Intratumoral heterogeneity of small cell lung cancer

ABSTRACT: Small cell lung cancer (SCLC) is a highly malignant tumor with extensive genomic alterations as detected by single-region sequencing. Yet, the intratumoral heterogeneity (ITH) of SCLC remains unknown. We subjected 120 tumor samples from 40 stage I-III SCLC to multi-regional whole-exome sequencing.

Project description:Despite aggressive multi-modal treatment, advanced head and neck squamous cell carcinoma (HNSCC) patients are at high risk of recurrence. n=19 different selected areas of matched pairs (n=3) of primary/recurrent tumor specimens were subjected to RNA sequencing. Transcriptional subtyping (classical/CL, basal/BA, inflamed-mesenchymal/IMS) in matched primary and recurrent HNSCC specimens revealed heterogeneity.

Head and neck squamous cell carcinoma-derived small extracellular vesicles mediate Ca²⁺-dependent platelet activation and aggregation through tissue factor

Project description:Head and neck squamous cell carcinoma (HNSCC) is an aggressive malignancy, characterized by poor clinical outcomes, primarily driven by high rate of locoregional recurrence and metastasis. Extensive heterogeneity among the tumor cells as well as modulation of a highly immunosuppressive tumor microenvironment shape cancer progression. Shedding of small extracellular vesicles (sEVs) derived from tumor cells is a critical mediator of the disease initiating horizontal transfer of tumor components into platelets. HNSCC-derived sEVs isolated from HNSCC cell lines (SAS, UD-SCC 5) using Size exclusion chromatography and characterized via Flow cytometry, Electron microscopy, Nanoparticle tracking analysis and Western blotting, were used to induce platelet activation and aggregation, measured by aggregometry, flow cytometry, as well as the release of chemokines and ATP, which were quantified using Enzyme-linked immunosorbent assays (ELISA). Mechanistic investigations included inhibitor assays, thrombin activity measurements, and proteomic analyses. Unexpectedly we can show that sEVs do not activate PLTs through the FcγRIIa–IgG axis but platelet activation and aggregation is induced in a calcium-dependent manner, primarily mediated by sEV-associated Tissue factor. Proteomic analysis confirmed the presence of Tissue factor in these vesicles, implicating its involvement in initiating the coagulation cascade, that leads to platelet activation and aggregation.

Genomic Heterogeneity and the Small Renal Mass

Project description:Tumor heterogeneity is believed to represent a barrier to pre-operative genomic characterization in kidney cancer. Previous studies of heterogeneity in clear cell renal cell carcinoma (ccRCC) evaluated only large and metastatic tumors. In small renal tumors in which multiple biopsies are not feasible, the extent of heterogeneity remains unknown. In this study, we evaluated how the extent of genomic heterogeneity in small and large ccRCC. A total of 23 small (<4cm ) and 24 large (>7cm ) ccRCC had 3 regions sampled for evaluation of copy number, clear-cell A/clear-cell B (ccA/ccB) classification, and cell cycle progression (CCP) score. Small tumors have less genomic complexity and significantly fewer subclonal events. Pre-treatment genomic characterization based on a single biopsy in small ccRCC can provide insight into biologic potential to make clinical decisions.

Multi-region copy-number analysis

Project description:Intra-tumour heterogeneity (ITH) foster tumour adaptation and hamper the efficiency of personalised medicine approaches. We investigated the extent of ITH within individual clear cell renal cell carcinomas (ccRCC) by multi-region sampling and copy number analysis. We analyzed 63 tumour regions and 8 normal samples from eight clear cell renal cell carcinomas using Affymetrix SNP6 arrays. All individual tumours were subjected to multi-region sampling and copy-number analysis using Affymetrix SNP6 arrays.

Tumor microbiome contributes to an aggressive phenotype in the basal-like subtype of pancreatic cancer

Project description:Despite the uniform mortality in pancreatic adenocarcinoma (PDAC), clinical disease heterogeneity exists with limited genomic differences. A highly aggressive tumor subtype termed basal-like was identified to show worse outcomes and higher inflammatory responses. Here, we focus on the microbial effect in PDAC progression and present a comprehensive analysis of the tumor microbiome in different PDAC subtypes. Tumors from 62 resectable PDAC patients were subjected to metagenomic sequencing and RNA-seq.

Intra-patient clonal diversity in HLA class I peptide ligand presentation

Project description:Tumor heterogeneity results from clonal diversity and evolutionary selection, and is a major cause of therapeutic resistance. Immunotherapy may exploit alternative vulnerabilities of drug resistant cells, and tumor-specific HLA peptide ligands on the cell surface are promising leads to invoke such targeted anti-tumor responses. In this work, we investigate the variability in HLA class I peptide presentation between tumor cells of the same patient, as differential ligand presentation could impact the efficacy of immunological interventions. By organoid amplification, we modeled single-cell level heterogeneity in a MSI- colorectal cancer patient, and directly correlated clonal tumor proteomes with the respective ligandomes. With deep comparative proteome profiling and sensitive detection of >7000 peptide ligands from each tumor organoid line, we found tumor-surface peptide presentation to be largely uncoupled from the steady-state protein abundance. Within the small minority of tumor-specific ligands (~3%), source proteins needed for DNA damage sensing and repair, and tumor suppression were prominently featured, leading us to speculate that such peptides may be consistently presented, as degradative byproducts of intended silencing. While clone-specific differences in peptide presentation were observed, inter-clone variability was also highly prevalent (15-25%). Collectively, these illustrate the heterogeneous peptide presentation landscape even within one individual, and hint that a multi-peptide vaccination approach against highly conserved tumor suppressors may be a viable option in patients with low tumor-mutational burden.

Project description:Desmoplastic Small Round Cell Tumor (DSRCT) is a rare, aggressive sarcoma driven by the EWSR1-WT1 chimeric transcription factor. Despite this unique oncogenic driver, DSRCT displays a polyphenotypic differentiation of unknown causality. Using single-cell multi-omics on samples from patients, we find that DSRCT tumor cells cluster into consistant subpopulations with partially overlapping lineage- and metabolism-related transcriptional programs.
