SNP variation of an ornamental kale F1DH population

ABSTRACT: This dataset contains information on genetic variation of an F1DH population of ornamental kale which was developed in our research laboratory by mircospore culture. The dataset includes information on individual plants, including their genotype at various SNP loci. We believe that this dataset will be useful for other researchers who are studying the genetics of ornamental kale.

Rat deconvolution as knowledge miner for immune cell trafficking from toxicogenomics databases

Project description:Toxicogenomics databases are useful for understanding biological responses in individuals because they are derived from well-controlled experiments and include a diverse spectrum of biological responses. Although these databases contain no information regarding immune cells in the liver, which are important in the progression of liver injury, deconvolution that estimates cell-type proportions from bulk transcriptome could add information regarding immune cell trafficking to the database. However, deconvolution has been mainly applied to humans and mice and less often to rats, which are the main target of toxicogenomics databases. Here, we developed a deconvolution method for rats and established a methodology to obtain information regarding immune cells from toxicogenomics databases. The contributions of this work are three-fold. First, we obtained the gene expression profiles of various rat immune cells necessary for deconvolution and constructed a dataset; second, we compared the accuracy of models based on human and mouse datasets and showed the impact of species differences on deconvolution; third, we showed that rat deconvolution could retrieve information regarding immune cell trafficking from toxicogenomics databases. Adult male Fundulus heteroclitus exposed to Cr(VI)

Project description:Cr(VI) is a common bioavailable toxic metal that can cause oxidative stress, DNA adducts, and perturb normal gene expression. Changes in gene expression are useful biomarkers of toxicant exposure that provide information about the health of an organism, its ability to adapt to its environment, and indicate potential toxicant-specific effects. Therefore, we developed a toxicology array to the estuarine sentinel species Fundulus heteroclitus, or mummichog. Adults males were exposed to Cr(VI) for 7-days at 0, 1.5 (NOEC), or 3 mg/L (LOEC). Livers were excised and RNA isolated. Adults are used in the laboratory experiments so that we can compare laboratory studies to fish caught at chromium-contaminated field sites. Cr(VI) altered the expression of 12 genes in adult liver, including hepatic growth factor activator, heart fatty acid binding protein, and complement component C3-2. Keywords: dose response

Comprehensive human serum spectral library

Project description:For a comprehensive analysis of the human serum proteome, we constructed a spectral library for DIA-MS. Our spectral library contained information on 20,303 peptides derived from 1,597 human serum proteins. We believe that the constructed spectral library will be useful for proteomic analysis of human serum by DIA-MS.

In Silico ascription of gene expression differences to tumor and stromal cells in a model to study impact on breast cancer outcome

Project description:We present a method for identifying and ascribing differentially expressed genes to tumor epithelial and/or stromal cells, by utilizing pathologic information and weighted t-statistics Sets of differentially expressed gene-probes were identified in tumors from patients who developed distant metastasis compared with those who did not, by weighing the contribution from each tumor with the relative content of stromal and tumor epithelial cells in their individual tumor specimen. The analyses were performed under various assumptions of mRNA transcription level from tumor epithelial cells compared with stromal cells. The interactome of histone deacetylase HDA19 in dark-grown Arabidopsis seedlings

Project description:In this Data Report, we provide an immunoprecipitation (IP)-based analysis of the HDA19 interactome in etiolated Arabidopsis seedlings. We believe that the interactome presented here provides a valuable resource for follow-up research on novel interacting partners of this central protein. The material used for this experiment was derived from hypocotyls of 6-day-old etiolated Arabidopsis seedlings. The dataset contains a total of 6 files, 3 independent biological replicates of each Col-0 (control plants) and 35S::HDA19-GFP plants.

Droplet-based Single-cell Total RNA-seq Reveals Differential Non-Coding Expression and Splicing Patterns during Mouse Development

Project description:Single-cell RNA-seq is one of the most important and widely used approaches to characterize cell types and to understand major parts of biological systems. As of today, most methods are only able to capture parts of the whole transcriptome, mainly the protein-coding genes, and therefore lack information about non-coding biotypes or full-length transcripts. Here, we present “Vast transcriptome Analysis of Single-cells by dA-tailing (VASA-seq)”, a method for highly-sensitive, full-length and total RNA-seq in single-cells. VASA-seq is compatible with plate-formats for sorting of rare cell populations, and with droplet microfluidics for high-throughput applications and atlasing. We applied VASA-seq to >30,000 single cells in the developing mouse embryo during gastrulation and early organogenesis. Our in-depth analysis revealed expression of novel cell-type specific non-coding RNA markers, enhanced cell-cycle characterization and alternative splicing patterns. We believe the method and mouse dataset will serve as a useful tool to further investigate the expression of different RNA biotypes and splicing patterns in large datasets.
