL peaks on other chromosomes, suggesting interactions between the QTL.

Project description:We generated multiple NILs segregating for the 4A-1 QTL following a method based on HIFs analysis. Five F7 RILs from the mapping population were chosen as founders of HIFs on the basis of being heterozygote for the 4A-1 QTL region, while maximizing homozygosity for the background genome (about 97 % homozygosis). From them, five F8 HIFs were obtained by self-pollination and were phenotyped and genotyped. In every HIF, homozygote individuals for the Yitpi allele showed low GI while homozygous for the other alleles showed high GI. Heterozygous individuals showed intermediate GI values in at least four out of the five HIFs. From each HIF, homozygous individuals with contrasting QTL effects were selected and self-pollinated to generate five F9 sets of NILs. Those NILs were finally grown together with the four parent varieties, and grain samples collected at 15, 25 and 35 days post-anthesis (DPA). RNA was isolated from those samples and pooled together in two groups, one containing all samples coming from NILs carrying the QTL (pool A) and the other containing all samples coming from NILs without the QTL (pool B). Samples collected from the four parents at the same DPA were also included in the corresponding RNA pool. This innovative pooling approach allowed us to distinguish a real signal coming from the targeted selected region (segregating equally in each set of NILs) while background noise coming from the rest of the genome is neutralized (different in every set of NILs).
