Project description:Our objective was to investigate differences in gene expression between 24 parasite-resistant hair and 24 susceptible wool lambs to determine genetic mechanisms involved in resistance to H. contortus. Half of the animals of each breed were infected and sacrificed at 3 or 27 days post-infection; the remaining animals were uninfected controls. Breed differences in abomasum and abomasal lymph node tissue gene expression were assessed using bovine cDNA microarrays. Over 60 transcripts differed between breeds for each tissue and infection status. Genes differentially expressed between hair and wool sheep 3 days PI were assessed for gene function and mechanisms for greater immune cell infiltration, abomasal tissue repair, Th17 response, and anticoagulation were present in parasite-resistant hair sheep. By 27 days PI, hair sheep had greater expression of genes involved in gut motility, inflammatory cytokines, and cell proliferation and differentiation compared to wool sheep. Changes in these processes indicate Caribbean hair sheep have a stronger inflammatory response when infected with H. contortus which may facilitate the increased parasite resistance observed in these sheep.

Project description:Cold stress is one of the major abiotic stress factors affecting rice growth and development, leading to great yield loss in the context of global climate change. Exploring superior natural variants that confer cold resistance and the underlying molecular mechanism is the major strategy to breed cold tolerant rice varieties. Here, we identified natural variations of a SIMILAR to RCD ONE (SRO) gene OsSRO1c that confers cold tolerance in rice at both seedling and booting stages. OsSRO1c interacts with transcription factor OsDREB2B and promotes its transcriptional activity by concentrating OsDREB2B into biomolecular condensates in the nucleus. The OsSRO1c-OsDREB2B complex directly sense cold stress through dynamic phase transitions in vivo and in vitro and regulate key cold response gene COLD1. Introgression of an elite haplotype of OsSRO1c into a cold susceptible indica rice can significantly increase its cold resistance ability. Thus, our work revealed a novel cold stress sensing module and provided a promising gene resource for breeding cold tolerant rice varieties.

Project description:Ethiopia indigenous chicken breeds are typically divided into low and high altitude chicken breeds. Firstly, representative city of low altitude such as Awash is an altitude of around 950 meters above sea level and have a climate which is humidity and high temperature with 37℃ between May and June. Secondly, representative city of high altitude such as Addis Ababa is the capital of Ethiopia in eastern Africa and this city is an altitude of over 2,400 meters above sea level and has a climate which is generally comparable with the average annual temperature of around 16℃. These chicken breeds are adapted to the environmental (climate, temperature and altitude) on the city. Moreover, in Awash, chicken breed is more adapted to heat resistance. So we generated RNA sequencing (RNA-seq) data of Ethiopia indigenous chicken breeds such as low altitude chicken breed (adapted heat) and high altitude chicken breed (Non-adapted heat) to compare the gene expression profiling induced by heat stress (HS). Therefore, we identified 13 hub differentially expressed genes (DEGs) using cuffdiff within cufflinks, which validated by real-time quantitative-PCR (qRT-PCR) in Kenya chicken breed for biological and technical validation. These hub DEGs were subjected to pathway enrichment, protein/protein interaction, and the partial correlation coefficient with information theory (PCIT) to determine their involvement in heat stress and immune response. Our findings suggest that not only hub DEGs but also many others DEGs may play a role in heat stress and immune response.

Project description:Heat stress represents a major constraint to cattle productivity in tropical environments, with breed-specific differences in thyroid hormone metabolism potentially underlying variation in thermal resilience. This study investigated expression of selected candidate genes related to thyroid metabolism, mitochondrial function, lipid metabolism, growth signaling, and stress response across three cattle genotypes to explore the underlying roles of thyroid hormone metabolism in heat adaptation. Whole blood RNA-seq was performed on samples from heat-tolerant Kedah-Kelantan (KK), intermediate Brangus (BR), and heat-vulnerable Holstein Friesian (HF) cattle during peak heat load (Temperature-Humidity Index: 44.68). Of 20 genes analyzed, 17 showed significant differential regulation across the breeds. These findings demonstrate that breed-specific heat resilience is associated with coordinated regulation of deiodinase pathways and integrated lipid-mitochondrial-stress networks

Project description:Sheep provide considerable materials for the animal fibre industry. Identifying genes of major effect for wool growth would offer strategies for improving the quality of fine wool. In this study, we employed Agilent Sheep Gene Expression Microarray and proteomic technology to investigate the gene expression patterns of body side skin between Aohan fine wool sheep and small tail Han sheep (two Chinese indigenous breed) at the anagen stage of wool follicle. Several potential gene families might participate in hair growth regulation, including fibroblast growth factors, transforming growth factor-β, WNTs, insulin-like growth factor, vascular endothelial growth factors and so on. Furthermore, according to the results at both mRNA and protein levels, similar regulation mechanism of gene activity might be engaged during skin development and embryo development.

Project description:Gastrointestinal nematode (GIN) is a major economic and health concern is sheep farming. Sheep breeds such as Texel are relatively resistant to GIN than the Suffolk. With the objective to understand the underlying genetic mechanism of resistance and susceptibility at the transcriptomic level, two groups of animal from both the breed were artificially (orally) infected with 30,000 L3 larvae of prominent GIN Teladorsagia circumcincta. Subgroups of animals from each breed were slaughtered on day 0, 3, 7, 14 and 21 of post infection (p.i.). Transcriptomic profiling of abomasal lymph node was performed using RNA-seq. The perturbations in gene expression profiles in both the breeds were evident and Texel showed a more tightly regulated immune response than the Suffolk. The number of differentially expressed (DE) genes between the breeds was highest (437) on un-infected control (day 0) and lowest (173) on day 7 p.i.. Pathway analysis of DE genes identified 3 significant pathways, which involved only more highly expressed genes of Suffolk breed on day 0 and only more highly expressed genes of Texel (with one exception) on day 7 p.i.. The Th1, Th2 and Treg response was evident in response to GIN in Texel and was synchronized, while in Suffolk Th1 response was reduced after infection and pronounced Th2 and Treg was not evident. The study suggests maximum level of transcriptional activity in both breeds on day 7 p.i. and there was a shift of transcriptional activity from Suffolk on day 0 to Texel on day 7 p.i.. Suffolk had a reduced Th1 response with less pronounced Th2 and Treg immune response, while Texel had an active and synchronized Th1/Th2/Treg immune response in response to GIN infection. Abomasal lymph node tissue was taken from control (n=10) and experimentally infected (with T. circumcincta) lambs (n=36) from Texel and Suffolk breed on day 0, 3, 7, 14 and 21 post infection.

Project description:Texel and Ujumqin sheep show obvious differences in muscle and fat growth, so they are ideal models not only to understand the molecular mechanism in prenatal skeletal muscle development, but to identify the potential target genes of myostatin. To elucidate the phenotypic variation between the two sheep breeds and the dynamic characteristics of gene expression in skeletal muscle during the development, we examined the development of skeletal muscle in transcriptome-wide level at 70, 85,100,120 , 135 days post coitus (dpc),birth, 1 month and 2 month. Using the specialized and standardized sheep transcriptome-wide oligo DNA microarray (Agilent), we analyzed the transcriptomic profiles of longissmuss dorsi muscle from fetuses of Texel and Ujumqin sheep. We characterized dynamic transcriptome-wide profiles that accompany the prenatal skeletal muscle and fat development in Texel and Ujumqin sheep respectively, and compared the difference in profiles of gene expression between the two sheep breeds at the same developmental stage.Some potential myostatin target genes and other genes controlling the growth of skeletal muscle and adipose were identified for further examinations. Our findings not only contribute to understand the molecular mechanism of prenatal skeletal muscle development in large precocial species, but also provide some clues for human myopathy and obesity at prenatal stages. Moreover, we also can identify putative candidate genes for meat quality traits in farm animals. Longissimus dorsi muscles were sampled from five prenatal development stages (70, 85, 100, 120 and 135 day of gestation) in Texel and eight development stages (at 70, 85, 100, 120, 135 days post coitus (dpc), birth, 1 month and 2 month) in Ujumqin sheep. There were at least three replicates at each development time in each breed. Two gene expression experiments were conducted with a total of 40 hybridizations.

Project description:This study presents a dynamic characterization of the sheep milk transcriptome aiming at achieving a better understanding of the sheep lactating mammary gland. Transcriptome sequencing (RNA-seq) was performed on total RNA extracted from milk somatic cells from ewes on days 10, 50, 120 and 150 after lambing. The experiment was performed in Spanish Churra and Assaf breeds, which differ in their milk production traits. Nearly 67% of the annotated genes in the reference genome (Oar_v3.1) were expressed in ovine milk somatic cells. For the two breeds and across the four lactation stages studied, the most highly expressed genes encoded caseins and whey proteins. We detected differentially expressed genes (DEGs) across lactation points, with the largest differences being found, between day 10 and day 150. Upregulated GO terms at late lactation stages were linked mainly to developmental processes linked to extracellular matrix remodeling. A total of 256 annotated DEGs were detected in the Assaf and Churra comparison. Some genes selectively upregulated in the Churra breed grouped under the endopeptidase and channel activity GO terms. These genes could be related to the higher cheese yield of this breed. Overall, this study provides the first integrated overview on sheep milk gene expression.
