Project description:This dataset contains raw mass spectrometry data (in the form of Thermo Fisher .RAW files) supporting associated publication “Variable blood processing procedures contribute to plasma proteomic variability” by Halvey et al.
The experiments characterized by these data evaluated effects on human plasma proteome of the following centrifugation parameters: number of spins (1 or 2), brake application (brake or no brake) and the speed of spin (1000g or 2000g). Conditions 1 through 8 correspond to following combinations of these factors - Condition 1: 1 spin 1000g no brake; Condition 2: 1 spin 1000g brake; Condition 3: 2 spins 1000g no brake; Condition 4: 2 spins 1000g brake; Condition 5: 1 spin 2000g no brake; Condition 6: 1 spin 2000g brake; Condition 7: 2 spins 2000g no brake; Condition 8: 2 spins 2000g brake.
For the experiments investigating Conditions 1 and 4 there were several instances of LC-MS/MS analytical replicates for each individual sample. It should be noted that for these two experiments the corresponding .RAW files from the “./updates/2020-08-03_vfarutin_3259f343/raw/” folder under this dataset FTP address represent the actual LC-MS/MS runs used to generate the data in the associated paper by Halvey et al.

Project description:We found that Rb inactivation induces sphere-forming activity under 3D culture condition in primary soft tissue sarcoma cells derived from p53 null mice. To elucidate molecular mechanism, we employed microRNA array as a discovery platform to identify miRNAs correlated with Rb-depeltion induced sphere-forming cells. To enrich sphere-forming cells and make the culture condition equivalent to that of parental cells (Primary cells), we replated sphere-forming cells on normal dishes (Rb shRNA Secondary cells), and obtained total RNA soon after replating.

Project description:Neutrophils are essential innate immune cells with unusual anti-microbial properties while dysfunctions of neutrophils lead to severe health problems such as lethal infections. Generation of neutrophils from human induced pluripotent stem cells (hiPSCs) is highly promising to produce off-the-shelf neutrophils for transfusion therapies. However, the anti-microbial potencies of hiPSCs derived neutrophils (iNEUs) remain less documented. Here, we develop a scalable approach to generate iNEUs in a chemical defined condition. iNEUs display typical neutrophil characters in terms of phagocytosis, migration, formation of neutrophil extracellular traps (NETs), etc. Importantly, iNEUs display a strong killing potency against various bacteria such as K.pneumoniae, P.aeruginosa, E.coli and S.aureus. Moreover, transfusions of iNEUs in mice with neutrophil dysfunction largely enhance their survival in lethal infection of different bacteria. Together, our data show that hiPSCs derived neutrophils hold strong anti-microbial potencies to protect severe infections under neutrophil dysfunction conditions.

Project description:To better understand the extent to which induced pluripotent stem cells (iPSCs) faithfully recapitulate the characteristics of embryonic stem cells (ESCs) under (undiff)erentiated condition, KSR condition and FBS condition and how both compare to somatic tissues under these conditions, we employed whole-genome transcriptome analysis on all twenty one hESC lines available on the pre-2008 NIH Human Pluripotent Stem Cell Registry, eight human iPSCs derived at NIH by retroviral transduction of human fibroblasts and twenty human somatic tissues. Project description:CD34+ fraction of cord blood (CB) cells can be reprogrammed on pronectinF-coated dish in serum free medium using Sendai virus (SeV) vector carrying reprogramming factors OCT3/4, SOX2, KLF4 and c-MYC. human ES cell-like colonies came to merge around 18 days after SeV infection on pronectin-coated dish in human ES cell medium supplemented with bFGF under normoxic culture (20% O2). After passages, dish like-shape colonies were seeded on pronectinF-coated 96 well-plate in a single cell and cultured in N2B27 based medium supplemented with LIF, FK, MAPKi, GSKi in hypoxic culture condition (5% O2) for cloning purpose. Emerged dome shape colonies were collected and cultured in human ES cell medium supplemented with bFGF under normoxic culture (20% O2) again. Dish shape and human ES cell-like colonies derived from single cell were picked up for further appraisal of reprogrammed cells such as expression of pluriotency–related molecules. Reprogrammed cells can be maintained for more than 20 passages without differentiation.

Project description:The objective of this study was to reprogram peripheral blood-derived late-endothelial progenitor cells (EPCs) to a pluripotent state under feeder-free and defined culture conditions. Late-EPCs were retrovirally-transduced with OCT4, SOX2, KLF4, c-MYC, and iPSC colonies were derived in feeder-free and defined media conditions. EPC-iPSCs expressed pluripotent markers, were capable of differentiating to cells from all three germ-layers, and retained a normal karyotype. Transcriptome analyses demonstrated that EPC-iPSCs exhibit a global gene expression profile similar to human embryonic stem cells (hESCs). We have generated iPSCs from late-EPCs under feeder-free conditions. Thus, peripheral blood-derived late-outgrowth EPCs represent an alternative cell source for generating iPSCs.

Project description:Here we identify conditions that efficiently drive specification of primed induced pluripotent stem cells to trophectoderm, named Trophoblast Stem Cell (TS). iPS-derived-TS cells share transcriptional, morphological and functional characteristics with human ex vivo cytotrophoblasts including transcriptional activation of human endogenous retroviruses, expression of COVID-19 associated host factors and the ability to generate multinucleated syncytiotrophoblasts with a large fusion index. At high densities in 5% O2, iPS-derived-TS cells form villi-like structures and express extravillous and syncytiotrophoblast proteins HCG-β, HLA-G. To define the molecular changes associated with specification, we compare temporal single cell RNAseq analysis under three separate conditions: 1) BMP4, 2) BMP4 and inhibition of Wnt, 3) Trophoblast Stem cell condition (TS) activation of EGF and Wnt, inhibition of TGFbeta, HDAC and ROCK signaling.

Project description:Recent reports suggest that induced neurons (iNs), but not induced pluripotent stem cell (iPSC)-derived neurons largely preserve age-associated traits. Here we report on the extent of preserved epigenetic and transcriptional aging signatures in directly converted induced neural stem cells (iNSCs). Employing restricted and integration-free expression of SOX2 and c-MYC we generate a fully functional, bona fide NSC population from adult blood cells that remains highly responsive to regional patterning cues. Upon conversion, low passage iNSCs display a profound loss of age-related DNA methylation signatures, which further erode across extended passaging, thereby approximating the DNA methylation age of isogenic iPSC-derived neural precursors. This epigenetic rejuvenation is accompanied by a lack of age-associated transcriptional signatures and absence of cellular aging hallmarks. We find iNSCs to be competent for modeling pathological protein aggregation and for neurotransplantation, depicting blood-to-NSC conversion as a rapid alternative route for both disease modeling and neuroregeneration.
