Whole genome analysis for 163 guide RNAs in Cas9 edited mice reveals minimal off-target activity

ABSTRACT: In order to assess the risk of off-target mutagenesis associated with Cas9 mutagenesis, whole genome sequencing was applied to compare the genomes of 50 Cas9-derived founder mice to 28 untreated inbred control mice.

Project description:Inbred Long-Sleep (ILS) and Inbred Short-Sleep (ISS) mice exhibit a large difference in a number of alcohol and drug related behaviors. This study examined the expression levels of transcripts in these strains in the cerebellum, which is a major target of ethanol’s actions in the CNS, in order to find differentially expressed candidate genes for these phenotypes. Cerebellum was specifically chosen due to the fact that Purkinje cell sensitivity to ethanol in these strains is highly correlated to "sleep time", the measure of ethanol sensitivity used with these strains. Antibody repertoire RNA-seq of BALB/c and C57BL/6J baseline mice (blood and spleen)

Project description:B cell receptor repertoire is with huge diversity among mouse individuals that hamper the search for true signals caused by targeted experimental factors. The data was sequenced for the measurement of the spectrum similarity among baseline mice. It aimed to compare and assess the convergence of the repertoire in two mouse strains (BALB/c, n=8 and C57BL/6J, n=5) and two kinds of sample type (PBMC form blood and splenocyte form spleen). Among them, each sample from 3 BALB/c mice were divided into two and sequenced respectively. 5' RACE method and a set of mixed specific primers for IgA/G/M isotypes were applied to amplify the targeted region of IgH.

Deep Proteome profiling reveals signatures of age and sex differences in paw skin and sciatic nerve of naïve mice

Project description:The age and sex of studied animals profoundly impacts experimental outcomes in animal-based biomedical research. However, most preclinical studies in mice use a wide-spanning age range from 4 to 14 weeks and do not assess study parameters in male and female mice in parallel. This raises concerns regarding reproducibility and neglect of potentially relevant age and sex differences. Furthermore, the molecular setup of tissues in dependence of age and sex is unknown in naïve mice precluding efficient translational research. Here, we first compared two different mass spectrometric acquisition methods – DDA- and DIA-PASEF – in order to maximize the depth of proteome quantitation. We then employed an optimized workflow of quantitative proteomics based on DIA-PASEF followed by DIA-NN data analysis, and revealed significant differences in mouse paw skin and sciatic nerve (SCN) when comparing (i) male and female mice, and, in parallel, (ii) adolescent mice (4 weeks) with adult mice (14 weeks).
