Genetic Markers for Resistance to Gastrointestinal Nematode Infections for a Sustainable Florida Native Sheep Production

ABSTRACT: Animals used in the study belong to on commercial farm of Florida Native sheep located in Ocala, Florida. A total number of one hundred Florida Native sheep were genotyped with Capture Sequencing (Rapid Genomics, Gainesville, FL) and SNP data were derived from sequencing results.

Gene expression profiling of native mussels from Venice lagoon area

Project description:We examined gene expression profiling of native mussels that were sampled in early summer 2003 from sites of the Venice lagoon area known to be differently affected by chemical pollution: Sites 1 and 2 close to the industrial district of Marghera and Site 3 close to the Lido lagoon outlet. Site 4, a current mussel farm located offshore, has been chosen as source of reference targets for microarray hybridizations. We have limited the preliminary assessment to the digestive gland. Digestive gland total RNA of each Site was hybridized in competition with the offshore mussels (Site 4 - Reference) and the relative abundance of each gene was measured by directly comparing fluorescent signals for each probe. We carried out two separate hybridizations for each site of the Venice lagoon area.. Project description:Animals used in the study belong to from four commercial farms and Langston University, born between 2013 and 2015. A total number of one hundred and forty four sheep were genotyped with Capture Sequencing (Rapid Genomics, Gainesville, FL). The first 47 samples correspond to Dorper sheep. Then the next 57 samples correspond to Katahdin sheep. Finally, the last 40 samples correspond to St. Croix sheep.

Genome-wide association studies for sheep growth and meat production traits using Illumina OvineSNP50 BeadChip

Project description:Mear prodution is the most important trait for sheep. In this study, we performed a Genome-wide association study (GWAS) by using Illumina Ovine SNP50 BeadChip in 329 purebred sheep phenotyped for 11 growth and meat production traits (birth weight, weaning weight, 6-month weight, eye muscle area, fat thickness, pre-weaning gain, post-weaning gain, daily weight gain, height at withers , chest girth and shin circumference). A total of 319 sheep and 48,198 SNPs were fitted using TASSEL 3.0 software as random effects in a mixed linear model. 36 chromosome-wise significant SNPs were identified for 7 traits and 10 of them reached genome-wide significance level consistently for post-weaning gain. Gene annotation was implemented based on the latest version3.1 ovine genome sequence (released October 2012), and meanwhile we referenced genomic information of human, bovine, mouse and rat. More than one-third SNPs (14 out of 36) were located within ovine genes , some other were located close to ovine genes (878bp-398165bp apart). 329 sheep DNA were scanned using OvineSNP50 Beadchip and the association is done between the SNP data and 11 different meat prodution traits

Transcriptome analysis reveals differentially expressed genes associated with high rates of egg production in chicken hypothalamic-pituitary-ovarian axis

Project description:Purpose: To identify the key regulatory genes and pathways involved in chicken high egg productivon in HPG axis. Methods: A total of 856 Chinese Luhua chicken was raised in poultry breeding farm of Sichuan Agricultural University, the highest two hundred and the lowest two hundred chicken egg production were considered as high egg production (HEP) and low egg production (LEP) according to the total egg number at 300 days of age, respectively, integrated with RNA-seq sequencing of samples of HPG axis (hypothalamus, pituitary gland and ovary) from three HEP and three LEP chickens at 300 days of age. Results: A total 86.7 Gb RNA-seq sequences were generated, and with each library averaged 5.1 Gb. Conclusions: These important data might improve our understanding of reproductive biology of Luhua chicken by providing comprehensive gene expression information at transcriptional level. We indicate that our approach will contribute to the isolation of effective molecular markers that can be used in genetic breeding programs in Chinese domestic Luhua chicken.

DNA methylation analysis of Conyza canadensis.L in the native and non-native range.

Project description:To understand widespread differences in the DNA methylation patterns of Conyza canadensis leaf samples from its native and non-native ranges. Using Whole Genome Bisulfite Sequencing, we found average read coverages in high mapped reads across native and non-native samples of Conyza canadensis. Using R bioconductor package, we found enrichment score of methylated sites in both native and non-native samples. while analyzing CG, CHG and CHH methylation, we found relatively low CG and CHG methylation across transcriptional units in natives over non-natives. However, differentially methylated regions were found to be 53% hypomethylated and 41% hypermethylated in non-natives on genic regions.
