Project description:Low-pass sequencing (sequencing a genome to an average depth less than 1× coverage) combined with genotype imputation has been proposed as an alternative to genotyping arrays for trait mapping and calculation of polygenic scores. To empirically assess the relative performance of these technologies for different applications, we performed low-pass sequencing (targeting coverage levels of 0.5× and 1×) and array genotyping (using the Illumina Global Screening Array (GSA)) on 120 DNA samples derived from African and European-ancestry individuals that are part of the 1000 Genomes Project. We then imputed both the sequencing data and the genotyping array data to the 1000 Genomes Phase 3 haplotype reference panel using a leave- one-out design. We evaluated overall imputation accuracy from these different assays as well as overall power for GWAS from imputed data, and computed polygenic risk scores for coronary artery disease and breast cancer using previously derived weights. We conclude that low-pass sequencing plus imputation, in addition to providing a substantial increase in statistical power for genome wide association studies, provides increased accuracy for polygenic risk prediction at effective coverages of ∼ 0.5× and higher compared to the Illumina GSA.

Project description:Microarrays were used to identify transcriptional responses in field-grown root material of wheat in order to dissect specific gene expression responses to limited macronutrient availability, particularly phosphate. This study fills the gap between the transcriptome studies on model plants and the lack of studies on soil-grown wheat aiming to identify candidate genes for enhancing nutrient uptake efficiency. The work at Rothamsted Research is supported via the 20:20 Wheat® Programme by the UK Biotechnology and Biological Sciences Research Council. The contribution was supported by BIONUT-ITN and the research leading to these results has received funding from the European Union Seventh Framework Programme (FP7/2007-2013) under grant agreement no. 264296. T. aestivum cv. Hereward root material was excavated in triplicates in May 2011 at booting stage from sections 0 and 1 plots representing continuous wheat plots of the “Broadbalk” field experiment at Rothamsted Research, UK (http://www.rothamsted.ac.uk/sample-archive/guide-classical-and-other-long-term-experiments-datasets-and-sample-archive). The distinct peculiarity of these plots, including a control plot with nutrient replete wheat plants, is the withdrawal of N, P, K, Mg and S fertilizers exposing the plants to multiple long-term nutrient deficiencies and representing 6 treatments ; 12 samples were analysed.

Project description:The integration of proteomic datasets, generated by non-cooperating laboratories using different LC-MS/MS setups can overcome limitations in statistically underpowered sample cohorts but has not been demonstrated to this day. In proteomics, differences in sample preservation and preparation strategies, chromatography and mass spectrometry approaches and the used quantification strategy distort protein abundance distributions in integrated datasets. The Removal of these technical batch effects requires setup-specific normalization and strategies that can deal with missing at random (MAR) and missing not at random (MNAR) type values at a time. Algorithms for batch effect removal, such as the ComBat-algorithm, commonly used for other omics types, disregard proteins with MNAR missing values and reduce the informational yield and the effect size for combined datasets significantly. Here, we present a strategy for data harmonization across different tissue preservation techniques, LC-MS/MS instrumentation setups and quantification approaches. To enable batch effect removal without the need for data reduction or error-prone imputation we developed an extension to the ComBat algorithm, ´ComBat HarmonizR, that performs data harmonization with appropriate handling of MAR and MNAR missing values by matrix dissection The ComBat HarmonizR based strategy enables the combined analysis of independently generated proteomic datasets for the first time. Furthermore, we found ComBat HarmonizR to be superior for removing batch effects between different Tandem Mass Tag (TMT)-plexes, compared to commonly used internal reference scaling (iRS). Due to the matrix dissection approach without the need of data imputation, the HarmonizR algorithm can be applied to any type of -omics data while assuring minimal data loss

Project description:Background: Genetic and genomic selection programs require large numbers of phenotypes observed for animals in shared environments. Direct measurements of phenotypes like meat quality, methane emission, and disease susceptibility are difficult and expensive to measure at scale but are critically important to livestock production. Our work leans on our understanding of the “Central Dogma” of molecular genetics to leverage molecular intermediates as cheaply-measured proxies of organism-level phenotypes. The rapidly declining cost of next-generation sequencing presents opportunities for population-level molecular phenotyping. While the cost of whole transcriptome sequencing has declined recently, its required sequencing depth still makes it an expensive choice for wide-scale molecular phenotyping. We aim to optimize 3′ mRNA sequencing (3′ mRNA-Seq) approaches for collecting cost-effective proxy molecular phenotypes for cattle from easy-to-collect tissue samples (i.e., whole blood). We used matched 3′ mRNA-Seq samples for 15 Holstein male calves in a heat stress trail to identify the 1) best library preparation kit (Takara SMART-Seq v4 3′ DE and Lexogen QuantSeq) and 2) optimal sequencing depth (0.5 to 20 million reads/sample) to capture gene expression phenotypes most cost-effectively. Results: Takara SMART-Seq v4 3′ DE outperformed Lexogen QuantSeq libraries across all metrics: number of quality reads, expressed genes, informative genes, differentially expressed genes, and 3′ biased intragenic variants. Serial downsampling analyses identified that as few as 8.0 million reads per sample could effectively capture most of the between-sample variation in gene expression. However, progressively more reads did provide marginal increases in recall across metrics. These 3′ mRNA-Seq reads can also capture animal genotypes that could be used as the basis for downstream imputation. The 10 million read downsampled groups called an average of 104,386 SNPs and 20,131 INDELs, many of which segregate at moderate minor allele frequencies in the population. Conclusion: This work demonstrates that 3′ mRNA-Seq with Takara SMART-Seq v4 3′ DE can provide an incredibly cost-effective (<$25/sample) approach to quantifying molecular phenotypes (gene expression) while discovering sufficient variation for use in genotype imputation. Ongoing work is evaluating the accuracy of imputation and the ability of much larger datasets to predict individual animal phenotypes.
