Spatial transcriptomics advances the use of canine patients in cancer research: a study of tumor-bearing pet dogs enrolled in an osteosarcoma clinical trial

Project description:Pet dogs spontaneously develop many of the same tumor types as humans including osteosarcoma. Utilizing the canine patient model facilitates the study of novel therapeutics and biomarkers within the context of spontaneous carcinogenesis, inclusive of treatment resistance, metastatic progression and immune responses that mirror that observed in human cancers. Recent advances in spatial transcriptomics have improved our ability to utilize formalin-fixed paraffin-embedded tissues collected at canine autopsy. These techniques allow the canine model to be investigated alongside murine models to inform human cancer research. Herein we present the first application of the GeoMx Canine Cancer Atlas to outcome-linked samples from canine patients enrolled in an osteosarcoma clinical trial.

Identification of regenerating island-derived protein 3E in dogs

Project description:Our aim was to identify Regenerating islet-derived (REG proteins in dogs. We annotated REG-family members in the canine genome and proteome, and identified one member of the REG3 subfamily, consequently termed REG3E by the Vertebrate Gene Nomenclature Committee. We verified REG3E gene expression using publicly available RNA-seq data (www.barkbase.org). We investigated the presence of REG3E protein in canine pancreatic tissue and plasma with Western blot and immunohistochemistry, using anti-human REG3A antibodies. Protein identity was subsequently confirmed with mass spectrometry on canine pancreas homogenates and plasma.

H3N2 canine influenza virus causes severe clinical signs in dogs with induction of genes related to inflammation and apoptosis

Project description:We demonstrated canine influenza virus (H3N2) pathogenicity to dogs using microarray analysis. Many genes related to innate immunity, such as toll-like receptors, immune cells of natural killer cells, macrophages, neutrophils, nitric oxide and reactive oxygen species, and interferon, were induced. RNA was extracted from canine influenza virus H3N2-infected dogs. The lung RNA of uninfected dogs was used as a negative control. We compared gene expression levels between infected and uninfected dogs using microarray analysis.

Characterization and proteomic analysis of plasma EVs recovered from healthy and diseased dogs with Canine Leishmaniosis

Project description:Dogs are highly valued companions and work animals that are susceptible to many life-threatening conditions like canine leishmaniosis (CanL). Plasma-derived extracellular vesicles (EVs), exploited extensively in biomarker discovery, constitute a mostly untapped resource in veterinary sciences. Thus, the definition of proteins associated with plasma EVs recovered from healthy and diseased dogs with a relevant pathogen would be important for biomarker development. For this, we recovered using size-exclusion chromatography (SEC), EVs from 19 healthy and 20 CanL dogs’ plasma and performed proteomic analysis by LC-MS/MS to define their core proteomic composition and search for CanL-associated alterations. EVs-specific markers were identified in all preparations and also non-EVs proteins. Some EVs markers like CD82 were specific to the healthy animals, while others like the Integrin beta 3 were identified in most samples. The EVs-enriched preparations allowed the identification of 529 canine proteins that were identified in both groups, while 465 and 154 were only identified in healthy or CanL samples, respectively. A GO enrichment analysis revealed few CanL-specific terms. Leishmania spp. protein identifications were also found alt-hough with only 1 unique peptide. Ultimately, CanL-associated proteins of interest were identified and a core proteome was revealed that will be available for intra- and inter-species comparisons.

Mapping DNA structural variation in dogs

Project description:DNA structural variation (SV) comprises a major portion of genetic diversity, but its biological impact is unclear. We propose that the genetic history and extraordinary phenotypic variation of dogs make them an ideal mammal in which to study the effects of SV on biology and disease. The hundreds of existing dog breeds were created by selection of extreme morphological and behavioral traits. And along with those traits, each breed carries increased risk for different diseases. We used array CGH to create the first map of DNA copy number variation (CNV) or SV in dogs. The extent of this variation, and some of the gene classes affected, are similar to those of mice and humans. Most canine CNVs affect genes, including disease and candidate disease genes, and are thus likely to be functional. We identified many CNVs that may be breed or breed class specific. Cluster analysis of CNV regions showed that dog breeds tend to group according to breed classes. Our combined findings suggest many CNVs are (1) in linkage disequilibrium with flanking sequence, and (2) associated with breed specific traits. We discuss how a catalog of structural variation in dogs will accelerate the identification of the genetic basis of canine traits and diseases, beginning with the use of whole genome association and candidate CNV/gene approaches. Expression in myocardial tissues of Great Dane dogs with cardiomyopathy

Project description:Oligonucleotide microarray analysis of left ventricular tissues from 3 Great dane dogs with dilated cardiomyopathy and 3 control dogs was performed. Three hundred and twenty three differentially expressed transcripts were detected. The transcript demonstrating the highest degree of upregulation was FKBP12.6 (calstabin2) and the transcript with the greatest amount of down regulation was triadin. Both of these transcripts are critical to proper functioning of the cardiac ryanodine receptor. Abnormalities of both calstabin2 and triadin have been reported in humans with heart disease. Further investigation into the role of calstabin2 and triadin in canine cardiomyopathy is warranted, and the canine disease may serve as a model of human disease. Keywords: control vs diseased

Oxidant-NO-dependent gene regulation in dogs with type I diabetes

Project description:The global changes in cardiac gene expression in dogs with alloxan-induced diabetes were studied using Affymetrix Canine Array. Cardiac RNA was extracted from the control and DM (n=4). The array data revealed that 797 genes were differentially expressed (P<0.01; fold change of at least ±2). 150 genes were expressed at significantly greater levels in diabetic dogs and 647 were significantly reduced. Mongrel dogs (weighing 22-29 kg, n = 13) were chronically instrumented for measurements of systemic hemodynamics. The control hemodynamics were recorded 10-14 days after the surgery. After the control recording, the dogs were divided into two groups: one normal (n = 7) and the other diabetic (n = 6). In the diabetic group, the dogs were injected with alloxan monohydrate (40-60 mg/kg iv) over 1 min. Alloxan was prepared as a 5% solution in citrate buffer (pH 4-4.5). Only dogs with blood glucose >200 mg/dl (fasted for at least 16 h) on day 7 were included in the diabetic group. Before and after the development of diabetes, the dogs had free access to water. Systemic hemodynamics were measured again after 4-5 wk. All the microarray analysis were perormed after 4 weeks of alloxan injection.
