GEUVADIS: Genetic European Variation in Disease

ABSTRACT: GEUVADIS: Genetic European Variation in Disease, is a European Medical Sequencing Consortium aiming at sharing capacity across Europe in high-throughput sequencing technology to explore genetic variation in health and disease. It is funded by the European Commission 7th framework program under the Coordination and Support Action scheme. It started on the 1st October 2010, and ended on 31st December 2013.

Proteomics at large: Discovery and replication of plasma proteomic biomarkers in independent cohorts - Overweight and obese patients of the Weight Management Clinical program of The Ottawa Hospital

Project description:Holistic human proteome maps are expected to complement comprehensive profile assessment of health and disease phenotypes. However, methodologies to analyze proteomes in human tissue or body fluid samples at relevant scale and performance are still limited in clinical research. Their deployment and demonstration in large enough human populations are even sparser. In the present study, we have characterized and compared the plasma proteomes of two large independent cohorts of obese and overweight individuals using shotgun MS-based proteomics. One cohort comes from a Canadian single-center clinical weight management program while the other one belongs to a multicenter pan-European weight loss study (i.e., the DiOGenes study for which MS proteomic data have been already deposited to the ProteomeXchange Consortium with the dataset identifier PXD005216). The MS proteomic data deposited herein corresponds to the cohort coming from the Weight Management Clinical program of The Ottawa Hospital.

RNAseq of coding RNA in the liver, spleen, kidney, abdominal muscle and gonadal adipose tissue of knock out mice and wild type controls as part of the KOMP2 project.

Project description:This is a pilot study from the Knockout Mouse Phenotyping Program (KOMP2). The program provides broad, standardized phenotyping of a genome-wide collection of mouse knockouts generated by the International Knockout Mouse Consortium (IKMC), funded by the NIH, European Union, Wellcome Trust, Canada, and the Texas Enterprise Fund. In this experiment RNAseq was performed to profile expression of coding RNA in the liver, spleen, kidney, abdominal muscle and gonadal adipose tissue of knock out mice (1810027O10Rik knockout, Sik1 knockout, 3110043O21Rik knockout, 3110043O21Rik knockout) compared with wild type controls.

GENCODE PCR-Seq Batch XV

Project description:As part of the ENCODE consortium the GENCODE project is producing a reference gene set through manual and automated gene prediction. Selected transcript models are verified experimentally by RT-PCR amplification of at least one of their unique splice junctions followed by high-throughput sequencing. The experiment targets are manually annotated transcripts with novel or putative status, non-pseudogene biotype and unique splice junctions which have not been validated previously and are not supported by RNAseq data from the ENCODE and GTEx projects. For Batch XV 1243 splice junctions from GENCODE19 (released in December 2013) were chosen for experimental verification.

Transcriptomics changes in liver metastatic biopsies of colorectal carcinoma between pre-treated and acquired resistance to Cetuximab [mRNA]

Project description:Two patients who were newly diagnosed and pathologically confirmed metastatic colorectal cancer were screened for eligibility between August 2011 and December 2013 in Affiliated Hospital, Academy of Military Medical Sciences. They were treated with Cetuximab in combination with FOLFOX regimen and obtained continuous partial responses in more than six months. CT scans of liver lesions were performed every two to eight weeks. The four biopsies were evaluated by two pathologists and were confirmed that the tumor purities were greater than 50%. Each biopsy was subjected to high-throughput RNA and small RNA sequencing to obtain expression profiles of genes and miRNAs.
