Discovery of new candidate genes for rheumatoid arthritis through integration of genetic association data with expression pathway analysis

Project description:Purpose: The goal of the study was to integrate verified signals from previous genetic association studies with gene expression and pathway analysis for discovery of new candidate genes and signalling networks, relevant for rheumatoid arthritis (RA). Method:RNA-seq based expression analysis of 377 genes from previously verified RA-associated loci was performed in blood cells from 5 newly diagnosed, non-treated RA patients, 7 patients with treated RA and 12 healthy controls. Differentially expressed genes sharing a similar expression pattern in treated and untreated RA sub-groups were selected for pathway analysis. A set of “connector” genes derived from pathway analysis was then tested for differential expression in the initial discovery cohort. Results: 11 qualifying genes were selected for pathway analysis and grouped into 2 evidence-based functional networks, containing 29 and 27 additional “connector” molecules. The expression of genes, corresponding to connector molecules was then tested in the initial RNA-seq data. 3 genes showed similar expression difference in both treated and non-treated RA patients and additional nine genes were differentially expressed in at least one patients’ group compared to healthy controls. Conclusion: Integration of RNA-seq data with findings from association studies, and consequent pathway analysis implicate new candidate genes in the pathogenesis of RA.

Project description:Molecular profiling of tumors has proven a valuable tool for identification of prognostic and diagnostic subgroups in medulloblastomas, glioblastomas and other cancers. However, the molecular landscape of atypical teratoid / rhabdoid tumors (AT/RTs) remains largely unexplored. To address this issue, we used microarrays to measure the gene expression profiles of 18 AT/RTs, and performed unsupervised hierarchical clustering to determine molecularly similar subgroups. Four major subgroups (clusters) were identified. These did not conform to gender, tumor location, or presence of monosomy 22. Clusters showed distinct gene signatures and differences in enriched biological processes, including elevated expression of choroid plexus genes in Cluster 4. In addition, survival differed significantly by cluster, with shortest survival (mean 4.7 months) in both Clusters 3 and 4 compared to Clusters 1 and 2 (mean 28.1 months). Analysis showed that multiple bone morphogenetic protein (BMP) pathway genes were up-regulated in the short survival clusters, with BMP4 showing the most significant up-regulation (270-fold). Thus, high expression of BMP pathway genes was negatively associated with survival in this dataset. Our study indicates that molecular subgroups exist within AT/RTs, and that molecular profiling of these comparatively rare tumors may be of diagnostic, prognostic and therapeutic value. Tissue specific protein-protein associations prioritize candidate disease associated genes

Project description:Proteins that interact together participate in the same cellular process and influence the same organismal traits. Despite the progress in mapping protein interactions we lack knowledge of how these change across tissues. Due to coordinated (post)transcriptional control, protein complex members have highly correlated abundances that are predictive of functional association. Here, we have compiled 7840 proteomic samples measuring protein levels in 11 human tissues and use these to define an atlas of tissue specific protein associations. This method recapitulates known protein complexes and the larger structural organization of the cell. Stable protein complexes are well preserved across tissues with signaling and metabolic interactions showing larger variation. Less than 20% of interaction changes across tissues are estimated to be due to protein expression differences with cell-type specific cellular structures, such as synaptic vesicles, being a second significant driver of differences. We further supported the brain protein association network through co-fraction experiments in synaptosomes, curation of brain derived pull-down data and AlphaFold2 models and illustrate how this network can functionally prioritize candidate genes within loci linked to brain disorders

Systematic analysis of chromatin interactions at disease associated loci links novel candidate genes to inflammatory bowel disease

Project description:Background: Genome wide association studies (GWASs) have revealed many susceptibility loci for complex genetic diseases. For most loci the causal genes have not been identified. The identification of candidate genes is currently mainly based genes that localize close to or within the identified loci. We have recently shown that 92 of the 163 Inflammatory Bowel Disease (IBD)-loci co-localize with noncoding DNA regulatory elements (DRE). Mutations in DRE can contribute to the pathogenesis of IBD through dysregulation of gene expression. Consequently, genes that are regulated by these 92 DRE are to be considered as candidate genes. We developed a novel approach for candidate gene identification that is based on DNA regulatory mechanisms.Results: By using circular chromosome conformation capture-sequencing (4C-seq), we have identified genomic regions that physically interact with the 92 DRE that were found at IBD susceptibility loci. Since the activity of regulatory elements is cell type specific, 4C-seq was performed in monocytes, lymphocytes and intestinal epithelial cells. Altogether, we identified 902 novel IBD candidate genes. These genes include genes specific for one of the IBD subtypes and many noteworthy genes like ATG9A and IL10RA. We show that the expression of many novel candidate genes is genotype dependent and that these genes are upregulated during intestinal inflammation in IBD. Pathway analyses further identified HNF4α as a potential key upstream regulator of the IBD candidate genes.Conclusions: In this study, 4C-seq is used to systematically analyze chromatin interactions at IBD susceptibility loci that localize to regulatory DNA We reveal many novel and relevant IBD candidate genes, pathways and regulators. Our approach complements classical candidate gene identification, links novel genes to IBD and can be applied to any existing GWAS data.
